Zeus realized what he did was wrong and that he could've been better for his people his brothers even his own kid who made himself known just to forget something that wasn't even his fault. And in terms of everything put together over the series he's sorry for not answering kratos when he most needed him, forcing him to kill his mom, watching his deimos die due to a false prophecy about him, doing nothing to soothing the pain about his trauma and depression yet all he can say is sorry which means everything. And the pain In kratos voice while punching Zeus to death is a mix of sadness and anger as it's sounds like with every punch he cry's in the release of the built up pain that has been put on his shoulders.

The last part when Zeus begging Kratos to kill him is really mind boggling, like it was explained by Athena, the Zeus we fought since GoW 2 it's a fear version of him consumed by the fear pleague after it got released by Kratos opened the Pandora's box for the first time. He is the prisoner of fear itself and ironically hoping his son Kratos would step up to against him, and release him from the pleague
Well when you're beating the shit out of him near the end you can see some black smoke escape from his body which is likely the plague from the box. Meaning at that point Zeus is himself again and has no idea what's going on.

I can see why they removed Zeus' apology after Fear leaves his body, it has to do with Zeus being a bad person even before the release of the evils within Pandoras Box so the creators ended up scrapping that cause it wouldnt fit with what Zeus has done before, like command Ares to kidnap his son, send Kratos Mom to an ugly place and also curse her, betray Hepestus and cage him inside an ungly mountain to forge stuff, betray Gaia and kill her kin, all before he even had the Fear in his soul
Well, he's not the nicest person out there but those deeds don't make him truly evil either imo. He took Kratos' mother to Poseidon's temple in Atlantis. Not entirely an ugly place and the curse only activates if she told Kratos about his parentage. Him betraying Gaia is Gaia's account of things. It may have gone differently. All of Olympus thought Deimos was gonna destroy them so it was a matter of survival. Tormenting Hephaistos is really bad and I don't have an excuse for that. But Hephaistos lied to both his king and his father (Zeus) so Zeus may have thought he deserved punishment. He is probably a dick but not necessarily an evil person. I actually think he is more good than bad.

Hercules, Hera and Poseidon all mentioned that kratos was Zeus favorite and Hera stated that zeus adored kratos and was the only reason Hera didn’t kill kratos when he was born. He wasn’t a good person but he wasn’t evil either prior to being corrupted. The corruption ran deep with Athena as well. She was always by kratos side but as soon as she died and got corrupted by the higher plain of existence she became evil.

I've noticed that there is a lightning flash on the screen right after the fear leaves zeus maybe that was where the scene was supposed to take place when zeus apologizes
To think the already massive boss fight would have another to another boss fight is just insane, goes to show that due to time constraints, they had to cut so many parts and even then, it was still massive.
I think the end voiceline would of had fit more than the ending we got because on the ending of GOW 3 we see the Fear that corrupted Zeus leaving from his body, essentially, making his true fatherly self show. Zeus was never truly evil, he was just controlled by Fear.
