Shiny Legendaries can be either completely plausible or completely impossible. It depends on the species. Just because statistically you'd need hundreds of thousands of a Pokemon for variants to be found, does not mean you need that many. Even if there are only two or three, its still possible for one of those to simply have been born/created as a Shiny variant. On the other hand, if there is only ONE of a Pokemon species, Shinies simply cannot exist as that ONE Pokemon, can ONLY have that ONE color pattern. Whatever variant it is, is its default state. Its its only existence.

Phione is one of my favorite Pokémon! While I think it is technically a Mythical, the anime depicts them as more common than say Jirachi or Manaphy. My take is that they're still really rare, but not one-of-a-kind. I believe it exists due to Manaphy's design basis, the clione. There is a species of clione that is large and powerful when it is born in a specific temperature zone of the sea, but small and less powerful when it is born elsewhere. Therefore I think Phione was just made to be the smaller, less powerful version of Manaphy, and thus made more common to compensate.
For the Diance - Carbink association... It's pretty simple. Carbink's name is a reference to carbon Diancie's name is a reference to diamond. And guess what ? Diamond is made of carbon. Diancie are Carbink that goes through the process that turns carbon into the hardest material of the world, diamond. Meaning high pressure and heat. It is a simple as that. And yes, it could be related to mutation. But a natural one, not one made in a lab.

I guess it makes sense seeing as Latiken kind of resembles a chicken (and that's what Blaziken ended up being), and Togepi is very loosely based on a bird hatching from an egg. All things considered, Latiken does sorta have a stretched-out, distorted version of Togetic's body shape.

But before I do that, let me correct you on the first part you are right about Arcanine being a legendary, it was originally supposed to be like the sub legendary before the legendary you know like your Lake trio and the Tapu guardians except a quartet and all that stuff. That’s what Arcanine was supposed to be alongside Gyarados, Blastoise, and Moltres. For some reason, they decided to scrap the concept, and they only kept Moltres as a legendary and added Zapdos and Articuno later on. And instead made Arcanine instead of being a sub legendary they just made them a really powerful wild Pokémon instead. And something tells me that that image in episode two was supposed to be like an inside game freak reference of that concept. And weirdly enough dotted throughout the original series there’s a lot of references to beta stuff that was originally was supposed to be in the game that just wasn’t in there anymore. now, for the second part that Arcanine has nothing to do with that pseudo-Arcanine, looking Pokémon that was supposed to be the mascot for silver, if anything, I honestly think the reason that they ditched that Pokémon, and decided to go, for Lugia was because the creator of that movie wanted Lugia to be an anime exclusive Pokémon, and obviously game freak did not want to for obvious reasons, and I feel like to make it so that he had no choice but to relinquish his design and continue to make the movie they make Lugia, the legendary in the box art of G&S and the new Gen 2 legendary of the movie instead, so in a sense he couldn’t get his way and also because I think, When they saw the image of Lugia, they were like I really like this design let’s make them the legendary of this game, and essentially that’s what probably solidified him over that pseudo Arcanine, looking Pokémon that they decided to ditch. Adding him along side Ho-oh to further solidify him.

the very first Pokemon game I played was the original Pearl on the DS. I really thought Rotom was a legendary for a long time.
