It being on a disc has nothing to do with it since the entire game is loaded into RAM before you start. Thus, it should be quicker than reading from a cartridge. The reason it's slower must be to do with the fact it isn't really a port but a modified ROM playing on an emulator, and the emulator, like all emulators, isn't perfect.

Opening the sub-screen in the GC version is slower by only about a half a second. The difference is so small it's not a problem.
