Hey, Hydrocity Zone is actually awesome! You can actually go fast in many parts, and the Bubble Shield makes it even more bearable. As for what I don't like, there's the diving sections in Sly 3 for starters.

Fuck that game! I only beat the water level two times in my life I don't know how I did it but it was sheer dumb luck but the rest of that game was brutal.
The sports games right? I want Nintendo and SEGA (now that they are friends instead of rivals) to make a crossover game of Mario and Sonic: with characters forgotten or remembered (some of the forgotten anyway like Cream the Rabbit).
Cream’s a referee in the original Mario and Sonic and while “Oh, too bad” is better than Referee Toad’s “Blaaah” I still don’t like being red-flagged, especially if I get a Great rating on my jump only to step over the line
The Great Bay temple was much more bearable than the Water Temple in Ocarina of Time. The Zora Mask was a saving grace compared to having to switch the Iron Boots on and off again constantly.
There's that level in Earthworm Jim where you have to mode inside a bubble, but you can't crash or it breaks, and you have a timer too. I hate that level!
If you ask me, Labyrinth Zone isn't quite that bad to play through, since the real frustrating part of the level would have to be the boss fight, which has you chasing after Dr. Eggman to the top of the level while avoiding the obstacles as the water rises, and it's especially frustrating in "Sonic The Hedgehog Genesis" on the GBA.
I actually liked the Little Mermaid Level in Kingdom Hearts II. I mean sure for a fighting game it lacked things to kill but, sometimes I get tired of killing heartless and just want to do some other stuff in the game. This provided that for me. I like fighting games that offer a little more than fighting for replay value and to unwind from grinding. But, I am different that way I suppose.

YES! That ninja turtle level still haunts me! A dishonorable mention I'd have would be some of the water stuff in Amnesia: The Dark Descent. That part where you need to throw meat then jump on boxes and THEN are chased is so damn horrible. Even if you know what you're doing it's frustrating as all get out. Doing that level over and over removed the scary for a bit and was just tedious.
I think the worst water based thing in that game wasn't even a level: I get a car and drive it around only to have some dumb driver knock me over a cliff into the water, and I have to swim for miles to find somewhere I can get out. If I'm lucky, I'll get a boat

The worst water levels in video games that I played were Labyrinth Zone from Sonic the Hedgehog 1, and the jet-ski levels in Crash Bandicoot 3: Warped.
The Great Bay Temple was the worst! So bad that I never finished the game! I just got the remastered edition on my 3ds and plan to not give up this time!
Great Bay Temple is annoying for sure, but Ocarina's Water Temple is outright bad level design. From the tedium of taking the iron boots on and off constantly, to the water levels needing switched, to the searches for hookshot points, to the most disappointing boss battles in the game. There're plenty of reasons I think most people were expecting the Water Temple on here instead.
One level that was the bane of my existance, was in Medieval (the orignal psx version with sir daniel fortesque). You had narrow pathways, and had to knock these big guys into the water, and was the only way to kill em.
I will say that the underwater courses in the Super Mario platformers are on the tolerable side, since you don't have to worry about drowning. For the Sonic the Hedgehog series, however, Sonic's inability to swim, combined with a drowning risk, really make the underwater sections painful to deal with.
I would have guessed with a level like the Labyrinth Zone, Sonic couldn't survive in that water, but I think in a perfect world, Sonic would love swimming and always be excited to explore underwater with his own scuba gear on.
There are some great water levels that are really fun to play. Examples include: -Down The Tubes (Earthworm Jim) -Corsair’s Cove (Pac-Man World) -Sewer Surfing (Teenage Mutant Ninja Turtles: Turtle In Time)
Great 1st pick. Probably the most difficult and frustrating level I have ever played... But, it is very dividing because it is a VERY old game that mostly people over 30 have played (such as I).
I love crashed frigate orpheon since it has the most calming music in the Metroid series.The one level in Donkey Kong Country 3 was ridiculous since the controls are inverted.
I like the concept of KH1 Atlantica though. The controls are pretty simple once you get used to them. But you can always wait until you've completed Hollow Bastion before you go there so you're more experienced when it comes to fighting Ursula.

Atlantica in KH2 is nice because it's a break from fighting heartless and just quick times with some awesome Disney songs, I used to not like it but after playing it again in 2.5 I've come to love it xD
Oh god, the Gobul. -_- That was probably the first hunt in my current safe file where I had to fight it with a bowgun (My usual weapon being a sword and shield in MH Tri). I took it down , though. The only hunt I have left to complete before the next star level of quests is the Rathian, which i'm struggling with despite taking down multiple ones in MH4U

I feel tmnt dam gets a bad rap. it's only the second level of the game so it's not a huge inconvenience to get back to as far as NES games go also you are given plenty of opportunity to max out your turtle's health. you don't have a lot of room for error butt it's not like we are talking Battletoads here with some practice you should be able to get through the level fine. once you figure out the most efficient path to disarming bombs the worst is over. and when you compare it to the challenges a level 4 and 6 the dam is a cakewalk. Atlantica from Kingdom Hearts 2 should have been the top spot. the original songs are God awful I did like. Under the sea with different voice actors joining in butt it is otherwise a pretty mind-numbing experience. there was a similar music mini game in Birth by Sleep it was pretty bad too
I can't believe you left out the minus world in Super Mario Bros. That level is literally impossible to beat because when you enter the pipe at the end, it resets you back to the beginning.
Aquas from Star Fox 64. I don't think I've ever restarted a level as much as that one, i think they actually toned it down for the 3ds version and it's still really annoying.

The water level on Zelda Ocarina of Time got me stuck for 3 days. I remember that day, branding it the worst water level ever.
It took me a month to beat it. Including restarting the thing twice

I can't believe you left out the minus world in Super Mario Bros. That level is literally impossible to beat because when you enter the pipe at the end, it resets you back to the beginning.

Aquas from Star Fox 64. I don't think I've ever restarted a level as much as that one, i think they actually toned it down for the 3ds version and it's still really annoying.

I actually enjoyed the underwater hunting in tri and ultimate it was a nice change of pace and I don't feel it was that bad
The underwater level in Jak 2 with the robot suit was extremely difficult. That whole game was extremely difficult in general.
