It is because in the Kanto Region has only 150 Pokemons
One thing I might mention: Bill's house in the games is located at the end of Route 24, fairly close to Cerulean Cave. This is significant, because there is no town at the end of route 24; it is a useless route for anyone trying to get between towns. Anyone using it therefore must be trying to get to one of two places: Bill's house or Cerulean Cave. What if Bill chose such a remote location to build a house because he wanted to monitor Mewtwo? he could get there and back without much risk of being overseen, and if anything went wrong, he was at most five minutes away.

I really like this theory. I always thought it was a big plot hole how you have no entries in the pokédex, but simply catching them instantly fills an entry with data, as if Oak had already written about his findings.
Here a theory or more of a question. Why can Golurk fly? I know it has "rockets" in it arms and legs, but if it was created by ancient people as a guard how did they know about rockets?

Gotta hand it to you Proto, your theories are always pretty solid. Even when they deal with topics and ideals/ideas that aren't concrete, everything comes full circle in a way that's hard to deny or argue.
Lemme add a bit if information about this theory. Cerulean Cave is where u can catch Mewtwo. The house where Bill stayed in PKMN FR/LG is near Cerulean Cave. This means that he chooses to live there because he know Mewtwo is there, to observe him, to prevent Mewtwo causing troubles.
I believe that the world of Pokemon is actually the same world as Dragonball Z 25+ years after and Mew was an offspring of Freiza and its DNA was used to essentially understand Freiza's genetic makeup and Mewtwo is a genetically modified version of Freiza and possibly Cooler.

+ingenjannik I agree. Proto Mario's videos are always made this way, so the only reason I see them is for fun. They are not serious theories. For example, in the games, Mewtwo has nothing to do with Team Rocket.
+InF3XioN BUT I have a strong theory for the fact that Mewtwo appears on Bill's house walls. You see, in the games (especially in FR/LG) it is strongly implied that Dr./Mr. Fuji is involved in the creation of Mewtwo. Although, τthe time when player meets Mr. Fuji in Lavender Town, it seems that many years (about 20-30) have passed since Mewtwo's creation. There are many details supporting this. So, in the games there is no evidence that Mewtwo's existence has never been recorded. Actually it is suggested by various NPCs that they know about the existence of a horribly powerful Pokemon in Cerulean Cave.
In the anime's timeline, Mewtwo was created about a year before the events of New Island with a completely different plot. This particular episode is a very early one in the series, and was most likely aired before the movie plot was concluded. So, at that time, the writers had the games as a reference point for Mewtwo's existence and that implies that it wasn't assumed that Mewtwo had just recently been created.
Could it make sense that Bill at one point gave Team Rocket Mew's DNA?
He could have time traveled to the future, obtain it's DNA, traveled back to the past (creating a whole new multiverse) and did the things he has done? It would fit in and he never have had to see Mew this way.
The only question remains who has gotten to get Mew in the first place... Unless Bill is Mew hahaha (Joke :p)

Mewtwo origins are well explained without needing Bill's influence. If the only reason you are assuming Bill knows about Mew is that print in the door, then I say it is just a poor scenario choice, not a lead.

Proto I've got a small theory which is if the Team Rocket actually created the Kanto Pokédex. The real evidence I have is that Mewtwo is registered on the Pokédex but was only captured by the player you play as (unless you include Team Rocket owning it of course)

The house in Fuchsia is Bill's grandfather's (and where Bill's adult sister lives) and the one in Goldenrod is where his kid sister and mother live and he is just visiting during the events of Gen 2, the Sea Cottage (Lighthouse in the anime) in Route 25 is actually where he normally lives and a lab where he works on his experiments (and has his Grandfather from Fuchsia watching over it while he visits his mother in the events of Gen 2)
ALSO, if we are crossing canons, Bill was supposedly born in either Goldenrod (where you find his mother) or in Ecruteak (his mother was once a Kimono Girl) in the games, both in Johto, so he would probably know up to Lugia and Ho-Oh and possibly Celebi, since his mother WAS a Kimono Girl, and thus have them listed in his Lighthouse. Another, meta possibility for this is that the extra screens were a reference to all the Pokemon they could not fit into the first 2 games because of memory constraints.
For the stone door, Mr. Fuji MAY have talked to someone after the cloning was done, feeling bad for what he has done, told Bill about it and swore him to secrecy and Bill agreed, but put it on the Lighthouse's door due to the fact that people rarely visit him and Mewtwo is in fact a rare Pokemon (and the stone door carving could also be there as a meta reason, like an Easter Egg referencing the games, especially since it changes between scenes), though the time travel theory is interesting and may hold some credence.
as for Bill being the one to tell Giovanni about Mew, Mew had rarely been observed, yes, but there was an ancient temple in Mewtwo Strikes Back that depicts an ancient Pokemon they named Mew, and the archaeologists knew about Mew beforehand, so it stands to reason that other archaeologists may have found more temples like this in the past, before Giovanni started to fund the Mewtwo project. Giovanni would have funded a cloning project either way because Mew was said to be a most powerful Pokemon, and he would want one under his control. So I don't know if this part of the theory holds much credence.

The thing about Bill is that his anime appearance contradicts almost everything about him in the game and manga canons. Sure I don't doubt that he could have a connection to Mewtwo (hell there were even rumors that if you got into his Secret Garden that you would find Mew, nope, just Missingno, and in FR LG, a glitch Parchirisu??) but I really can't take the anime as a valid source of information about him, I just can't. He had one appearance, and other than his name, occupation, and friendship with Oak, the character in that episode was most definitely not "Bill" at all. You even mentioned a lavish lifestyle when stripping down his motivations, which, while in the anime seems to be correct, but in every other iteration of him, he hates extravagant and luxurious lifestyles, which is the whole reason you get to go on the SS Anne to begin with. Again, the anime butchered him grossly, and any other canon crossing I could take, but not this mess of contradictions.

nah that picture of mewtwo on bills door was a continuity error and plot hole because mewtwo dosent get created untill right before the episode battle of the badge which is the first episode to show and reveal mewtwo under giovanni's control.

Tecnically, timetravelling wasn't necessary to know there were more than 150 pokemons, I mean, all regions have "always existed", it's not like, "oh, Johto, the whole region and its pokemons, was created out of nothing when Ash wanted to travel there." I mean, Oak knows all pokemon, Dawn knew Professor Oak due to his poetry rather than his "professorness", and Dawn's mother was the champion of the Grand Festival years before Ash was born, so fourth gen pokemon existed, as well as gen II due to Ho-oh in the first episode (or last of 1 season, I don't remember exactly) and even gen III when Ash battled that Hoenn trainer at the league. I mean, there are many illogical things in pokemon, such as Ash not aging despite he having all his pokemon at Oak's lab and remembering Brock every time he is cooked food by someone else for the first time. Or Ash's mom saying something along the lines of "Another journey", it's like he has travelled throught all regions and still travelling and being in pokemon leagues, all of that and more in less than a year, which by now it's actually imposible as the series has already more than 365 episodes, and if I remember correctly, there's even an episode (or special or short in a movie or something of either the 1st or 2nd gen) where Misty and Brock (and their pokemons of course) celebrate Ash's birthday, I remember becasue it was that kind of episode where they don't show the trainers faces, and just their hands and feet so the main focus could be in the pokemon. I mean if this is notillogicalenough for you, then explain me why the heack Pikachu was a starter pokemon, when Pichu it's the actual first phase, or why the hell Squirtle and Bulbasaur haven't evolved yet, but Charmander gets to be a Charizard, or why Pokemon movis can be related with one to another, but can't be connected with the series. Or let's just take a second and think, WHY THE HELL THERE ARE POKEMON CONSTESTS HOENN, SINNOH, KANTO, AND EVEN IN JOHTO, BUT NOT IN UNOVA OR KALOS! OR WHY THE F@#$ ASH USES THE F@#%$NG POKEDEX TO LOOK UP POKEMON HE HAS, LIKE FOR EXAMPLE THE TIME HE LOOKED UP FOR MUG, LIKE, YOU STUPID TRAINER! According to a movie: Mewtwo was created by a reviving experiment made by Team Rocket
they actually used a hair from mew to revive him, but it revived as Mewtwo
+ProtoMario My theory on Mewtwo is that it wasn't created any differently than any other pokemon. Correct me if I'm wrong on this, but I don't recall hearing anything about genetic modifications being made to the clone of Mew at any point in any of the three continuities used here. I doubt that a failed attempt to clone a pokemon could possibly result in the creation of something entirely new. In one of the later pokemon movies (Genesect) there is evidence that there is at least one other Mewtwo. That leaves me to believe that Mewtwo is simply a very rare pokemon, much like all legendary pokemon, it just happened to have been forgotten to time. I believe that the DNA used to create the Mewtwo seen in the first movie was the DNA of one of the other Mewtwos in existence, after all, how many times can the scientists screw up and get the exact same results?
It would be sick if they actually got Mewtwo cells instead of Mews and the whole time he was his own species.

Dont they know of Mew because of a legend? Because in the Origin of MewTwo, or whatever it was called (The one with cloning and Ai the little girl), the researchers(?) were looking for Mew in South America and were discussing this Pokemon while saying its a legend, but also that there have been recent sightings, so it is possible that Bill sent them that way, but still crossing canons,but it should've at least been acknowledged

This theory could also explain why Mewtwo's data wasn't registered in the pokedex, in one episode, when Gary went to fight the Viridian gym, Giovanni used Mewtwo and Gary didn't get any info when he checked his pokedex
It would make sense that bill has a house next to mewtwo cave and is constantly trying turn him self in to a Pokemon to sneek in to his cave and see what has become of his creation.

In the case for how the Time Capsule worked... I believe it would have been more based upon how the Link Cable worked in general. The idea was to have a Link Cable set up in a way that targeted the target with a slightly off timing. The guards on the Time Capsule variation of the Link Cable mostly were set in the future to keep stuff from going back that cannot exist--and even then, they are lax.
Best example of a lax future setting is: if the monster was known about in Kanto, and the move the monster knows in Kanto--it clears being sent. Even if that monster could not learn that move in Kanto.
I will note, that ever since Lord Helix has risen--knowledge of how evil Bill truly stands has been getting spread. For Dome Fossil was never Lord Helix' foe. No--it was Bill trying to start shit between the two... so nobody would know the true evil.

In Fire Red or Emerald there is a mansion you explore (I do not remember where) in which you explore and find journal entries explaining that Mewtwo was actually BORN. He was Mew's baby. I do not remember who wrote them in the games

Sorry I don't know much about the movies or manga so I am probably way off but this theory only works if A. Bill is a time lord like Oak and B. If the universe works on a circle time line following the grand father paradox. I propose that pokemon exist in a multiverse where in the different canons are each it's own universe with the celibe oak at the center of them all. In one time line oak is a trainer. In another a professor who spends their entire life building the pokedex. This would explain why there is a time capsule in the future but not the past and how the bill of the past would be able to create it with out prior knowledge and without testing. Oak brought him the schematics on how to build it. Why not just build it himself? Well if oak believes that they are operating on the loop time line he will try to preserve as much of time as possible or he as no real idea how to read it and needs bill to figure out how bill did it. Also a multiverse would explain why mew comes after mewtwo in the pokedex since oak would be able to see the pokemon before and and create the pokedex and depending on which time line he jumps into first he may have witnessed mewtwo before mew. This can also explain how the pokedex already as a slot for each pokemon yet in the games none of the info is filled in yet. The reason is because the pokedex is actually a scanner and only as the info for the pokemon that are caught because the poke balls double as a analyzer sending biometrics to the pokedex. Another way it could work is that the original oak who creates the pokedex that time traveling oak rips off already as DNA from mew without knowing about mew. Since mew is the mother of all pokemon using its DNA you can create a program that runs there know pokemon and uses the Unknown Mew DNA to determine what kinda pokemon most likely exist through an algorithm. Allowing for bill to create his pc without worry of creating an issue since all pokemon entered would be checked and verified by mews dna. Now from this dna sample that oak has that was most likel discovered by some unnamed archaeologist the scientists try to recreate the mother but Instead create mewtwo. Since mewtwo was created before mew is discovered mewtwo is in the pokedex before mew. And mew emerges sensing someone almost exactly like itself. This would explain why in the anime mewtwo is on the door yet in the movie he hasn't be created. The anime is a different time line then the movies running congruent but not quite the same. Like how if you watch dbz and dbz movies they don't quite line up exactly with some weird overlays like goku being able to use kiao Ken in world's strongest yet not fitting in with the fact that he only learns it to defeat the sayians. If you put it before the sayian arc he shouldn't know how to use it. After sayians arc he's hospitalized. And Gohan is headed towards namek. After Frieza arc he would have just used super sayian. But if it's an entirely different universe it all makes sense. And pokemon is the same way with its movies.
Also what's more likely then bill speaking to himself to get ahead is oak manipulating bill with his vast knowledge. Oak knowing even with celibe time travel he would die long before he completed even a quarter of what needed to be done. So he would use other scientist to help advance his time line to the point he needs so as to continue his pokemon research.

Isn't Dr. Fuji simply the anime counterpart of Mr. Fuji? 'Cause it's pretty much confirmed Mr. Fuji in the games had something to do with Mewtwo since there's a picture of him and Blaine in Cinnabar, and his name is on a signpost in the only area you can catch a wild Mew in any game. And isn't Blaine only connected to Mewtwo in Adventures? The games don't ever hint at it, and he's hardly villainous in the anime.

If Bill needed to go back in time to tell his younger self how to go back in time and create Mewtwo, then how did he learn this the first time through?
Bill does all this stuff as a younger guy...because he was told by his future self to do it and how to do it, so he can go back in time to tell himself to do it and how to do it....welcome to a time paradox.

It sounds reasonable but there is one giant hole in it. The only thing that supports it is the fact mewtwo appears in the door and there is a very easy solution for that. In the movie, it is never shown how much time takes place between Mewtwo's creation to when he encounters Ash on the island. We also see Mewtwo is clearly being used in the Viridian city Gym during the period he is in the armor. It's never stated how long Mewtwo was doing that exactly, so Bill could have found out about Mewtwo that way without having any involvement in Mewtwo's creation.
