Peter III wasn't the son of Peter The Great but his grandson... Peter III was the son of Grand Duchess Anna Petrovna and her husband, the Duke of Schleswig-Holstein if memory serves me correctly. Elizabeth Petrovna had no children of her own and so adopted her sister's son as her heir. Elizabeth Petrovna had deposed her uncle's daughter who was ruling as regent for her infant son, Ivan VI.

And just to point out a major detail here: Peter The Great was not Peter III's father but his grandfather. The future Peter III was the son of Peter's daughter, Anna Petrovna. That explains how Empress Elizabeth Petrovna is his aunt. Elizabeth never had children of her own and so adopted her sister's son as her appointed heir.
