The Grey Knights can detect every form of warp influence. From Big E to The Chaos Gods to the hivemind and The Eldar Gods. The Grey Knights are also known to kill inquisitors they find useless. The story revolving what happened to them is so anathema to the events that would actually play out in that situation and every character was so out of character that the story should be considered downright fanfiction. The only logical course of actions the Grey Knights would have taken would be to declare the inquisitior a heretic and turn them into a servitor while declaring The Flame Falcons Saints of the Emperor.
What if the implication was exactly that? Maybe the Grey Knights did indeed feel a warp taint in them. The sad thing is that, if this were true, the Flame Falcons might have been totally oblivious to their own taint as well...

I want to take this time to point something out as the Flame Falcons are a great example of the major differences between 30k and 40k. We as players, fans, lore buffs tend to look on both with a 40k lens. But how things were in 30k was vastly different. In 40k the Inquisition quickly performs exterminatus on the Flame Falcons in the 40k era. However in 30k the Emperor tolerated The Curse of the Wolfen, The Red Thirst and The Flesh Change. So it's long been my belief that the 2nd and 11th were NOT destroyed due to some weird or random mutation like many believe. Rather that they were purged from records due to their actions or fatal failures. Meaning they chose to turn against the Emperor or died in battle. And yes I know many of you will site what Sanguinius says to Horus as proof that at least one had some weird mutation but I think he was worried how the Emperor would view the Blood Angels slaughtering their own, civilians and in general overall appearance of their callous murder sprees. Hence he might think they chose to turn against the Emperor and his Imperium. Honestly if he was tolerating the defects of the Space Wolves, Blood Angels and the Thousand Sons then I doubt any mutations the 2nd and 11th may have had would have prompted him to exterminate them, even spontaneous combustion. And yes the Emperor knows all the flaws of his son's sons just as well as he knows their strengths. To think otherwise is foolish and outright heresy.
Some books talk about how the Imperium would tear itself apart if they ever ran out of external threats. The Flame Falcons and Badab War are proof that this would happen.
