Lilly is One of the most heartbreaking Characters in the FO series when you dive into her back story. Not only due to everything she has lost, but because it's possible that all of it is just a construct of her stealth boy damaged mind.
And there's nothing you can really do for her too. Making her reject her medicine makes her listen to Leo and become a murderous psycho, while if she takes her medicine as she is told she forgets what made Lilly Lilly. The only thing you could do is just have her do what she is already doing by taking her half doses.
15:31 i would also like to add that Albert Cole is arguably the most likely candidate to be the canon Vault Dweller. We know that the Vault Dweller was canonically male, and that he founded arroyo with other people from Vault 13, which lines up with Albert's backstory of leading a small group of dwellers who wish to leave the vault and live on the outside world.

I just found something new you might like to look into. Across Fort Hagen in Fallout 4, on the 2nd floor of a bombed-out bar you'll find a (soldier's?) skeleton laying on a mattress on the floor.
