1. Mind Control only works once on flagship fight; don't use it right away, it'll just go to waste. Use it when you manage to fire a volley to make their situation even more desperate. 2. During that whole flagship fight, you could have just jumped away, then jumped back in until they didn't hack your weapons. That's what made the fight so hard on you. 3. While your ship was being wrecked left and right, you left your Engi in the Weapons room, where it did jack shit all fight since the AI doesn't really seem to target rooms it has locked down with Hacking. 4. You kept using backup battery when you already had extra reactor power due to ionized rooms, but you wouldn't use it when ionization ran out. 5. You actually bought the buoys one jump before the last system (!!!), but you ignored a very powerful boarding drone on the next shop. *Then*, you entered the final fight with 123 extra scrap and crew members at less than 100hp. What. The. Fuck. Now that you know this, *STOP THROWING*.
Two things to say: First, each ion damage is one bar of power taken away. So, if you're trying to determine if you'll successfully bring shields down, remember each level of shields takes two power bars, so you'll bring a shield down at 1, 3, 5, and 7 ion damage. Also, when the flagship hacked your weapons, your best bet would have likely been to jump away from the fight and reset it. Since you hadn't taken any hull damage would have been a minimal time waster, and next time their hacking may have hit something painless and given you a chance.
Also remember that if they have fewer than four shield levels, dropping that first shield may take three ion damage: some ships actually have an odd number of shield bars, giving them a one point buffer before their first level of shields goes out due to damage or ions.

If the flagship hacks your weapons JUMP AWAY and come back. It usually just hacks a random system so there is a good chance that weapons won't be hacked twice in a row.
Good try NL. Something you may not know about the defense drone is that it also can shoot down incoming drones. That includes boarding drones and HACKING drones. As soon as the fight starts (or when you zoltan shield is down if you have that) activate that defense drone! The flagship will try multiple times to hack before it seems to run out of drones. Hope this helps since a lot of the 1st phase seems to depend on where that hacking system decides to go. I look forward to your next run.
You could have won. As soon as your weapons got hacked and you saw the loop you were stuck in you should have jumped away, returned and hoped they hacked something stupid like your med bay.
This is the most important comment here. Not only would jumping away allow him to reset the hack, but he could have gone to a repair station. They are there for a reason - it's okay to take several attempts to beat the flagship.
You should probably upgrade your pilot subsystem more often. Even if you don't need the autopilot bonus, the more bars you have in a system, the more damage it can take before going down. Keeping that high dodge chance by making sure piloting doesn't go down is pretty important.
I swear you could feel the smug grin on the AI's face every time it cloaked and hacked at the perfect time. Respect for your self control man. Had it been me i'd have flipped every table in a mile radius. I think you should have mind-controlled the dude in the missle room at the beginning: no one can get to him to stop him from destroying it. Still, good run :3
Great run Ryan, almost there dude! Some observations I hope can help: - First step to fighting the boss has to be disabling its front cannons including repair crew - starting with missiles bay. This is where a boarding party is crucial. Just remember not to leave them behind before boss is about to go down lol. - That free repair drone is very valuable for the boss battle, you can't always find a shop between the three battle phases, plus it lets you repair during combat if needed (alternating between it and defense as needed) which is useful for your current ship build. - Spending spare scrap (end-game) on pilot/oxygen/drone even if not powering them can sometimes be helpful for damage padding, losing pilot due to a single hit is too dangerous, an extra level at least would reduce that weak-point. - Defense drone in second phase can shoot down boarding drones, quite handy. Looking forward to seeing the next run!
Lol. A lot easier is a whole bunch of combat drones with ion weapons plus drone recovery arm. (Engi cruiser type a is the best) its much more watching the enemy burn and panic with all the drones.mantis gets boring after a while
Good job NL, you're getting there. Here are some tips: 1. The combination of Zoltan Shields + Mind Control was bugged in this release, which caused Mind Control to work forever on the unit, but then get locked out for the rest of the fight. That's why NL kept on noticing it and saying that it was super strong in this episode. This should be fixed in the new update. 2. If you have a defense drone, you need to pause and immediately deploy it during the flagship fight (or any fight against a ship with hacking). It will (most of the time) shoot down the hacking drone before it lands. The flagship will keep launching more hacking drones until it runs out of drone parts, but the DD can pretty reliably shoot them all down. Also, two DD's can completely protect you from the missile artillery. 3. As you yourself and others have said, you should have jumped away when it hacked your weapons because your entire strategy relied on continuous weapon fire with your ion weapons to suppress shields. Your strategy was defeated right from the get-go. 4. During the flagship fight, you need to focus on taking out the missile artillery first. This means you need either a) 2 defense drones to block all incoming missiles b) a teleportation unit c) missiles or bombs d) strong end-game weapons which can penetrate 4 layers of shields. In this run, your hull smasher lasers could have helped you out here. Also, your combat drone (if you had kept it) could have poked through that last layer of shields so that you could have gotten some pike beam shots in. 5. I have the feeling that you don't like bombs, but you need to get over that. They can be seriously powerful because they can get past both shields and defense drones (which the flagship uses in its second form). Breach Bomb Mk II will cause a breach, damage crew, and do 3 system damage. Fire bombs also could have done the job too. Ion bomb is also basically OP. 6. Never stop upgrading your ship in the final stretch, even if you can't power all systems at once. Upgrading your backup battery gives you 4 extra power which will let you power everything during crucial moments.
and then MC would wear off and he would fix any small amount of damage he did while your sistem recharges. This is one of the reasons I prefer hacking to MC because I can disable a sistem on the moment I need it disabled, like evasion/shields right before a barrage.
***** Thing is, MC needs lvl 3 to be able to destroy the missile launcher and it would keep being fixed for 1 lvl and fire again while MC recharges. Ignoring the scrap cost of getting a lvl 3 MC, you have to consider the constant power you have to rout to keeping it online and it still draws power while its recharging, you also have to consider that if it gets damaged suddenly the flagship gets its most dangerous weapon back online. Compare this, to just getting a single mantis or rockman and a lvl 1 teleporter, wich causes permanent damage and can then be swapped and used to destroy the other 3 weapons, and after the fight the launcher wont be as powerfull due to the lack of a operator and will be evne faster to blow up. Or to a hacking module, wich can be used to disable shields or totally remove the ships evasion, allowing you to bomb and shoot the crap out of the weapons/sistems (depends on your setup) It can still be usefull, use it in the big crowed while they are fixing shields/medbay can delay the repairs long enough for you to finish the ship or cause more damage and delay the repair/kill the crewman inside, but I find it lackluster compared to other sistems.
I think the takeaway from the final boss fight was that NorthernLion kept trying to do the same thing, even when it failed and kept failing. You can't do the same failing tactic and expect it to suddenly work against the AI. Gotta adjust!
"OMG JUMP!" Was what I was saying for the last 5minutes of this video. You could have jumped away and returned and had them perhaps hack anything but the one system that you absolutely needed to kill the flagship. No offense (or severely neutered offense) = death. Don't be afraid of a tactical retreat to return with renewed odds on winning. Keep cranking out videos of FTL though man. Love the channel. Good luck and god speed my friend. That flagship will eventually show its soft underbelly and I'll be here to watch you spill its metallic guts into the abyss.
Little tip: Just keep one missile weapon in your storage, just for the final fight. Before the final fight, switch out one of your weapons for the missile one. It doesn't matter what missile it is. Mind control on shields + missiles on them will destroy the system reliably.
Here's a piece of advice:Try have at least one missile based weapon for their shields and a crew teleporter to take out their missile weapon(after that they're cake)

NL, the zoltan ships just don't have the firepower needed for the flagship. Ions and a laser won't cut it…easily. You may have won had you used the hull smasher laser. And remember: YOU DON'T NEED TO WIN TO GET THE MANTIS SHIP! JUST DO THE QUEST! USE THE KESTREL OR SOMETHING!
but the main point of him using the zoltan ship is to unlock the lanius ship because it is the new content, the mantis ship has been in the game for a long time. I personally want him to keep using the zoltan ship until he wins.
Goombario37 the lanius unlock when 4 ships are unlock (not counting layout) so unlocking the mantis would unlock the lanius even if he does it with the quest.
GDKsan I've only beaten it so far with the Engi Ship, but I had the same load out Ryan had. Except cloak and assault drone.. Need to target the Hacking and Cloak with Ion.
Awww man you were so close! Great play for a lot of this NL! I really enjoyed it. Hey, if I may. A lot of people are saying you should jump away after your weapons were hacked, and I would agree. To be honest I might not have thought of that myself. Also, something you should keep in mind: If you can destroy any of the Flagships weapons and the person manning it, those can't come back. They're separated from the rest of the crew and unable to be repaired. A teleporter is really good for this but I'm sure there are other ways.
For the love of god, stop cloaking for no reason against the freaking flag ship. "Ahhh I have no weapons, I should cloak now instead of using it to avoid the damage"
Ion damage stacks upon itself. As the FTL wiki says, "While a system is recovering from ion damage, if it takes additional ion damage, its cooldown is extended and more of the system becomes disabled, so focus firing on a single system with ion damage can result in it being completely disabled." If you manage to completely disable an enemy's shield, one ion blast on their shield system every few seconds will keep the shields down permanently (because each ion blast extends the time the shield is disabled).
NL, some recommendations... don't target the shields with ion weapons, they get ionized anyway when you hit the shield. Just focus it down with your damaging weapons. For the flagship, TAKE OUT THE MISSILE LAUNCHER. The fight gets much easier once you do.
I found the key to winning the boss is taking out their missile weapon. There are no doors to those weapon rooms they can't repair them, if the dude in there dies. 2nd from the right. Easiest t way is to teleport there and kill them. Or some kind of fire weapon. Or rockets with high breach chance.
Good Apollo Yup, the autopilot kicks in after you've killed everyone aboard and it starts repairing everything automatically. That's why you always leave the laser weapons guy alive.
Tokenator or you can use breach bombs, the ai can't fix breaches and so it will remain broken, but still better to have lvl 3 shields and leave the laser guy alive while you run around blowing shit on the main ship than having to destroy shields/cockpit again and again.
Tokenator If you have a breach weapon, don't worry about that though. Autopilot can't repair breaches, so if you breach the rooms you need to stay damaged, they won't be repaired. At least, that's how it works on the auto-ships that you encounter in normal sectors: I haven't actually tried that tactic on the flagship.
few tips for you NL: -if a room breached open all doors so the room will stay safe for the time you fixing it (this door trick works withrooms emptied out oxigen they fill up quicker) -if you got hacked in a nasty room fighting the flagship just jump awayand back -buy a flack gun the best weapon in the game i think
Dude, with the rebel flagship: IF they hit your weapons with the hack? Just get the F out of dodge. Jump away. Come back and fight again until they hit your shields or sensors or something. If they hit your weapons with the hack it's GG. It's not even worth your time.
Teleport is a good thing to have for the rebel flagship fight because you can port 1 guy over in to their weapons rooms and disable them permanently one at a time since there is no way in or out of the rooms. Rinse and repeat until all 4 weapons are down. Just remember to bring your guy back to your ship before you finish that round of the fight!
Learnt this the hard way, weapon pre-ignitior only preloads the first shot of the multi charge weapons. So that perk is more efficient with weapons that shoot multiple shots in one charge
However you say you're not an FTL expert, your FTL vids are pretty much what beginners like me will always watch :) Keep up the great work on vids like these :D
to deal with the drones on the boss fight if there are effecting the ship that badly leave and re engage then you loose the drone. come back and then focus on shields and the hacking
I can't believe he passed up the Flak Cannon at the last store! It's a shield murdering weapon. And it fires crazy fast. Getting hacked on your weapons is a real tough break however. I have faith in thee NL, just keep fighting the good fight.
mark gosens Earlier in the run he bought a Zoltan that already had max shield ability, and he put him in his shield room. So, although he mismanaged his crew (especially when he turned down the slaver's surrender with the Engi, ugh) in would have been worse if he put the Engi in shields, because he would have lost the Zoltan power passive.
The flagship killing strat that worked for me back in the base game was pure drones, ion and plenty of shields to sit behind. Autofire the ion and watch as your drone peons tear the flagship a new one. Even if they can't be told to target specific rooms, they shoot so fast that it doesn't really matter. Pure chaos.
Yea, I was thinking that too, although I would've picked up hacking rather than mind control to begin with, with the insane number of drone parts he had.
NL when you get hacked and the room is essential for fighting the flagship, you can run away and jump to the previous beacon. This will destroy the hacking drone and fight the flag ship again. You only do this twice, if the flagship is already on base.
Pro tip: I would recommend next time you get a crew teleporter rather than a mind control unit. If you take out the separate weapon chamber's crew, they won't respawn in the next stages, and the ship doesn't fire in the first stage if you take those weapons down one by one. So even if you do get hacked, you still have all the time in the world, and their hacking module disappears in the second and third stage.
Nl, here is a super easy way of beating the flagship: get a crew teleporter and board the weapon stations, after U kill the crew they cannot be fixed, start from the missiles, if U dont have the teleporter just shoot the stations until the crew dies out, doesn't work on hard mode cus laser and missiles are connected to the rest of the rooms but I dont see Ya playing on hard anytime soon :P the teleporter also gives u much more scrap and often gives free crew members via the blue options, I always buy it as soon as posible, and now Im on a epic 11 win streak on normal, so I guess its a good strategy :D. Like so he can see and maybe finally beat that damn ship.
Hey NL, just a bit of incite into your failure to beat the boss, in my opinion you passed up many items in the shop that provide you with good hull dmg, but most importantly you missed several great drone opportunities for example the hull laser drone in the final sector, and earlier the potential for a level two defense drone WITH drone recovery arm. Still an amazing pair of videos, thanks for the amazing content, you did really well xD The battle at the end was amazing
NL, to add to the plethora of advice you're getting, you should have bought one of the boarding drones. That combined with mind control = chaos on the enemy ship. ****Spoiler Alert**** That also could have helped in the flag ship fight as the boarding drone could have targeted their hacking.
Cloak lvl 3 is bad, since it lasts longer, the time for recharge is delayed and you won't have it up by a 2nd drone wave or multi laser shot, so keep it at lvl 2. Also remember to use all the scrap you have before the boss fight. You could have had both full engine and defense drone.

Couple thoughts. Try drones, they do a variety of super useful things, you spent the scrap on the drone bay and did very little with it, in particular you could have bought the boarding drone right at the end and broke their hacking system with it. Second thing, mind control the missile guy, he kills the missile you can last a lot longer Third, ion damage is good, but weapons that actually do damage are borderline necessary for the last fight so you can take out the ship, and keep alot more sections of the ship down. Sustaining during the second section of the boss fight against all this drones would probably have killed you. Also, jump away if it hacks your weapons.
NL it might be better to mind control the guy in the missle room, so he can take it out, the missle room is isolated from the rest of the ship so no one can fix it. Also, you can get a boarding drone that will do the same thing (on lasers perhaps)
NL here is priority list for the boss: 1. Disable middle right weapon (missile launcher) 2. Disable middle left weapon 3. Kill the crew who man those weapons (they don't respawn on next phases) 4. Kill as much crew as possible
The big issue seems to be that your plan of neutralising weapons with ions doesn't work against the flagship as the weapons are spread across multiple rooms. If somewhere along the way that single ion was replaced with a decent laser that might of helped a mit but I have no idea it would need testing.
The first fight is ALWAYS about the missiles. Mind-control the guy in the missile room! None of the other guys can get into that room, so the mind-controlled dude will have a chance to destroy the missile-system without being interrupted. If you do that, the fight is as good as won.
The thing is that you can't expect to win vs the flag ship with only 1 weapon layout. It's like fighting the elite 4 with 1 pokemon. You have to know the strenghts and weaknesses of each stage and change weapons between them.
I probably beat the game on easy 75% of the time (luck is still a big factor in FTL honestly) but with hacking it is a goddamn monster as if it hadn't been already... Getting your weapons hacked is just GG.

and then he will repair any damage he did when MC wears off and you wait for it to recharge. Mc doesn't have much use compared to hacking or teleportin against the flagship who has a ton of crew sadly.
The Problem with the Ion Weapons at the Rebel Flagship is that you Need 8 shots to disable them completely instat of 4 laser shots that would take them down.
NL for as much as you love the Zoltan Super Shields and the Weapon Pre-Igniter... (and they *are* awesome) You might want to think about how much they *don't* matter to you *in the Flagship fight*, as they only make a difference in the start of a fight, so in a long fight it matters little (even if it is still nice to have). So, great along the game, much less so in what gives you trouble: the flagship. Also, you had 7 simultaneous ion damage (and you could have swapped the lonely crappy 1 ion for a fantastic flak cannon), the flagship has lv4 shields, which means *eight* bars of shield, so you were pretty poorly equipped to deal with it. It wasn't impossible, but you were poorly equipped weapon-wise, as only a *full* volley hitting *all* the shots would get through their shields. (and it would still leave 1 bar of shield, so quickly it could restore 1 level of shield, 'cause it takes 2 bars)
dont use ion wepons please. I went 3 burst laser II and a pike beam which means 9 lasers fired at once 4 of which will take the shield bubbles of the flag ship and the other 5 will take whatever you asinged them to if they dont miss ofc, and the pike beam does like 6 more damage, flak cannon is good too.
Pro tip of the day : Don't spend all your scrap upgrading. Only upgrade what you need to live through the sector. That one tiny little shop you accidentally travel to may contain the weapon you need to replace your old ion blast with some proper murder weapon.
Okay sorry, pro tip of the day 2 : If the rebel flagship isn't in your base, you can jump away and repair without worry. Sure it feels useless... but if their hacking targets are random. Jump away, jump back and they might hack much less crucial system.
Why you lost: You cannot rely on a single beam weapon as your only way of dealing damage. That works fine on ships that have centralized weapon systems and do not have the sheer number of systems the flagship has, but against the flagship you cannot win that way. Ion and a single beam weapon is just not enough. You'll need bombs/missiles in order to circumvent their shields and do damage.

Yeah, sadly you could see he was on his way to making the same mistake as his previous run, not enough firepower. He kept remarking how he wished he had more ways to deal damage beyond the Pike Beam, even with a Hull Laser gathering dust down in his stores. Seems he could've at least tried that in place of any one of the 3 Ion weapons to gain a little more balance offensively.

hey NL good video, just bad luck. I agree with some of the other people, you should have jumped away and came back and hopefully hacking would have been done to a different system... Also I think the zoltan bypass shield is still a good pickup because the 3rd phase of the flagship uses a super shield that charges up periodically...Oh and you should give the cloning bay a try. I was skeptical at first but now I like the cloning bay more than the medical bay especially because of the passive healing every jump, plus once you have your crew setup the way you want, you won't need to be scared of losing them as much.
I wish the intruder events actually gave something. A crew mate, a map of the sector, some equipment maybe, anything would be better than nothing. Wasting time is one of the top killers in FTL, and that event does nothing but that (and has the potential to end the game as well)
Honestly, the hacking drone screwed you over. You rely on sustained damage and the hacking drone in the first stage stopped that. The solution is to jump out and then back in and hope the hacking drone targets something useless like sensors.
You don't need to see the weapon charge bars for you to get a general idea of how charged they are. The weapons slowly light up as they charge and typically glow bright red just before they shoot.
While watching this I beat the rebel flagship with the Stealth Cruiser, even though it was on easy it was very challenging and oh my god the Stealth Cruiser with shields is AWESOME
Does anyone knows if shield overcharger drone stacks with zoltan energy shield ? I found out that this drone is fucking awesome (yeah I played with stealth C, Yeah I did well with it (flagship) on normal) and wanted to know if you can make it go beyond broken.
NL if you focus down the missile room and kill the guy in there there is no way for anyone else to repair it and that makes fighting the flagship considerably easier.
Its a shame you didn't have a halberd beam the amount of times you got their shield's down to one bar. Was a good run I only wish you had picked up the Flack cannon as that could have taken most of the shields down Itself.
Crew Teleporter is OP definitely pick it up next run, teleport 2 guys to their missile room, kill the crew member and destroy the missile system which can't be repaired after that because it is not connected to the rest of the ship, then do it again on their ion system, at which point you can spend all the time in the world attacking the flagship with little risk
Golden rule against the flagship: if it hacks your weapons and you don't have boarding ability, jump back and come again. It will hack something else.

You should probably upgrade your pilot subsystem more often. Even if you don't need the autopilot bonus, the more bars you have in a system, the more damage it can take before going down. Keeping that high dodge chance by making sure piloting doesn't go down is pretty important.

Some observations I hope can help:
- First step to fighting the boss has to be disabling its front cannons including repair crew - starting with missiles bay. This is where a boarding party is crucial. Just remember not to leave them behind before boss is about to go down lol.
- That free repair drone is very valuable for the boss battle, you can't always find a shop between the three battle phases, plus it lets you repair during combat if needed (alternating between it and defense as needed) which is useful for your current ship build.
- Spending spare scrap (end-game) on pilot/oxygen/drone even if not powering them can sometimes be helpful for damage padding, losing pilot due to a single hit is too dangerous, an extra level at least would reduce that weak-point.
- Defense drone in second phase can shoot down boarding drones, quite handy.

Lol. A lot easier is a whole bunch of combat drones with ion weapons plus drone recovery arm. (Engi cruiser type a is the best) its much more watching the enemy burn and panic with all the drones.mantis gets boring after a while
Good job NL, you're getting there. Here are some tips:
1. The combination of Zoltan Shields + Mind Control was bugged in this release, which caused Mind Control to work forever on the unit, but then get locked out for the rest of the fight. That's why NL kept on noticing it and saying that it was super strong in this episode. This should be fixed in the new update.
2. If you have a defense drone, you need to pause and immediately deploy it during the flagship fight (or any fight against a ship with hacking). It will (most of the time) shoot down the hacking drone before it lands. The flagship will keep launching more hacking drones until it runs out of drone parts, but the DD can pretty reliably shoot them all down. Also, two DD's can completely protect you from the missile artillery.
3. As you yourself and others have said, you should have jumped away when it hacked your weapons because your entire strategy relied on continuous weapon fire with your ion weapons to suppress shields. Your strategy was defeated right from the get-go.
4. During the flagship fight, you need to focus on taking out the missile artillery first. This means you need either
a) 2 defense drones to block all incoming missiles
b) a teleportation unit
c) missiles or bombs
d) strong end-game weapons which can penetrate 4 layers of shields. In this run, your hull smasher lasers could have helped you out here. Also, your combat drone (if you had kept it) could have poked through that last layer of shields so that you could have gotten some pike beam shots in.
5. I have the feeling that you don't like bombs, but you need to get over that. They can be seriously powerful because they can get past both shields and defense drones (which the flagship uses in its second form). Breach Bomb Mk II will cause a breach, damage crew, and do 3 system damage. Fire bombs also could have done the job too. Ion bomb is also basically OP.
6. Never stop upgrading your ship in the final stretch, even if you can't power all systems at once. Upgrading your backup battery gives you 4 extra power which will let you power everything during crucial moments.

Should have used first (and only) mind control usage on triple missle launcher room man. It is an isolated room, so other crew can't come in to fight.
and then MC would wear off and he would fix any small amount of damage he did while your sistem recharges.
This is one of the reasons I prefer hacking to MC because I can disable a sistem on the moment I need it disabled, like evasion/shields right before a barrage.

***** Thing is, MC needs lvl 3 to be able to destroy the missile launcher and it would keep being fixed for 1 lvl and fire again while MC recharges.
Ignoring the scrap cost of getting a lvl 3 MC, you have to consider the constant power you have to rout to keeping it online and it still draws power while its recharging, you also have to consider that if it gets damaged suddenly the flagship gets its most dangerous weapon back online.
Compare this, to just getting a single mantis or rockman and a lvl 1 teleporter, wich causes permanent damage and can then be swapped and used to destroy the other 3 weapons, and after the fight the launcher wont be as powerfull due to the lack of a operator and will be evne faster to blow up.
Or to a hacking module, wich can be used to disable shields or totally remove the ships evasion, allowing you to bomb and shoot the crap out of the weapons/sistems (depends on your setup)
It can still be usefull, use it in the big crowed while they are fixing shields/medbay can delay the repairs long enough for you to finish the ship or cause more damage and delay the repair/kill the crewman inside, but I find it lackluster compared to other sistems.
I think the takeaway from the final boss fight was that NorthernLion kept trying to do the same thing, even when it failed and kept failing. You can't do the same failing tactic and expect it to suddenly work against the AI. Gotta adjust!

"OMG JUMP!" Was what I was saying for the last 5minutes of this video. You could have jumped away and returned and had them perhaps hack anything but the one system that you absolutely needed to kill the flagship. No offense (or severely neutered offense) = death. Don't be afraid of a tactical retreat to return with renewed odds on winning. Keep cranking out videos of FTL though man. Love the channel. Good luck and god speed my friend. That flagship will eventually show its soft underbelly and I'll be here to watch you spill its metallic guts into the abyss.
hint: if weapons are hacked, there is little probability of hurting the final boss, best chance is to flee and try again
Little tip: Just keep one missile weapon in your storage, just for the final fight. Before the final fight, switch out one of your weapons for the missile one. It doesn't matter what missile it is.
Mind control on shields + missiles on them will destroy the system reliably.
Here's a piece of advice:Try have at least one missile based weapon for their shields
and a crew teleporter to take out their missile weapon(after that they're cake)

NL, the zoltan ships just don't have the firepower needed for the flagship. Ions and a laser won't cut it…easily. You may have won had you used the hull smasher laser. And remember: YOU DON'T NEED TO WIN TO GET THE MANTIS SHIP! JUST DO THE QUEST! USE THE KESTREL OR SOMETHING!
but the main point of him using the zoltan ship is to unlock the lanius ship because it is the new content, the mantis ship has been in the game for a long time. I personally want him to keep using the zoltan ship until he wins.

Then again, the BS you need to do for the mantis ship is second only to the ??? ship.

Hey, if I may. A lot of people are saying you should jump away after your weapons were hacked, and I would agree. To be honest I might not have thought of that myself.
Also, something you should keep in mind: If you can destroy any of the Flagships weapons and the person manning it, those can't come back. They're separated from the rest of the crew and unable to be repaired. A teleporter is really good for this but I'm sure there are other ways.
I like that, even though it is broken into two parts, you posted both today. Posting only part one today would have been disappointing.
For the love of god, stop cloaking for no reason against the freaking flag ship. "Ahhh I have no weapons, I should cloak now instead of using it to avoid the damage"
yeah if u just cloak to avoid the 3 missiles in first stage, avoid the power surge in later 2 stages then ur good to go

Ion damage stacks upon itself. As the FTL wiki says, "While a system is recovering from ion damage, if it takes additional ion damage, its cooldown is extended and more of the system becomes disabled, so focus firing on a single system with ion damage can result in it being completely disabled." If you manage to completely disable an enemy's shield, one ion blast on their shield system every few seconds will keep the shields down permanently (because each ion blast extends the time the shield is disabled).
NL, some recommendations... don't target the shields with ion weapons, they get ionized anyway when you hit the shield. Just focus it down with your damaging weapons. For the flagship, TAKE OUT THE MISSILE LAUNCHER. The fight gets much easier once you do.
I found the key to winning the boss is taking out their missile weapon. There are no doors to those weapon rooms they can't repair them, if the dude in there dies. 2nd from the right.
Easiest t way is to teleport there and kill them. Or some kind of fire weapon.
Or rockets with high breach chance.
Pretty sure the boss autorepairs rooms like the AI ships.
Or maybe that's only if you kill all the crew...
Good Apollo Yup, the autopilot kicks in after you've killed everyone aboard and it starts repairing everything automatically. That's why you always leave the laser weapons guy alive.
Tokenator or you can use breach bombs, the ai can't fix breaches and so it will remain broken, but still better to have lvl 3 shields and leave the laser guy alive while you run around blowing shit on the main ship than having to destroy shields/cockpit again and again.
Tokenator If you have a breach weapon, don't worry about that though. Autopilot can't repair breaches, so if you breach the rooms you need to stay damaged, they won't be repaired. At least, that's how it works on the auto-ships that you encounter in normal sectors: I haven't actually tried that tactic on the flagship.
few tips for you NL:
-if a room breached open all doors so the room will stay safe for the time you fixing it (this door trick works withrooms emptied out oxigen they fill up quicker)
-if you got hacked in a nasty room fighting the flagship just jump awayand back
-buy a flack gun the best weapon in the game i think
Dude, with the rebel flagship: IF they hit your weapons with the hack? Just get the F out of dodge. Jump away. Come back and fight again until they hit your shields or sensors or something. If they hit your weapons with the hack it's GG. It's not even worth your time.
Teleport is a good thing to have for the rebel flagship fight because you can port 1 guy over in to their weapons rooms and disable them permanently one at a time since there is no way in or out of the rooms. Rinse and repeat until all 4 weapons are down. Just remember to bring your guy back to your ship before you finish that round of the fight!
Learnt this the hard way, weapon pre-ignitior only preloads the first shot of the multi charge weapons. So that perk is more efficient with weapons that shoot multiple shots in one charge

mark gosens he should have put him anywhere at all =/. that engi did nothing during the flagship fight
mark gosens Earlier in the run he bought a Zoltan that already had max shield ability, and he put him in his shield room. So, although he mismanaged his crew (especially when he turned down the slaver's surrender with the Engi, ugh) in would have been worse if he put the Engi in shields, because he would have lost the Zoltan power passive.
The flagship killing strat that worked for me back in the base game was pure drones, ion and plenty of shields to sit behind. Autofire the ion and watch as your drone peons tear the flagship a new one. Even if they can't be told to target specific rooms, they shoot so fast that it doesn't really matter. Pure chaos.
The Flac cannon does work if you can disable engines/piloting and then fling it at their shield.
If you jumped out of that fight, they might have most likely hacked something else next time. Food for thought.
also, if he would have disabled the missiles in the beginning by using mind control on the guy they would have no way to damage him.

NL when you get hacked and the room is essential for fighting the flagship, you can run away and jump to the previous beacon. This will destroy the hacking drone and fight the flag ship again. You only do this twice, if the flagship is already on base.

Pro tip: I would recommend next time you get a crew teleporter rather than a mind control unit. If you take out the separate weapon chamber's crew, they won't respawn in the next stages, and the ship doesn't fire in the first stage if you take those weapons down one by one. So even if you do get hacked, you still have all the time in the world, and their hacking module disappears in the second and third stage.

Nl, here is a super easy way of beating the flagship: get a crew teleporter and board the weapon stations, after U kill the crew they cannot be fixed, start from the missiles, if U dont have the teleporter just shoot the stations until the crew dies out, doesn't work on hard mode cus laser and missiles are connected to the rest of the rooms but I dont see Ya playing on hard anytime soon :P the teleporter also gives u much more scrap and often gives free crew members via the blue options, I always buy it as soon as posible, and now Im on a epic 11 win streak on normal, so I guess its a good strategy :D. Like so he can see and maybe finally beat that damn ship.

Hey NL, just a bit of incite into your failure to beat the boss, in my opinion you passed up many items in the shop that provide you with good hull dmg, but most importantly you missed several great drone opportunities for example the hull laser drone in the final sector, and earlier the potential for a level two defense drone WITH drone recovery arm. Still an amazing pair of videos, thanks for the amazing content, you did really well xD The battle at the end was amazing
NL, to add to the plethora of advice you're getting, you should have bought one of the boarding drones. That combined with mind control = chaos on the enemy ship.

That also could have helped in the flag ship fight as the boarding drone could have targeted their hacking.
Cloak lvl 3 is bad, since it lasts longer, the time for recharge is delayed and you won't have it up by a 2nd drone wave or multi laser shot, so keep it at lvl 2. Also remember to use all the scrap you have before the boss fight. You could have had both full engine and defense drone.

Couple thoughts.
Try drones, they do a variety of super useful things, you spent the scrap on the drone bay and did very little with it, in particular you could have bought the boarding drone right at the end and broke their hacking system with it.
Second thing, mind control the missile guy, he kills the missile you can last a lot longer
Third, ion damage is good, but weapons that actually do damage are borderline necessary for the last fight so you can take out the ship, and keep alot more sections of the ship down. Sustaining during the second section of the boss fight against all this drones would probably have killed you.
Also, jump away if it hacks your weapons.
NL it might be better to mind control the guy in the missle room, so he can take it out, the missle room is isolated from the rest of the ship so no one can fix it. Also, you can get a boarding drone that will do the same thing (on lasers perhaps)
Actually, the 3rd stage of the Flagship has an OP Zoltan shield that regenerates. So a bypass isn't entirely useless.
NL here is priority list for the boss:
1. Disable middle right weapon (missile launcher)
2. Disable middle left weapon
3. Kill the crew who man those weapons (they don't respawn on next phases)
4. Kill as much crew as possible
Zoltan Power doesn't get stopped by Ion damage, so that'll be why the Zoltan ship in the asteroid field didn't lose shields.
The big issue seems to be that your plan of neutralising weapons with ions doesn't work against the flagship as the weapons are spread across multiple rooms. If somewhere along the way that single ion was replaced with a decent laser that might of helped a mit but I have no idea it would need testing.
The first fight is ALWAYS about the missiles. Mind-control the guy in the missile room! None of the other guys can get into that room, so the mind-controlled dude will have a chance to destroy the missile-system without being interrupted. If you do that, the fight is as good as won.
Really fun to watch and I think you played well.
I know it's hard to resist the urge to cloak when it's up, but you've gotta save it for those missile volleys.

The thing is that you can't expect to win vs the flag ship with only 1 weapon layout. It's like fighting the elite 4 with 1 pokemon. You have to know the strenghts and weaknesses of each stage and change weapons between them.
It needs to be said, the flagship's hacking system is bullshit.
I probably beat the game on easy 75% of the time (luck is still a big factor in FTL honestly) but with hacking it is a goddamn monster as if it hadn't been already...

It seems like mind controlling their missile operator might be a good idea. His room is isolated and he'll shut off the most damaging weapon they have.
and then he will repair any damage he did when MC wears off and you wait for it to recharge.
Mc doesn't have much use compared to hacking or teleportin against the flagship who has a ton of crew sadly.
The Problem with the Ion Weapons at the Rebel Flagship is that you Need 8 shots to disable them completely instat of 4 laser shots that would take them down.
That was a sick setup. I love ions. :)
So summary of what we learned today, NL is still awful at any sort of strategy XD

NL for as much as you love the Zoltan Super Shields and the Weapon Pre-Igniter... (and they *are* awesome) You might want to think about how much they *don't* matter to you *in the Flagship fight*, as they only make a difference in the start of a fight, so in a long fight it matters little (even if it is still nice to have). So, great along the game, much less so in what gives you trouble: the flagship.
Also, you had 7 simultaneous ion damage (and you could have swapped the lonely crappy 1 ion for a fantastic flak cannon), the flagship has lv4 shields, which means *eight* bars of shield, so you were pretty poorly equipped to deal with it. It wasn't impossible, but you were poorly equipped weapon-wise, as only a *full* volley hitting *all* the shots would get through their shields. (and it would still leave 1 bar of shield, so quickly it could restore 1 level of shield, 'cause it takes 2 bars)
dont use ion wepons please. I went 3 burst laser II and a pike beam which means 9 lasers fired at once 4 of which will take the shield bubbles of the flag ship and the other 5 will take whatever you asinged them to if they dont miss ofc, and the pike beam does like 6 more damage, flak cannon is good too.
Pro tip of the day : Don't spend all your scrap upgrading. Only upgrade what you need to live through the sector. That one tiny little shop you accidentally travel to may contain the weapon you need to replace your old ion blast with some proper murder weapon.
Okay sorry, pro tip of the day 2 : If the rebel flagship isn't in your base, you can jump away and repair without worry. Sure it feels useless... but if their hacking targets are random. Jump away, jump back and they might hack much less crucial system.
Why you lost: You cannot rely on a single beam weapon as your only way of dealing damage. That works fine on ships that have centralized weapon systems and do not have the sheer number of systems the flagship has, but against the flagship you cannot win that way. Ion and a single beam weapon is just not enough. You'll need bombs/missiles in order to circumvent their shields and do damage.

Yeah, sadly you could see he was on his way to making the same mistake as his previous run, not enough firepower.
He kept remarking how he wished he had more ways to deal damage beyond the Pike Beam, even with a Hull Laser gathering dust down in his stores. Seems he could've at least tried that in place of any one of the 3 Ion weapons to gain a little more balance offensively.

hey NL good video, just bad luck. I agree with some of the other people, you should have jumped away and came back and hopefully hacking would have been done to a different system... Also I think the zoltan bypass shield is still a good pickup because the 3rd phase of the flagship uses a super shield that charges up periodically...Oh and you should give the cloning bay a try. I was skeptical at first but now I like the cloning bay more than the medical bay especially because of the passive healing every jump, plus once you have your crew setup the way you want, you won't need to be scared of losing them as much.
I wish the intruder events actually gave something. A crew mate, a map of the sector, some equipment maybe, anything would be better than nothing.
Wasting time is one of the top killers in FTL, and that event does nothing but that (and has the potential to end the game as well)

You don't need to see the weapon charge bars for you to get a general idea of how charged they are.
The weapons slowly light up as they charge and typically glow bright red just before they shoot.
While watching this I beat the rebel flagship with the Stealth Cruiser, even though it was on easy it was very challenging and oh my god the Stealth Cruiser with shields is AWESOME
Does anyone knows if shield overcharger drone stacks with zoltan energy shield ? I found out that this drone is fucking awesome (yeah I played with stealth C, Yeah I did well with it (flagship) on normal) and wanted to know if you can make it go beyond broken.
i dont think it increases the max but it will recharge the energy shield

NL if you focus down the missile room and kill the guy in there there is no way for anyone else to repair it and that makes fighting the flagship considerably easier.
Its a shame you didn't have a halberd beam the amount of times you got their shield's down to one bar. Was a good run I only wish you had picked up the Flack cannon as that could have taken most of the shields down Itself.
Crew Teleporter is OP definitely pick it up next run, teleport 2 guys to their missile room, kill the crew member and destroy the missile system which can't be repaired after that because it is not connected to the rest of the ship, then do it again on their ion system, at which point you can spend all the time in the world attacking the flagship with little risk
You might want some sort of missiles or crew border in that sort of case with the final boss
