I believe Peter will still make a come-back for a short time in Spider-Man 3 or something, to assist, but Miles becomes the main Spider-Man. Also it's been hinted Spider-Girl is coming too
In the comics, Peter did take a back seat to Miles for a bit and let him be the friendly neighborhood spidey, focusing on all the local crimes, while Peter would focus on his company and the world threats with the Avengers.
