Heath Ledger was good as the Joker in a live action thing, probably the best in that medium, but the Joker is such a cartoonishly evil villain that animated incarnations are always going to seem more genuine.
There are no identical laughters, it's like he created a laughter for every moment, kind of translating things from the plot into the elements forming his laughters, he's a genius.
That's exactly what he did as he voiced acted the joker when he first got the roll and figured out how he should sound like he played around with it and immersed himself in the roll and developed a repertoire of tones and laughs that he perfected then put them into action like he would as a regular actor

He knows that if/when Batman kills him, it'll show that Batman is just as crazy as he is. Heath got all of that perfectly. He just didn't have the same level of charisma and the same wonderfully evil laugh as Mark Hamill.
I recall Mark Hamill once stating in an interview that when he voiced Joker, he treated Joker's laugh like it were a musical instrument to convey his emotions. Not just a plain, simple "Ha-Ha."
Mark Hamill is just a great actor. He based his joker from the comic books. There wasn't just hahas but haha hehe hohos in there too, depending on the circumstance. That's what made Mark's joker so great is that he knew Batman comics front to back.

They would try to portray how Mark would act, at least to a degree, or vice versa, to get the proper visual and audio tone for the scene.

Despite his almost criminal underuse in Mask of the Phantasm, I will concede that Joker's laughs in that movie are some of my favorites.

If you watch Mark Hamill doing the Joker voice and laugh you can see Mark physically portraying characteristics of the Joker. According to various rumor mill reports, that carried over to animation. They would try to portray how Mark would act, at least to a degree, or vice versa, to get the proper visual and audio tone for the scene.
