If you clean out the stuffing well enough and bake a proper temperature and time the eggplant will cook properly. Remember, it's a vegetable and has no problem turning out tender. I have made these all my life and never had an undercooked eggplant.

That would be Celsius, it should be 350 degrees Faranheit :)
