One scene I really liked was when Noah and Mio where looking at some arduns and realised how every other biengs always started small and slowly grew into adults.
Sena's Troubles is pretty sad the first time around, but I think it's even worse on a rewatch. The placing of the scene itself is kinda weird, but man if it doesn't showcase her worries well.
"That from the husk?" "Yeah" "You won't find yourself there." ... "You didn't make that and it's not yours." Eunie really needed that, to know she's her own person and that it's more important to live for the future instead of living in a husk in the past
You should probably make a vid about touching moments as well, including things from voiced quests... I usually don't get affected emotionally when consuming fictional material but one quest did make me cry.

That cutscene with Crys is so sad. Because I could just tell by this scene alone how much Crys meant to Noah.

they are all brilliant and very important as well!
I do wish Eunie's scene about her past lives was part of the main story, and not a side story.
