In the books, MANY Targaryen's throughout history didn't always have the silver-blonde hair. Many Targaryen's married into other noble houses so they didn't always look like Targaryen's. Jon just took after his mother Lyanna's looks. So the Targs didn't always marry their siblings, it's only when they did that they would have the silver-blonde hair and purple eyes of their people. Oh! And fun fact! One of the main reasons Robert Baratheon became king was not just because he won his rebellion but also because his grandmother was a Targaryen princess, so that was his "true" claim to the Iron Throne. :)
Also house Baratheon was founded by Orys Baratheon, bastard brother to Aegon the Conqueror, so house Baratheon is a cadet house of house Targaryen also. In terms of claims to the Iron Throne, Dorne was married into by Targ princesses as often as house Baratheon so...
Also it is fitting that the first two kingdoms to return to Dany's side are the last two in the rebellion to turn. House Tyrell and Martell kept the faith with House Targaryen until the bitter end of Robert's rebellion.
Yea, genetics is a thing in GoT too, just like real life, dark hair is a dominant trait, so 2 parents, 1 blonde and 1 dark haires will mostly have darkhaired children.
Lyanna's genes are strong too. The Stark "long face" is prominent in Ned and Aria "horseface" who everyone says looks like Lyanna. Also there are lots of references to John Stark'

I started the books after watching the series, while waiting for season 8 and one of the things that got me really frustrated was that they didn’t really show Jon and Rob’s relationship. I mean they only interact at the beginning of the first book, but that’s enough to understand how close they were, Rob didn’t care that he was a bastard and see him as his favorite brother and best friend .

The Lannister children had blonde hair because they were the children of Jaime and Cersei, both blonde, and Targaryens have blonde hair because they keep it in the family to keep the bloodline pure, Jon got his dark hair from his mother Lyanna
This. People forget that dark hair's a dominant trait. BOTH parents have to have a blonde gene or the child won't have blonde hair - but only ONE parent has to have dark hair for the child to have dark hair.
Unless Lyanna was carrying a recessive blonde gene, Jon was never gonna come out blonde. Doesn't matter who his father is.

If we use letters, blonde/silver hair would be aa (recessive gene) and Elia's dark hair would be Aa in this case (one of the dominant gene options, the other being AA). Then when we cross the genes between the aa and Aa parents you get Aa, aa, Aa and aa. Which means that there is 50% that the kid would be blonde/silver and 50% that it would be dark-haired. Of course this is a huge simplification but that's the basics of genetics. So there's nothing weird about Rhaegar's children being of both hair colours. AND it only makes sense that Jon was dark-haired - Lyanna was Aa or AA (if AA, there's a 100% chance of having a dark-haired kid).

I think Arya looked like a younger Lyanna. I was hoping when they did the flash backs in Winterfell the actress portraying younger Lyanna would look more like Arya. And Jon was suppose to look a lot like young Ned. When Qhorin first met him in the books he mentioned it without being told who Jon was. I believe Cat also saw it too, which is part of the reason she didn't like Jon, that he looked a lot more like Ned than Robb.
No, Jon cannot claim Winterfell if he wants. Not unless ALL of Ned Stark's kids are dead. Him being Lyanna's kid means that he comes after all the Stark kids in the line of succession for Winterfell.

Only because there were Years between the books and the series. Having a long long time to reread and rewatch everything again and again makes it kind of obvious. Also the internet is full of spoilers. I guess if I would have binged GOT all at once i wouldn't have known either.
I got it since book 1 cuz of Neds chapters. I started the books right after the pilot was released, I was hooked. thought it was just my imagination, making things up, but then I googled it cuz it was driving me crazy, then voila, R+L=J everywhere. Or maybe cuz I payed too much attention to the Targaryens cuz I love dragons
"everyone" also had a year to think about it, google it, and talk about it with friends.
They're definitely privileged to be surprised by R + L = J i can't even imagine what kind of plot twist that must feel like.

Fun Fact: the reason Jon is called the White Wolf is because basterds who are legitimatized carry their family sigils with the colors reversed. I want to explain the "winter is here, father always promised us didn't he" line is actually one of the most powerful moments in the entire series. The idea is that it's the first time things went well for the starks and it's the moment father had been promising them their whole lives, they're finally celebrating a victory after all the misery they've been thru. The starks are all about the winter, they're hardy and tough and resilient. And the episode is called the winds of winter.
Look back to season 5 when Lord Baelish and Sansa are both in the winterfell crypts. Baelish says.... "How many people had to die because rhaegar chose your aunt Lyanna?"...... then sansa replies.... "yes, and then he kidnapped and raped her"...... Look at Baelish's face when she says that.
That was actually my very first hint that something wasn't right about the story. I think I even looked at Baelish side-eyed after he did that.
Leslie Sanchez And Ned’s face every time Robert would go off on a tangent about Lyanna being “kidnapped.” He would never engage in or encourage the conversation because he knew the full truth about his sister and Rhaegar, and not some cock-eyed story created by gossip, rumors and innuendo

Well, the confusion was normal for both of them. Why? Because they are in the show without spoilers and watching it at one go whereas we all were spoiled by numerous R+L=J theories over the internet.
Thats true, but at the same time I know many people who watched the show without knowing any spoilers or theories that instantly understood what the show was revealing :/ it just made more sense. Why would Robert kill his own son? We know he was after every Targaryen at the time, and so Lyanna told Ned to keep it a secret. We hear about Rhaegar raping Lyanna and yet those who knew him say he was a great guy, so obviously there is more to it. The ending music is straight up a mash up of both the Stark and Targaryen theme.
Also people had a week between episodes and a year between seasons (or even more years between books) and therefore more time to figure it out.

I heard of R+L=J once and never looked into it, and although it took me a while to put all the pieces together, NOT ONCE did I ever think that Robert was his father.
The R+L=J video by Alt Shift X (which is the first one I ever watched) came out years before this episode came out and is based around the books so no real spoiler to the show. Just a theory with evidence to support it from the books.
I watched the show from season 1 and mid way through season 1 without looking it up online or reading the books I was suspecting R+L=J. I even convinced my aunt who had read all the books and thought Jons mother was Arthur Dayne’s sister.
A few years later I heard about the theory and then looked into it which only convinced me further.
Also HBO put out a family tree showing Jons dad as Rheagar. They wanted people to know and thought it was obvious.
Almost no one expected Walder Frey's servant girl to be Arya, but they actually gave it away when she replied "My Lord" instead of "M'Lord," a hint that was planted when Arya served Tywin Lannister all the way back in season two. I didn't catch it either until after watching it again a few times. And the tale that was told about the pies was in 3.9, the same episode as the Red Wedding, when Bran told the others about the story as a way (in hindsight) to connect the Red Wedding to this very event in 6.10. George and the producers are scary good at keeping these secrets.

The reason he didn't tell Robert is because Robert had so much hate for Targaryens and would have had Jon killed. Also Jon would have been a threat to the Throne which Robert had taken.

It's actually so sad to realize this when you think about it. Cat hated him because he was the product of "Ned being dishonorable." And that wasn't the truth. Job was hated and seen as a bastard when he actually wasn't. And Neds reputation was blemished all to grant his sisters dying wish to keep Jon safe from Robert. Everyone suffered because of this secret.

The writers and actors did a behind the scenes of this episode, where they explained that in the scene where Cersei looks over Tommen's body, they were trying to show that something had died inside her. Its almost like a resignation. Shes so cold and hardened now, that she isn't capable of mourning him. Its not that she never cared for her children, its just that everything thats happened to hear has left her empty and hollow. She really just has no more fucks to give
She believed in the prophecy and wasn't surprised Tommen was dead in spite of her efforts to keep him alive. Now that the prophecy has been fulfilled, she is moving forward, dead inside.
I do think that she was always a narcissist though, who largely cared about her children as extensions of herself, who didn't care about them as a good mother should.
As shown by how she never seemed to even remotely care about Tommen's wishes and desires.

@Paul Gonzalez Yes, I never understood it being called "a theory" if you read the first book, it's just obvious. Also obvious from very first book is the idea that the story of Rhaegar and Lyanna is distorted by point-of-view and - I don't want to spoil it for Nikki and Steven because they don't read the books - but, the extra details you get in season 7 and how that affects the whole history of the rebellion - it's all clearly implied right in book one. Even the show has little finger hint at it when he talks to Sansa in the crypts.

There are a number of clues in the books, but there are clues of other possibilities as well, making R+L=J one of a few possibilities.

And then they repeat a couple sentences of Lyanna's that don't make much sense, and then they hear a baby cry... a tentative question ventures on: "Is that Jon?".... wait for it, wait for it (suspenseful music)..... the baby fades into adult Jon (with gorgeous Stark theme playing) and Nikki & Steven both shout expletives and cover their mouths speechless for a few splits of a second.... a bit later.... "Pause, pause", they just can't go on with the episode....11:51] It's just perfect!!!
