And who uses 8 and nine string guitars on clean tones? Certainly not Andrew Baena, and certainly not many people. The list is a short one, I can say that.
They're meant to go together to create a good tone for the song. Bass and guitar should be thought of as one instrument in a metal mix. They fill out each other's weaknesses in the sonic spectrum and combine to create the "guitar tone" you hear in a mixed song.
The 9 string normally sounds flubby, but your tone is great. To get my 'Meshuggah' sound I do just use slap bass through effects made for the bass specifically. Guitar effects are not gonna get the best sounds out of a bass (though it did sound cool with your settings).

The correct answer is they sound different, but that has WAY more to do with distortion and tone/eq settings than one being a bass and the other being guitar. The feel and playability I'm sure is quite different also but anyone who's saying "the bass sounds worse" doesn't understand how amps (or probably VSTs in this case) work
Even if they were tuned to the same, there’s a thing called timbre that affects sound. Think of it as when you hear a voice they could say the same word, but they both sound different. That’s what timbre is. So the bass has a different timbre then the guitar
Not to mention that it's a lot easier to switch between playing virtuoso guitar solos and heavy chugging bass notes as one musician when you don't have to switch between instruments in the middle of the song.
