There was a flash game on Newgrounds called Tile Factory that started this genre for me. It was a surprisingly complex and difficult factory game. You can still find it online as well, and it FAR predates Factorio.

There was Railroad Tycoon in 1990. It looks exactly like the trains in Factorio. There wasn't factory building but there was transportation of goods.
