Looks like the color value of her model's outer layer was undefined. When a bomb or bombchu is pulled out, or a bomb flower is picked, the color value that shifts from blue to red and back in a gradient as an indicator of the explosive's timer has priority over the color value of Link's tunic because it's constantly shifting.
I assume that the game uses a color shifting procedure to change colors of the tunics and things like bombs or enemies flashing red, since that was likely more efficient at the time than creating unique textures that the game would have to load. It could be the Gerudo uses this same sort of color-swap trick that the tunics and bomb pulsing used, but this was just never discovered by bug testers, since there's never a reason to use bombs inside of Gerudo Fortress, nor a need to ever swap tunics.
I remember discovering this for the first time. I thought it was so cool. I also found out that if you play all of the warp songs in Ganon's castle, but don't warp, the door to his throne room will be "locked" and you will play the full cutscene again even after you've beaten the game.

This is just a bug in earlier builds. I actually pulled out my german 1.1 OOT cartridge to make absolutely sure because I was certain the Gerudo Warriors always were red. Turns out I was right. In the EU version of OOT the Gerudo always are red no mather what tunic Link wears and they also don't flash when you pull out a bomb.

I knew almost everything about Ocarina of Time, but this here is one thing I do not. Classic cartridge limitations. Every old console does that when colors match.

It was clear even before the 3DS version. Aveil, the leader of the Gerudo Pirates in Majora's Mask, uses that same actor with that visual glitch corrected.

This is most likely the case. It was probably an oversight that Made it through testing because the color just looked right.

This also works if you mod the color of the tunic, so if you have a black tunic, her outfit with be black

I noticed this stuff and was saddened when they basically fixed her glitching. In OoT3D, her outfit just stays red.
It stays red in the gamecube versions too.
