My experience I’ve found with rust and transits especially - once I notice a rust bubble starting I pop the bubble and scrape away paint - and at that point either repair or just leave it and with the latter it never tends to gets any worse other than unsightly bare metal surface rust. I think the rust accelerates when moisture is trapped behind the paint so with bare metal it just drys off
