About the ending: I think Ideon is somehow the reverse of Gundam: at the end of MSG we see how humanity can hope for a better future by becoming Newtypes, being capable of deep understanding and affection for each other. In Ideon humans fail to do that, so they are bound to be destroyed; the only hope is that the new gwnerations won't make the same mistakes..

Speaking of Tomino and Depressing mecha anime, you should really check out (if you already haven't) Aura Battler Dunbine. It's very neat and as ideon it also influenced many followers of the isekai and medieval mecha niches. It also has that depressing feel of a conflict that is spiralling out of control to a point of no return with a sad conclusion that was really for the best given how Aura Machines were such a plight. The whole "materialization of human ambition and hubris" theme. It's setting is also very interesting with how the world of Byston Well works. It's even arguable that it's some sort of purgatory or life-after-death world.
Yoku Shioya's performance in Be Invoked is the greatest acting I've ever heard or seen in anything. Ever. People talk about Brando or Welles or other superb actors known for being, well, super. But Shioya exceeds all of that for me, and part of it is because I am much more familiar with his acting in other things. And then I watched Ideon Be Invoked and quite simply a whole new side and level I had no idea he was capable of doing. Or anyone was capable of doing. The moments after Cosmo finds out about Kasha's fate is just incredible. What it took to do that scene the way he did it is probably never going to be bettered by anyone in my lifetime.
Personally I am not a fan of animes where everyone dies but I mean like everyone everyone not just the cast of the show But that doesn't mean I can't respect it when it's done right and I can definitely see it's merits as you explained of having such a ending my dislike of those sorts of endings is strictly subjective On the flip side I also hate it when anime brings a character back from the dead if you're going to kill off a character commit to it
