Since your wondering how we get throught the portal without becoming one with our ship, you must not have seen/played the current seasonal content or heard the lore that we got a wish granted by ghost Riven.
The long and short of it with us being able to enter NOW instead of before isn't fully explained atm but from what we know from osiris, we know that he's developing a way to enter the traveller using the veil's technology. He mentions that his solution is the best he has. Crow entering the travel is just so we know we can enter the traveller and communicate to and from each plane. (Our plane with earth, and the pale heart.)

We get in the traveler by a wish savathun had a sexret 15th wish to pursue the witness years ago that she told us about. We made a bargain with riven to save her eggs in exchange for her to grant the wish. So the ahamkara could live again
@PinkStrawberryFox Short version is wish magic. Long version: We tried sending a Guardian through in Season of the Deep, and they kinda got fused with their ship. So we eventually found out that Savathûn had a wish all lined up to get inside the Traveler. We bring her back and she tells us how to get her wish. Then Mara Sov bring back the spirit of Riven to grant the wish (since wish dragons can still do that stuff even after death). But there's a catch. Only one person can go through, so we send Crow. The logic being that he and Mara share a special connection that can be felt between worlds. Once he's on the other side Mara and Osiris use this connection to open the portal and allow us in.
The ships that got destroyed (live action team) got destroyed by the witness hand motion attack. The reason we fly through is because the witness is already in the traveler.
I swear if Zavala becomes a disciple and we have to kill him I'm going to be like "what was the point of replacing his actor, he should've died the previous seasons" but who knows maybe he won't

We got In because the season finale showed we needed crow and Mara to bridge the gap to allow the guardian and more to enter the pale heart
Btw at the end it wasn’t Prismatic, it was just Ikora popping a nova bomb as usual
