I do something very similar, and I've had some really good luck using puddles of gloss paint applied to gaps in the sand to create small bodies of 'water'!

Would you recommend sealing the miniature before or after the sand/static grass?

I seal after the sand and static grass. Using super glue will leave some shiny parts visible so I like to get those dulled down after the glue is dry.

Do you ever have problems with the basing material flaking off because the glue is just adhered to the layer of paint?

No, but if you are having issues like that, put a layer of gloss varnish over the base paint color and it will harden it up. My superglue base work hardens as a result of using CA so it's very durable and doesn't peel easily.
