Back in Second Renaissance, humans persecuted not only Machines but people who became cyborg because of disabilities. Deus Ex Machina, Oracle, Seraph, Merovigian, Persephone shows emotions which is atypical of machines and programs. Maybe they were human once before turning their bodies into machine hardware. Since they are all superior compared to sentinels and other machines, it looks like most of the rulers of Zero-One are former humans who became machines. I guess this helps me understand why they detest humanity so much. I mean they probably feel betrayed by humanity and suffered a lot during Second Renaissance. Now the question is why deus ex machina didn't simply send Neo to the source possessing the unique code and reset the Matrix right away upon jacking him in? Feels like the fight was a waste of time.

Smith has assimilated all the programs and plugged in humans in the matrix. Just like how humans such as Tank can communicate from the outside with those plugged into the matrix, it should be possible for a program to use those same links to jump from the matrix to the real world. Assuming the people in pods are located in the machine city, that means Smith should be able to use their connections to the matrix to infect the machines themselves and take over the city.
