It's possible that Ishigami's family has a cooperative relationship with Ayanokoji's father. Which can be because Ayanokoji's father has helped them in the past in some way. Or perhaps Ishigami just wants the support of Ayanokoji's father in order to do something after he graduates. He didn't seem to care about Ayanokoji getting attacked until after it became a problem for him too.
