Cooper puts Roger out of his misery knowing the ghoul was about to turn and didn't want him to suffer! Lucy had no context for this and thought it cold murder. She realises later after having to kill Martha that was about to turn and avoid the ferals what Cooper actually did. One of the reasons she most likely gave the vials to Coop, which was also the point Coop started to see Lucy as a person and not a symbol of Vaulttec and everything he hated - hence why HE took to the blame for the destruction of the organ harvesting ring and not blame her. It's called story character mirroring. No wild stretch or nod to something else.

I think it might also be the Cabots' Mysterious Serum which is from an alien artifact that Lorenzo Cabot found.
That's a long travel for a couple of vials of some mysterious serum. FEV would have been much closer to home.

First 5 were glaringly obvious to any old school fans and the last two are extreme stretches (not the passcode, but it being related to Fallout 1's ending).
I don't think that squire is becoming a ghoul I'mm pretty sure he got injected with the healing factor serum from 76 which yes all the serums are modified F.E.V. but it doesn't turn you into a ghoul more like a pseudo super mutant since each serum gives you a specific mutation and if you're a 76 player you probably have at least 1 probably more since Speed demon, Marsupial and Adrenal reaction were must haves.
I think he's just experiencing healing serum
Kinda sick of seeing “Thaddeus is a Super Mutant..” No no hes not… see its established in fallout 3 that for someone exposed to radiation to even survive being exposed to FEV is extremely rare as it it will kill the victim almost 100% of the time. Hence why in Fallout 2 the master was pulling people out of vaults for his army
Blurs out the gross crushed foot but plays the entirety of one of the most gruesome scenes in the show of a character slowly getting their finger cut off. Nothing like consistency lol
