My personal theory as to why Louie got left behind in Pikmin 2's Debt Repayment Cinema doesn't have anything to do with Louie, but rather the Ship. In 2's opening cutscene (not to be confused with its Opening Cinema) the Ship's lower cockpit's window gets flung open by the force of the impact caused by bashing against a tree, before then getting closed again by the Ship. I personally believe that this impact could've caused the lower cockpit's window's locking mechanism to become damaged enough to become undone from far smaller than intended forces, as the Ship's research Pod connecting back to the Ship in the "cave exited" cutscene causes it to briefly jolt out of position slightly. What I'm building up to is my belief that Louie might've actually boarded the Hocotate Ship, but the force of taking off at such a speed (one far faster that the speed seen in 1 and 2 when the Dolphin and Ship go into low orbit at the end of a day) caused the Ship's lower cockpit's lock to come loose and send Louie back onto the Pikmin planet, stranding him. The Ship's lower cockpit's window is also shown to have completely fallen off the Ship's remains in Pikmin 3. To clear up some possible questions: 1. I know that the Ship's cockpit's windows are supposed to come undone as that's exactly how Olimar and Louie/the President exit the Ship in the cutscene that plays at the start of every in-game day. 2. The Ship is never shown speaking while flying, outside of its Research Pod communicating to Olimar and Louie (while hovering in place right next to them) in a few cutscenes taking place underground, leaving it unlikely that it could communicate to Olimar that Louie was missing from his cockpit. Also, this has little to do with this theory, but to my knowledge, the Ship is never shown to be able to directly monitor what goes on inside of it (examples include the Purple and White Pikmin being stored in the ship tutorial cutscenes), leaving the possibility that the Ship never actually knew what happened to the Golden Pikpik carrots. This also ties back into question 2, as another possibility to that question is that the Ship at least partially switches off when flying through the sky and space. PS: In case anyone wants to bring up the Sales Pitches, I'd like to remind that for the vast majority of the Treasure Hoard entries we have no idea where they were written.

I find it kind of funny that this is happening so soon after I moved. And I totally understand putting anything on hold. A certain project of mine is currently on hold as I've been dealing with moving, and settling into my new place. Take all the time you need to recover from this. I will patiently wait for the day when the Let's Play can continue!
