Counter top installer here, when using silicone if you spray the surface with a Windex or soapy water, it prevents the silicone from sticking to places you don't want.
I would probably use epoxy with gold pigment. Let it sink right in and essentially glue the floor back together. Much like the actual purpose of Kintsugi, but without actual gold. Avoiding getting it on the surface would be the hard part. I'm thinking custom 3D-printed funnels stuck down with poster putty or similar. Just a thought. Wait for the epoxy to stiffen (not cured, just no longer fluid), and shave off any excess with a razor blade.

Also vinegar can clean up extra silicone that’s on surfaces you don’t want it on
