Killing the entire crew is a really bad idea, leave at least one survivor. If you do, an IA system will take control of the flagship and it will start autorepairing things while attacking you aggresively
Unless you have very few crew members, no anti-personnel drone and weak doors in which case a boarding party might be even worse then fending off the AI-controlled weapons.
In hard difficulty you can just kill them all, since they have access to the entire ship. So there it is much better to destroy all crew and then cause a breach in the system, which stops the AI from repairing it.
Finally beat this game after owning it for a good 2 years now. This guide really helped, especially with the phase 2 part. I managed to edge it out with 1 hp left, after killing all the crew on phase 3 and knocking out its shields, only for its zoltan shield to recharge. Tried to spam any weapon that was up, and barely survived before the super lazer fired. So thankful I finally beaten a game, after a year drought on numerous kinds of games.
When I destroyed it I was like, this was easy, but then I was introduced to the 2nd phase and got destroyed there. Thanks for the guide, I now have a better understanding of the flagship.
Wei Vile I know right, I'm all up for a challenge but let the player know what the challenge is. It said it flew away half destroyed. I thought I had jumped out with a bar or 3 left so rather than head to a healing station chased right after it and BOOM! I was blown to smithereens, learning from failure isn't really fair in a perma death game. Terrible design choice, which is weird considering everything else in the game is designed so well. Also, what the hell are we fighting it for? Doesn't the federation have some battleships it can send in to fight it? If the Achilles heel of the rebels is their flagship, why send the messenger to kill it?

how are you even supposed to get all of those systems and crew? even on easy mode I never have enough scrap to afford anything and I normally die around area 5 or 6. only ever made it to the flagship fight twice and was taken out within seconds
a lot of it is luck since some sectors arent laid out very well but you should explore as much as possible in the first 3 sectors to get as much stuff as possible. if you can get a teleporter early on it will help in taking ships without destroying them so you get more scrap
one important thing is to use the camera system to see if the enemy crew is smaller. always take out the enemy ship's med bay so they cant heal and upgrade teleporter to level 2 so you can get them out to heal
Returning here for the 20th time over the years because I've gotten back into FTL and forgotten the entire boss again. Just lost a Lanius B run that was going great because I tried to kidnap the crew of the Flagship forgetting it doesn't destroy any of the separate weapon systems when you do. Absolute stupidity there for a second. By the time I corrected myself, I had 3 Hull left. My weapons were pretty bad, only a Glaive Beam and Advanced Flak, so I could hardly get through his shields even with stacked shots. I was able to get to the second phase with no more hull damage. I made it through that phase with no more hull damage. Then I forgot I didn't find the Zoltan Bypass augment and my hopes and dreams of saving the run were shattered. I dodged all his missiles at first, and had his Zshield down. I had my two Lanius crew destroying his missile system, when all of a sudden he fired and my life flashed before my eyes. The people I killed. The ships I emptied. The crewman I left behind... Two of his missiles hit, even with my 50% evasion. I died with the beast nearly ready to be violated and destroyed. In the end, it was my own shortcomings about his missile system in the first phase that caused my downfall. RIP H.M.B.C Heratius, you'll forever be missed.

In AE, it helps to have a LOT of lasers which you can fire off at the same time. Just make sure you target the rocket launcher first. If you have at least level 3 shields, than nothing else can hurt you.
Thank you so much for this guide, I never though about teleporting to the missile room. Just completed it with the mantis type A cruiser, and somehow I managed to get the 2 achievements to unlock the type B cruiser in the same run

You guys should put together a guide for using the technique where you teleport in and take out all the crew in the first stage (except that one dude manning the lasers)... ...what are you still doing reading my comment. I know this video is old but I'm going to leave my advice anyway. The thing people need to learn is to save scrap. In the first 2 or 3 sectors, the only things you need to spend scrap on are level 2 shields and maybe a level 3 or 4 engine. Any remaining scrap should be saved up for when encountering a store or to get more weapons up. Only in late sector 3 should you consider level 3 shields. Other than that, just focus on laser and ion weapons, *don't use autofire for anything other than the ion MKII,* and target the systems that can deal damage first. If you can penetrate the shield once without missiles or bombs, you can do it as often as you need to. Also, here are a few strategies: Wait until you laser is almost charged. Fire your ion weapon at the shields and fire a laser weapon at the weapons while the shield is recharging. Wait until your beam is charged. Fire your laser/ion weapon at the shields. Fire your beam while the shield is down. Fire your missile/bomb at the shield. While the shield is weakened, fire everything else. Only fire a second missile/bomb if the shield is fully repaired. Take down the medbay. While the medbay is down, send your boarding crew. If possible, first fire a at the medbay while it's being repaired to hurt the enemy crew Take down oxygen. While the oxygen is out, send your boarding crew to the oxygen room. When boarded, vent the rooms up to the room where the boarders are. Let the boarders waste time beating down the doors. Occasionally send a crew member in to reset damage done to the door. Level 2 doors are needed. Hopefully this gives people a good idea of how to beat the game. Luck can only screw you over when you rely on it in the first place. If any part of your strategy requires luck, try to find a new strategy. Because luck is never in your favour.

how did you have so much stuff by the time you fought the boss? every time I get to the boss I have maybe 5 crew members max lvl3 shields and 3 weapons and such and maybe like 20 missiles.

Thanks for posting this! I followed your advice and beat the game with a Zoltan cruiser (A layout). I used Pegasus, hull laser, hull beam and a lot of cloaking. Barely survived, and that was on easy...! O_o Crazy times...
a hull repair drone will help much, you can repair your hull whenever you want and thats really handy. When you completed a fase too, to prepare for the next fase
I beat it with 2x burst laser, artemis missile and a combat drone. Vented the ship, locked the doors on crewed compartments and just targeted the shields with all weapons on autofire.
I won on Easy (yeah, I'm pathetic, I know that :D) with: - max shields - 4 engine - augmentation defense scrambler (disables enemy's defence drones; very important if you go all lasers against the boss) - augmentation shooting during cloak without disrupting the cloak - Vulcan laser (this thing is a beast damn it!) - Ion Bomb - Burst Laser Mark I - cloak level 2 - max mind control - max doors (including an additional crew member in there to get to level 4 - SUPER BLAST doors). I use the cloaking a lot but to be honest the mind control is definitely a thing to behold. If you max it out (like I did) taking system room (especially if they are cut from the rest) is easy as pie. I didn't even have to use my teleportation. Got 4 human boarding parties (up to 2 people at once) and 2 boarding drones during the different stages (mostly during the third, I didn't manage to kill most of the crew in the previous two stages). The super blast doors are also a treat. I basically suffocated almost all boarding parties (consisting of humans that is). The poor guys just died trying to get to the rest of the ship. LOL I also know that killing all the crew members activates the AI which is something you wouldn't want to do unless you have too few defences against boarding (anti-personnel drone, extra crew members, weak doors) parties. In that situation yeah, killing off the enemy's crew is a good thing to do. Otherwise leave at least 1-2. Especially if you have mind control you can wreak havoc. :D
I beat it on the second try. After I red in the comments how hard it is, I switched from normal to easy, and beat it on the first try (I encountered it once on normal). Not sure if I was just lucky, but I had an 8 man crew, 2 flags, one ion cannon and cloaking/mind control. And what I noticed, cloaking makes the fight A LOT easier.
I just fought the flagship for the first time today.I was playing with the red-tail.I had level 4 shields,level 7 engines (only 6 power bars),level 2 oxygen(RNG gave me for free),2 basic lasers,a hull laser mk 2,a heal burst,and a defense drone.All other systems were unupgraded or non-existent. I had a crew of 7:My mantis shield operator,my human engine operator,which had repair mastery,my zoltan weapon operator,my human pilot,my rock door operator,my engi sensor operator,and a role-less human with combat mastery.My shield,engine,weapon,and navigation crew had mastery acquired through XP farming. My shields and engines were able to tank the enemy ion and laser barrage,and the beams were colpletely innefective. But my defense drone couldn't deal with the enemy missiles:it only could destroy 2 out of the 3. My weapons were really weak against the enemy shields,being able to deal a single point of damage. The enemy missiles slowly chipped away my hull,until i lost.
if you have a mind controll you can first disable the ships guns and then just mind control a guy, teleport onto your ship and kill him and then repeat.
Stopped playing this game a few years ago and I just tried to fight it with my stealth cruiser. Had 4 laser damage and a Halbeard beam. I had terrible luck with weapons other than the halbeard beam in shops throughout the run. First phase was easy, got destroyed in the second power surge in phase two. Will try again though. Playing on Normal.
WARNING: WHINING INCOMING. This game is too damn hard! I always play on easy mode and it feels like impossible. Especially in the last 2 sectors. Another bad thing is that the WHOLE GAME IS TOO LUCK BASED! Every time i found a teleporter or cloak for sale i was out of scrap. Every time i found a good weapon i coud not afford it. Last time i made it to phase 3 with a combo of mind control / hack / breach bomb and chain laser. I also had defense drone and combat drone. I did ok even in the drone part although i took a lot of damage. I had no idea what to expect in phase 3 because in all my 30+ plays i never made it past phase 2 so when i saw the super-shield my jaw dropped! I could barely scratch it with one chain laser and 1 combat drone and my hack drone or breach bomb were useless... I had no way to dodge the power surge phases and i had 3 shields. I fought off all the intruders one by one with my 8 crew and after they were all dead, the bastard killed me because i had 1 HP left! FUCK MY LIFE AND FUCK THIS BOSS! The game advertises diversity of weapons, devices and strategies, but to beat the boss you are very limited in these. FUCK THAT. Let me beat the boss with ANY strategy or configuration on EASY. Yeah, ok, make it harder on other difficulties, but for pple who want to play on easy it should be BEATABLE with any configuration. The difficulty of this boss is screwed up. I GIVE UP!
yeah i agree on the luck part. i had really nice run on with the engi cruiser. had atleast 200 scrap always even after going to shops and such. the issue was that i couldnt find a burst laser wherever i went. so when i got to the boss. i couldnt beat it because i didnt find any bursts. :-(
I just posted this on another comment here, but just so this shows up in your inbox. I use mind control. Hit the pilot (any fight really, mind control the pilot) right as your weapons are fully charged. Once the pilot is mind controlled (thus the enemy loses all evade) I like burst lasers. (Mark 2's or better as long as you have the weapon power. You'll need at least 5 damage per volley to make it through their shields and then take out a system) to focus fire a room. I suppose hacking would workout just as well to target piloting to bring their evade to zero. I haven't played around with hacking. What I do know is that mind control is instant and can't be defended by anything other than Zoltan shields (which can be beat down quickly with enough lasers). One thing to remember is you will need to be able to see their crew to use mind control on them. One big difference in what I do compared to the video, take out that nasty ass missile launcher and then priority two is shield room. No need to drag the fight out, maximize the hull damage you do. If you have cloak (absolute must to avoid the flag ship's super weapons as the video says), 3 shields, and good evade; you shouldn't need worry about the other weapons. If you have enough crew to man all your main stations and 2-3 extra (A Rock as one of your brawlers is nice due to the high HP), you don't need anything other than a level one med bay and blast doors. Another nice thing about mind control is you can use it on a border if they pose a serious threat to one of your main system rooms or retake one of your crew members if the enemy mind controls them(again, only if it's a serious threat. Mind control should alway prioritize their pilot if possible). I've never used the clone bay. Seems like a waste of scrap to me. Just need to have some decent micro to swap crew out of rooms where there are fights and the med bay. I just beat the game with the Osprey while only taking one whole damage straight through all three rounds. Normal difficulty. Similar success with the Kestrel using this strategy. I find that the best way to kill the flag ship really comes down to doing well enough along the way to hit as many jump points without having your hull need constant repairs. Lets you collect plenty of scrap and chances to find the gear you will need. Most any fight before the flagship: Mind Control pilot and focus on keeping their fucking weapons (or drone if that is their main damage out put) down no matter what. Specific to what you said...personally, I think drones suck and the teleporter is a fun toy to try to kill all crew and take a ship without destroying it. In practice, I feel like you take too much ship damage having to wait for your boys to kill their crew. If they move into their med bay (and they will) you're pretty screwed unless you have superior numbers. That and I find myself having to teleport my crew back way too often to heal them, that's a lot of wasted time while they are blowing your ship to all hell. Simply put, you'll struggle on your way to the end and be wasting lots of scrap on repairs and exploring less jump points to grab loot. As the video said, use cloak to avoid the flagship's super weapons. The big flashing warning and alarm noise will pop, wait a second, then hit cloak. Level two is better, but level one is good enough is you have high evade and 3 layers of shield. "Last time i made it to phase 3 with a combo of mind control / hack / breach bomb and chain laser." There's a few ways to beat the flagship, obviously the guy posting the video has his opinions. I personally also love hull beams because I get a lot of satisfaction seeing an enemy ship split in two plus I like figuring out the best rooms to cut through to maximize damage while still taking out their vital systems. Problem with your particular set up, having both mind control AND hacking is kind of a waste of scrap you could use elsewhere. Breach bomb isn't that great because plenty of other weapons will breach. I consider breach to be a bonus to a weapon, not a main feature. Chain lasers I think take just too damn long to charge. Ultimately, yes you are right. There are load outs that will get you nowhere and some systems (aka cloak and mind control) that IMO are a must to beat the flagship. I just enjoy the game. I still have fun when I tragically lose a crew to the cold darkness of space when I've named them and have a personal attachment to those hopeless little sprites. Hope that helps!
All valid points. A merit of good game design is having a multitude of valid strategies and interesting opportunity cost. Take Dark Souls for example, any build can work in that game (even a level 1 with 1 hp build) if you have the skill to execute it, and each build has very tangible pros and cons. FTL is lacking all of this. There is little room for creativity or experimentation, and to me this makes it a dull game. My opinion ramps up to downright unfair (and this is coming from a Dark Souls fan) when you encounter the boss for the first time. If I wanted to be shoehorned into a specific play style with a limited set of choices I'd play a platformer, not a "strategy" game.
Thanks a lot for the video bro! First time it all went fine! But now the third time I faced the boss, I got super rekt. They constantly had my cloacking system down with ion. ALL the time under the whole second face, I could not do shit vs that insane drone swarm and tripple missiles.
Short answer: Cloaking. I was really hoping I could avoid getting that system because it's just sneaky and OP but I guess you gotta do what you gotta do. I do wish I grabbed me another crew member and a teleporter so I could take out those weapon crew members.
We'll I can't tell my game was glitches but when I fought the flag ship they only had 3 shields and it helped ALOT and the ship I used was the default ship type B and only used the 4 basic lasers and I won which surprised me
I fight the flagship in a simular way, but I never go into all out attack mode and try to finish it as quickly as possible. In the first phase I take out most of the crewmen, all except the one firing the burst laser. If I kill that one the AI will activate and the fight is way harder, I destory every system with my boarders I recall them and finally I destroy the ship. In the secound phase with no crew at all. I take out the missles first, then drones with my boarders and just move them around systematically sabotaging the systems. I do not fire a single weapon though out all of the second phase up to this point, when all the shields are down and artillery as well as engines. Once that is all done I then start firing, its drones are not that bad if you take down the rest of the drones. Its basically multiple beam drones which is not bad as long as you have 1 shield, if you don't well.. you'd be ripped to shreds, as for the two or so burst drones those are more of a threat. Since I usually have a maxed out skilled shield generator crewman I regenerate shields fast enough to endure long enough though the short power surge phase, with my evade I don't really get hit enough for my shields to drop below 2. The third phase is hell for me, the 8 burst shot is something that I have no counter against my only hope is an zoltian shield overcharge with 4 shields as well as cloaking and high evade and maybe a level 2 defense drone. Anything less than that I'd eventually take damage, and I like to take my sweet ass time to take down the flagship and relish the moment I obliterate it.
The final boss is really frustating. If you had no luck with the weapons you found on the run then gg. Even if I play on easy and I got a nearly complete upgraded ship, I can still be crushed, when the weapons, the game gave me, are shitty against die mothership. :(

+Green Triangle I disagree. There are certainly some luck-based things, but a lot of the game is in your control. Whenever you feel like it's all about luck, remember that there are people who can beat the game 90% of the time on normal. I also have yet to beat the flagship, but I'm having a great run with the stealth cruiser, which I would try out if I were you.

Not all runs are created equal. Sometimes you'll get the equipment you need and sometimes you have to work with what you have. If anything, you can use some of the loadouts here as an idea for things to look for in your next run.

Well I've been working to get the zoltan ship(because maybe it's easier to use) for a while now and it seems I have really bad luck since I can't find the zoltan homeworlds let alone get the unarmed transport event.
@@panickal Zoltan ship was definitely one of my first wins. I guess there's not much more you can do than brute force green sectors and hope for the best though.
The ONLY things you need to destroy it are a HIGH evasion, level 4 sheilds, 2 mantis boarding crew (humans and slugs work), And an Ion Mk2. There is basically no way to lose if you have this.
Later: I just couldn't do it with Engi cruiser, so after about 20 tries i just found the "Flaghip construction" level and got the Federation cruiser that way xD Edit: in this same game I actually defeated the Flagship xD
I almost had it 2 burst laser II and a flak 1 lvl 4 shields 45% evasion cloak 2 and mind control 2 but the second phase with the drones fucked me so hard it was the hardest thing ever nd i lost i have to admit that this guide is good but the drones fucked me over so much
I had an extremely good run recently where I got everything decked out really well, soon as the fight with the flagship started the son of a bitch hacked my engines -____________- I jumped to avoid getting wrecked, but in that time, the federation base was destroyed. I was so mad..
I don't know how a some how beat phase one of the flagship, on captains edition, under powered, and on my 2nd fucking try. The answer is a whole lot of luck.
+Conga Heli 4 flaks are effective, but my advice is DEFINITELY to leave at least 1 crew member up. I won't spoil it for you in case you decide to kill all of the crew instead. But it won't make the fight easier, that's for sure.
I went in with 2 rapid laser II and a flak, on full health, with 4 shield, maxed energy, cloak 3 and hacking 3, and still got destroyed on easy mode. fuck this game
That's rough man, but it happens. "Easy" difficulty in FTL is Hard difficulty for most games. Best advice I can give is come back when you're ready and make a lot of use of the pause button to figure out what you should target and when. If I remember right, i dropped the game for a few months the first time the Flagship obliterated me before I picked it up again and won my first game.
It was really easy for me until I reached phase 3. They just teleported like 4 people on my ship and kept my weapons on lockdown ... "easy" difficulty my ass ... god im so salty.

Well, it's one of the biggest and toughest spoilers in the game. But since you're asking I'll let you know what many have learned the hard way: killing all the crew makes the Flagship's AI take over and the fight continues with every system auto repairing.
the flag ship is bs. it cheats and is overpowered. even if there is no one to repair it, it simply repairs it self, even if you totally shut down the drone control, it somehow deploys 3 drones. ive beat this game on easy but is ridiculous to even try it on it hard. you get no money at all, so you have less weapons and abilities.

Rain Williams I get enough scrap, just the systems I want don't ever appear for the vessels I fly. Are certain parts only spawn for certain vessels?

I ACTUALLY BEAT IT FOR THE FIRST TIME!!! I had like 2HP on my hull and cloaked just in time to fire the last shot at their hull!
Returning here for the 20th time over the years because I've gotten back into FTL and forgotten the entire boss again. Just lost a Lanius B run that was going great because I tried to kidnap the crew of the Flagship forgetting it doesn't destroy any of the separate weapon systems when you do. Absolute stupidity there for a second. By the time I corrected myself, I had 3 Hull left. My weapons were pretty bad, only a Glaive Beam and Advanced Flak, so I could hardly get through his shields even with stacked shots. I was able to get to the second phase with no more hull damage. I made it through that phase with no more hull damage. Then I forgot I didn't find the Zoltan Bypass augment and my hopes and dreams of saving the run were shattered. I dodged all his missiles at first, and had his Zshield down. I had my two Lanius crew destroying his missile system, when all of a sudden he fired and my life flashed before my eyes. The people I killed. The ships I emptied. The crewman I left behind...
Two of his missiles hit, even with my 50% evasion. I died with the beast nearly ready to be violated and destroyed. In the end, it was my own shortcomings about his missile system in the first phase that caused my downfall. RIP H.M.B.C Heratius, you'll forever be missed.

In AE, it helps to have a LOT of lasers which you can fire off at the same time. Just make sure you target the rocket launcher first. If you have at least level 3 shields, than nothing else can hurt you.

I know this video is old but I'm going to leave my advice anyway.
The thing people need to learn is to save scrap. In the first 2 or 3 sectors, the only things you need to spend scrap on are level 2 shields and maybe a level 3 or 4 engine. Any remaining scrap should be saved up for when encountering a store or to get more weapons up. Only in late sector 3 should you consider level 3 shields.
Other than that, just focus on laser and ion weapons, *don't use autofire for anything other than the ion MKII,* and target the systems that can deal damage first. If you can penetrate the shield once without missiles or bombs, you can do it as often as you need to.
Also, here are a few strategies:
Wait until you laser is almost charged. Fire your ion weapon at the shields and fire a laser weapon at the weapons while the shield is recharging.
Wait until your beam is charged. Fire your laser/ion weapon at the shields. Fire your beam while the shield is down.
Fire your missile/bomb at the shield. While the shield is weakened, fire everything else. Only fire a second missile/bomb if the shield is fully repaired.
Take down the medbay. While the medbay is down, send your boarding crew. If possible, first fire a at the medbay while it's being repaired to hurt the enemy crew
Take down oxygen. While the oxygen is out, send your boarding crew to the oxygen room.
When boarded, vent the rooms up to the room where the boarders are. Let the boarders waste time beating down the doors. Occasionally send a crew member in to reset damage done to the door. Level 2 doors are needed.
Hopefully this gives people a good idea of how to beat the game. Luck can only screw you over when you rely on it in the first place. If any part of your strategy requires luck, try to find a new strategy. Because luck is never in your favour.

how did you have so much stuff by the time you fought the boss? every time I get to the boss I have maybe 5 crew members max lvl3 shields and 3 weapons and such and maybe like 20 missiles.

Thanks for posting this! I followed your advice and beat the game with a Zoltan cruiser (A layout). I used Pegasus, hull laser, hull beam and a lot of cloaking. Barely survived, and that was on easy...! O_o Crazy times...
a hull repair drone will help much, you can repair your hull whenever you want and thats really handy. When you completed a fase too, to prepare for the next fase
Seven years old and I still play FTL... I don't go to the end with out drone control... anticombat drone and hull repair make the fight so easy.
I beat it with 2x burst laser, artemis missile and a combat drone. Vented the ship, locked the doors on crewed compartments and just targeted the shields with all weapons on autofire.
i won with all my systems down and two remaining crew!! LMFAO

I won on Easy (yeah, I'm pathetic, I know that :D) with:
- max shields
- 4 engine
- augmentation defense scrambler (disables enemy's defence drones; very important if you go all lasers against the boss)
- augmentation shooting during cloak without disrupting the cloak
- Vulcan laser (this thing is a beast damn it!)
- Ion Bomb
- Burst Laser Mark I
- cloak level 2
- max mind control
- max doors (including an additional crew member in there to get to level 4 - SUPER BLAST doors).
I use the cloaking a lot but to be honest the mind control is definitely a thing to behold. If you max it out (like I did) taking system room (especially if they are cut from the rest) is easy as pie. I didn't even have to use my teleportation. Got 4 human boarding parties (up to 2 people at once) and 2 boarding drones during the different stages (mostly during the third, I didn't manage to kill most of the crew in the previous two stages).
The super blast doors are also a treat. I basically suffocated almost all boarding parties (consisting of humans that is). The poor guys just died trying to get to the rest of the ship. LOL
I also know that killing all the crew members activates the AI which is something you wouldn't want to do unless you have too few defences against boarding (anti-personnel drone, extra crew members, weak doors) parties. In that situation yeah, killing off the enemy's crew is a good thing to do. Otherwise leave at least 1-2. Especially if you have mind control you can wreak havoc. :D
I beat it on the second try. After I red in the comments how hard it is, I switched from normal to easy, and beat it on the first try (I encountered it once on normal).
Not sure if I was just lucky, but I had an 8 man crew, 2 flags, one ion cannon and cloaking/mind control.
And what I noticed, cloaking makes the fight A LOT easier.

I just fought the flagship for the first time today.I was playing with the red-tail.I had level 4 shields,level 7 engines (only 6 power bars),level 2 oxygen(RNG gave me for free),2 basic lasers,a hull laser mk 2,a heal burst,and a defense drone.All other systems were unupgraded or non-existent.
I had a crew of 7:My mantis shield operator,my human engine operator,which had repair mastery,my zoltan weapon operator,my human pilot,my rock door operator,my engi sensor operator,and a role-less human with combat mastery.My shield,engine,weapon,and navigation crew had mastery acquired through XP farming.
My shields and engines were able to tank the enemy ion and laser barrage,and the beams were colpletely innefective.
But my defense drone couldn't deal with the enemy missiles:it only could destroy 2 out of the 3.
My weapons were really weak against the enemy shields,being able to deal a single point of damage.
The enemy missiles slowly chipped away my hull,until i lost.
Thanks! My goal was to keep it from getting bloated (which is easy to do with a fight that can last anywhere between 10 and 30 minutes).
Just what I needed - getting wiped in sector 8 without the proper weapon combinations!
You really got to go through all of the locations to get all the scrap you need and there is so much luck involved

if you have a mind controll you can first disable the ships guns and then just mind control a guy, teleport onto your ship and kill him and then repeat.
Stopped playing this game a few years ago and I just tried to fight it with my stealth cruiser. Had 4 laser damage and a Halbeard beam. I had terrible luck with weapons other than the halbeard beam in shops throughout the run. First phase was easy, got destroyed in the second power surge in phase two. Will try again though. Playing on Normal.
WARNING: WHINING INCOMING. This game is too damn hard! I always play on easy mode and it feels like impossible. Especially in the last 2 sectors. Another bad thing is that the WHOLE GAME IS TOO LUCK BASED! Every time i found a teleporter or cloak for sale i was out of scrap. Every time i found a good weapon i coud not afford it.
Last time i made it to phase 3 with a combo of mind control / hack / breach bomb and chain laser. I also had defense drone and combat drone. I did ok even in the drone part although i took a lot of damage. I had no idea what to expect in phase 3 because in all my 30+ plays i never made it past phase 2 so when i saw the super-shield my jaw dropped! I could barely scratch it with one chain laser and 1 combat drone and my hack drone or breach bomb were useless... I had no way to dodge the power surge phases and i had 3 shields. I fought off all the intruders one by one with my 8 crew and after they were all dead, the bastard killed me because i had 1 HP left! FUCK MY LIFE AND FUCK THIS BOSS!
The game advertises diversity of weapons, devices and strategies, but to beat the boss you are very limited in these. FUCK THAT. Let me beat the boss with ANY strategy or configuration on EASY. Yeah, ok, make it harder on other difficulties, but for pple who want to play on easy it should be BEATABLE with any configuration. The difficulty of this boss is screwed up.

yeah i agree on the luck part. i had really nice run on with the engi cruiser. had atleast 200 scrap always even after going to shops and such. the issue was that i couldnt find a burst laser wherever i went. so when i got to the boss. i couldnt beat it because i didnt find any bursts. :-(
I just posted this on another comment here, but just so this shows up in your inbox.
I use mind control. Hit the pilot (any fight really, mind control the pilot) right as your weapons are fully charged. Once the pilot is mind controlled (thus the enemy loses all evade) I like burst lasers. (Mark 2's or better as long as you have the weapon power. You'll need at least 5 damage per volley to make it through their shields and then take out a system) to focus fire a room. I suppose hacking would workout just as well to target piloting to bring their evade to zero. I haven't played around with hacking. What I do know is that mind control is instant and can't be defended by anything other than Zoltan shields (which can be beat down quickly with enough lasers). One thing to remember is you will need to be able to see their crew to use mind control on them.
One big difference in what I do compared to the video, take out that nasty ass missile launcher and then priority two is shield room. No need to drag the fight out, maximize the hull damage you do. If you have cloak (absolute must to avoid the flag ship's super weapons as the video says), 3 shields, and good evade; you shouldn't need worry about the other weapons.
If you have enough crew to man all your main stations and 2-3 extra (A Rock as one of your brawlers is nice due to the high HP), you don't need anything other than a level one med bay and blast doors. Another nice thing about mind control is you can use it on a border if they pose a serious threat to one of your main system rooms or retake one of your crew members if the enemy mind controls them(again, only if it's a serious threat. Mind control should alway prioritize their pilot if possible). I've never used the clone bay. Seems like a waste of scrap to me. Just need to have some decent micro to swap crew out of rooms where there are fights and the med bay.
I just beat the game with the Osprey while only taking one whole damage straight through all three rounds. Normal difficulty. Similar success with the Kestrel using this strategy.
I find that the best way to kill the flag ship really comes down to doing well enough along the way to hit as many jump points without having your hull need constant repairs. Lets you collect plenty of scrap and chances to find the gear you will need. Most any fight before the flagship: Mind Control pilot and focus on keeping their fucking weapons (or drone if that is their main damage out put) down no matter what.
Specific to what you said...personally, I think drones suck and the teleporter is a fun toy to try to kill all crew and take a ship without destroying it. In practice, I feel like you take too much ship damage having to wait for your boys to kill their crew. If they move into their med bay (and they will) you're pretty screwed unless you have superior numbers. That and I find myself having to teleport my crew back way too often to heal them, that's a lot of wasted time while they are blowing your ship to all hell. Simply put, you'll struggle on your way to the end and be wasting lots of scrap on repairs and exploring less jump points to grab loot.
As the video said, use cloak to avoid the flagship's super weapons. The big flashing warning and alarm noise will pop, wait a second, then hit cloak. Level two is better, but level one is good enough is you have high evade and 3 layers of shield.

There's a few ways to beat the flagship, obviously the guy posting the video has his opinions. I personally also love hull beams because I get a lot of satisfaction seeing an enemy ship split in two plus I like figuring out the best rooms to cut through to maximize damage while still taking out their vital systems. Problem with your particular set up, having both mind control AND hacking is kind of a waste of scrap you could use elsewhere. Breach bomb isn't that great because plenty of other weapons will breach. I consider breach to be a bonus to a weapon, not a main feature. Chain lasers I think take just too damn long to charge.
Ultimately, yes you are right. There are load outs that will get you nowhere and some systems (aka cloak and mind control) that IMO are a must to beat the flagship. I just enjoy the game. I still have fun when I tragically lose a crew to the cold darkness of space when I've named them and have a personal attachment to those hopeless little sprites.

Playing this now and I totally agree. It's an absolutely stupid design decision to making the final boss to be killed only by a limited combination
All valid points. A merit of good game design is having a multitude of valid strategies and interesting opportunity cost. Take Dark Souls for example, any build can work in that game (even a level 1 with 1 hp build) if you have the skill to execute it, and each build has very tangible pros and cons. FTL is lacking all of this. There is little room for creativity or experimentation, and to me this makes it a dull game. My opinion ramps up to downright unfair (and this is coming from a Dark Souls fan) when you encounter the boss for the first time. If I wanted to be shoehorned into a specific play style with a limited set of choices I'd play a platformer, not a "strategy" game.

But now the third time I faced the boss, I got super rekt. They constantly had my cloacking system down with ion. ALL the time under the whole second face, I could not do shit vs that insane drone swarm and tripple missiles.

Short answer: Cloaking. I was really hoping I could avoid getting that system because it's just sneaky and OP but I guess you gotta do what you gotta do. I do wish I grabbed me another crew member and a teleporter so I could take out those weapon crew members.
We'll I can't tell my game was glitches but when I fought the flag ship they only had 3 shields and it helped ALOT and the ship I used was the default ship type B and only used the 4 basic lasers and I won which surprised me
Not having cloaking almost killed me, by the end of fight 3 i had a fire in every room and half my crew almost dead, but i made it :D

I fight the flagship in a simular way, but I never go into all out attack mode and try to finish it as quickly as possible. In the first phase I take out most of the crewmen, all except the one firing the burst laser. If I kill that one the AI will activate and the fight is way harder, I destory every system with my boarders I recall them and finally I destroy the ship. In the secound phase with no crew at all. I take out the missles first, then drones with my boarders and just move them around systematically sabotaging the systems. I do not fire a single weapon though out all of the second phase up to this point, when all the shields are down and artillery as well as engines. Once that is all done I then start firing, its drones are not that bad if you take down the rest of the drones. Its basically multiple beam drones which is not bad as long as you have 1 shield, if you don't well.. you'd be ripped to shreds, as for the two or so burst drones those are more of a threat. Since I usually have a maxed out skilled shield generator crewman I regenerate shields fast enough to endure long enough though the short power surge phase, with my evade I don't really get hit enough for my shields to drop below 2. The third phase is hell for me, the 8 burst shot is something that I have no counter against my only hope is an zoltian shield overcharge with 4 shields as well as cloaking and high evade and maybe a level 2 defense drone. Anything less than that I'd eventually take damage, and I like to take my sweet ass time to take down the flagship and relish the moment I obliterate it.
This boss is actually just complete luck, honestly

Not everytime, for some reason I have very bad luck with Fed cruisers and Stealth cruisers.
It's not really about luck. The game gives you plenty of time to gather the weapons you need.

My ship got destroyed in the last phase but I had my two most powerful crew members on the flagship and there only was one enemy left. I still lost
The final boss is really frustating. If you had no luck with the weapons you found on the run then gg. Even if I play on easy and I got a nearly complete upgraded ship, I can still be crushed, when the weapons, the game gave me, are shitty against die mothership. :(

+Green Triangle I disagree. There are certainly some luck-based things, but a lot of the game is in your control. Whenever you feel like it's all about luck, remember that there are people who can beat the game 90% of the time on normal.
I also have yet to beat the flagship, but I'm having a great run with the stealth cruiser, which I would try out if I were you.

Beat first phase my first try, found out there was a second phase, big bummer, ran to a refuel that disappeared for some reason, and he took the base and I auto lost. It's been 3 nights of playing since and I can't even beat the first phase I'm losing my mind here. I just want to unlock a new ship IS THAT TOO MUCH TO ASK?

Not all runs are created equal. Sometimes you'll get the equipment you need and sometimes you have to work with what you have. If anything, you can use some of the loadouts here as an idea for things to look for in your next run.

Well I've been working to get the zoltan ship(because maybe it's easier to use) for a while now and it seems I have really bad luck since I can't find the zoltan homeworlds let alone get the unarmed transport event.

Pegasus missile seems to suck balls. It almost never hit.
The ONLY things you need to destroy it are a HIGH evasion, level 4 sheilds, 2 mantis boarding crew (humans and slugs work), And an Ion Mk2. There is basically no way to lose if you have this.

I managed to get to the third stage with Engi ship with only ion blast and 2 drones 0_o
Later: I just couldn't do it with Engi cruiser, so after about 20 tries i just found the "Flaghip construction" level and got the Federation cruiser that way xD

I almost had it 2 burst laser II and a flak 1 lvl 4 shields 45% evasion cloak 2 and mind control 2 but the second phase with the drones fucked me so hard it was the hardest thing ever nd i lost i have to admit that this guide is good but the drones fucked me over so much

I had an extremely good run recently where I got everything decked out really well, soon as the fight with the flagship started the son of a bitch hacked my engines -____________- I jumped to avoid getting wrecked, but in that time, the federation base was destroyed. I was so mad..
I don't know how a some how beat phase one of the flagship, on captains edition, under powered, and on my 2nd fucking try.

+Conga Heli 4 flaks are effective, but my advice is DEFINITELY to leave at least 1 crew member up. I won't spoil it for you in case you decide to kill all of the crew instead. But it won't make the fight easier, that's for sure.

I went in with 2 rapid laser II and a flak, on full health, with 4 shield, maxed energy, cloak 3 and hacking 3, and still got destroyed on easy mode. fuck this game
That's rough man, but it happens. "Easy" difficulty in FTL is Hard difficulty for most games. Best advice I can give is come back when you're ready and make a lot of use of the pause button to figure out what you should target and when. If I remember right, i dropped the game for a few months the first time the Flagship obliterated me before I picked it up again and won my first game.
It was really easy for me until I reached phase 3. They just teleported like 4 people on my ship and kept my weapons on lockdown ... "easy" difficulty my ass ... god im so salty.
what I like to do is just get 3 boarding drones and 2 people on the missles, with cloaking and missles of course.

But why dont you just kill all the crew? Doesnt it will make you win too? I never beaten it personally (i dont play this game very often either) so let me know what happens if you kill the crew.mm:-D
Well, it's one of the biggest and toughest spoilers in the game. But since you're asking I'll let you know what many have learned the hard way: killing all the crew makes the Flagship's AI take over and the fight continues with every system auto repairing.
On easy and normal, yes. On hard that is not an option due to the Flagship having a different layout.
the flag ship is bs. it cheats and is overpowered. even if there is no one to repair it, it simply repairs it self, even if you totally shut down the drone control, it somehow deploys 3 drones. ive beat this game on easy but is ridiculous to even try it on it hard. you get no money at all, so you have less weapons and abilities.
