OK ,I Just bought and looked up in the FJR Service Book ,You are correct in adjusting the 4 small Brass screws to balance the FJR Carbs ,, , On all other previous Yamaha banks of 4 Carbs .you adjusted the Throttle valve screws which in turn adjust the Carby Butterfly's
so that the Butterfly's are all set the same ,,I have noticed on the FJR Forums on the internet ,,that they call this the (Unauthorized Throttle Body Sync) , Yamaha just say to adjust the 4 Brass screws as you have done , ,but this does not Sync your Butterfly Valves so they are all opening at the exact same time,, I myself have just done an (Unauthorized Throttle Body sync) on my 2008 Gen 2 FJR1300 and it has made one hell of a difference ,Its now smooth as silk and the smooth Power increase that I now have is amazing ...I did not touch the 4 Brass screws at all that you adjusted ,I Just adjusted the 2 Phillips Head Valve adjustment screws so that everything lined up perfect on my Morgan Pro Balancing Tool, (only took 1/2 turn on one screw and about 3/4 turn on the other) ,, So it looks like if you just put the restrictions in your 4 long rubber hoses and re-adjust your bike via the 4 Brass screws as it says in the Book ,,,, you will be good to go ,,best of luck,,,cheers
