The engine block material matters a lot in the chase of high HP, Alsi Heavy block allows the highest bore of 124mm (your magnesium goes only to 122mm)

yep, mag blocks are meant for light weight, which is why a lot of dyno queen builds use heavy steel blocks.

The vvl rpm is the rpm for the engine to switch to another cam profile, and it should not be the same as the rpm limit. It should be around 6000 rpm if your engine has a 9000 rpm redline

You didn't max the tech level, it will give you more rpm to work with (look at the +5 near the +15 quality sliders, click it and set everything to +15)

the rods and pistons are under stress because of the long stroke. long stroke and small bore always makes huge torque, and it's a matter of tons of inertia, slinging the pistons up and down. the higher the stroke, the higher the stress on the rods and piston wrist pins. i would go more square on the setup, try to lessen stroke and build bore to get close to that 9 liter range. also AFR and boost go hand in hand. you need to increase fuel as you increase boost to keep the piston rings happy. so if you turn up the boost, turn up the fuel flow as well, and retard the timing

Vvl rpm is basically when vtec kicks in, you set it to 9k resulting in that atrocious power and torque curve. It doesn't affect power or torque it just decides when VTEC kicks in.
