The misconception that she is from A Link Between Worlds comes from a mistranslation on the American version of the E3 direct, but both the Japanese version of the direct and the game itself list her as from A Link to the Past. A close analysis of her design also shows she is closer to A Link to the Past than to A Link Between Worlds.
Donkey Kong should be in the governing body tier, he's kidnapped on Crocodile Isle, where King K. Rool is in charge, as shown by the big castle he has built on it. Diddy goes up a tier as well, because if the player gets a Game Over in DKC2 he's thrown in a jail cell by the same governing body.
Little Mac gets kidnapped by Donkey Kong when he loses to him in Punch-Out Wii, and you can place cell walls around city hall in New Horizons so Isabelle can be imprisoned through player creativity. I’d also argue R.O.B is imprisoned by anyone who bought a R.O.B
Shulk actually has been captured and taken prisoner by a governing body, as he and the rest of the party immediately get arrested by the High Entia upon arriving at their capital, Alcamoth. It’s only for a brief time before they are set free again, but it absolutely counts.
In Kirby Triple Deluxe, Dedede gets captured by Taranza because Taranza thinks Dedede is the hero of Dream Land, and even though he does get mind controlled, he still gets captured before he gets mind controlled, so he should be in the "has been imprisoned by governing body/authority in power" tier (Taranza works under Queen Sectonia, who basically takes over Dream Land like the Haltmann company).
The protagonist of Dragon Quest 11 actually gets thrown into the dungeon by the Heliodor King in the opening chapter of the game, so this is clearly an example of the first tier.
Dont forget that at some point Solo from dq4 is wrongfully accused of a crime and is sent to prison for a short period of time, only being promised freedom if he catches the real culprit.
Young Link is the Hero of Time, and CAN be captured while sneaking around Gerudo Fortress. This Link did experience everything that happened in OoT. I'd also argue that any of the starter Pokemon are catpured even without your input, as you cannot ever skip the selection process and they are already captured by the time you get to them
07:30 for Pikachu we can technically count Pokemon Mystery Dungeon Explorers because at some point of the game the player Pokemon and his partner who CAN be Pikachu are both captured by Dusknoir's goons and thrown in jail
Smash's Lucario is a wild Lucario, as proven by the lack of a Pokeball entrance animation and a little animation from Pokemon Trainer where they think about capturing it. Both of these are shared with Mewtwo, though Mewtwo obviously has the backstory. Because of this, we have confirmation from Smash itself that the Lucario in the game hasn't been captured, even if you *can* catch one in the games, when excluding captures from Smash itself. If you ignore this, and just use any Lucario, a Riolu is owned by a police officer in Unova, who has authority, and Riolu evolves into Lucario.
Young Link can get imprisoned in gerudo valley as an adult, but since you can go back in time and become young link again means its hapened to young link
I know Sora already made your list, but there are far less convoluted instances then the valid enough example you provided (and slightly misinterpreted). The examples come from some of the earliest games in the series, too, while also being unavoidable events. I'll put a little spacing in case anyone new to the series is reading and cares, but they require no extra explanation beyond the example itself. In Kingdom Hearts 1 Riku and Captain Hook threw Sora and co. in the brig. In Kingdom Hearts 2 Commander Sark placed Sora and co. under arrest, imprisoning them in a jail cell.
I've only played dragon quest 8&11, So I can only speak on them. With that said, the hero from 8 has been imprisoned on false charges twice, and the luminary has been imprisoned on account of being the darkspawn.
Technically the Starters aren't captured due to the player choice, Squirtle, Ivysaur, Charizard, Incineroar, and Greninja are all already in a pokeball whether you choose them or not. Same can be said for Pikachu depending on the game you're pulling from. Also King Dedede is kidnapped by the main villain at the start of Kirby Triple Deluxe
About Corrin. The kidnapping actually happened in Nohr. King of Hoshido came on a diplomatic visit and brought Corrin with him. Garon, king of Nohr then murders Corrins (step)dad and kidnaps them. Not sure if that changes the classification though since Corrin still technically wasnt a Nohrian subject. Edit: Also Byleths Smash trailer, which is based on the scene that happens in 3Houses, is arguebly an example of imprisonment by a non-governing body

I would argue that the Pokémon don’t count as imprisoned in their pokeballs, since the games make it pretty clear your pokemon like being with you and let themselves get caught. As for Pikachu, in Detective Pikachu Returns there’s a whole section of the game where you play as Pikachu as a prisoner in a jail (dunno if that really counts tho since it’s detective Pikachu specifically)
I’d argue Young Link should be in the same category as the other links because he can be captured by the Gerudos as an adult. He is an adult when it happens but when Zelda sends him back at the end of the game, he clearly remembers everything from when he was an adult

So that would be Pikachu, all of the Pokémon trainer mons, Greninja and Incineroar, and they all come out of poke balls so I find that statement justified. Also most of the Pokémon in the game have an entrance animation have them come out of a poke ball, all except Mewtwo and Lucario. Since Lucario doesn't come out of a poke ball and you can find wild Lucario in Pokémon Sword and Shield as well as in Legends Arceus, so I think it's safe to assume that the Lucario in smash bros hasn't been captured and the Lucario that you get in the mainline games are just different Lucario. I'm fine with all of the other placements, I just wanted to point this out.
ROB objection! Since ROB is a toy from real life, theoretically anyone who owns a ROB could lock it inside a box, or a room, or an actual jail cell if they were willing to go that far. So ROB should go in the has been imprisoned by a non governing body (player choice) tier.

wouldn't luigi's most iconic imprisonment be in Super Mario 3d Land? (when you beat the main game, you get a letter of an imprisoned luigi). and he is at one of bowsers castles. so i'd consider that far more important than super princess peach. also, for mario. i completely forgot about the imprisonment in super mario sunshine. he does however get captured 3 times by king boo, who is also a ruling authority Edit: I forgot about bowser, who actually gets properly imprisoned in Mario & Luigi Bowsers inside story. he gets thrown in a safe by the elite trio. and i think you could sort of count him gaining a ton of weight rapidly and dropping into the floor as imprisonment too

Also most of the Pokémon in the game have an entrance animation have them come out of a poke ball, all except Mewtwo and Lucario. Since Lucario doesn't come out of a poke ball and you can find wild Lucario in Pokémon Sword and Shield as well as in Legends Arceus, so I think it's safe to assume that the Lucario in smash bros hasn't been captured and the Lucario that you get in the mainline games are just different Lucario.

ROB objection! Since ROB is a toy from real life, theoretically anyone who owns a ROB could lock it inside a box, or a room, or an actual jail cell if they were willing to go that far. So ROB should go in the has been imprisoned by a non governing body (player choice) tier.

wouldn't luigi's most iconic imprisonment be in Super Mario 3d Land? (when you beat the main game, you get a letter of an imprisoned luigi). and he is at one of bowsers castles. so i'd consider that far more important than super princess peach. also, for mario. i completely forgot about the imprisonment in super mario sunshine. he does however get captured 3 times by king boo, who is also a ruling authority
Edit: I forgot about bowser, who actually gets properly imprisoned in Mario & Luigi Bowsers inside story. he gets thrown in a safe by the elite trio. and i think you could sort of count him gaining a ton of weight rapidly and dropping into the floor as imprisonment too
technically he was imprisoned by a governing body since Fawful usurped his kingdom
