There are two possibilities. Either the future is set ... or it is not!
If the future is set, then every action both SKYNET and John make, has already happened, they just don't know it ... yet. And nothing will, or can change it.
But if the future is not set, if there is no fate but what we make ... then every time SKYNET changes something, it is actually making things WORSE for itself, not better.
This idea has popped up several times, both in the movies, comics, and even novellas.
The first John Connor just barely managed to best SKYNET. But as he walked into SKYNET HQ after the last battle, and found the temporal displacement device, he understood what he needed to do. So he sends one of his most favored soldiers back in time, to prevent SKYNET's plan. It is entirely possible that this John Connor is NOT the son of Kyle Reese.
But it works, and although the future is not changed enough to prevent SKYNET from getting built in the future, Sara Connor now knows what will happen and can better prepare John for the Future War. SKYNET has no idea! So when the "second" John Connor fight SKYNET, he does considerably better, but poor SKYNET doesn't understand how this is possible. So now when John finds the Temporal Displacement Device, he sees it has been used TWICE. So this time he sends not only Kyle Reese to protect his mother, but also a T-800 to protect himself.
So now, the THIRD John Connor has not only his mother teaching him everything she knows, but also a Terminator with "DETAILED FILES!!!" so this John Connor must seem like something NOT POSSIBLY HUMAN when he fights SKYNET.
And we don't actually know how often this happens ... but it is not surprising that poor SKYNET doesn't understand WHAT (THE HELL!!!) John Connor is, and therefor asks "What are you?"
