It's explained further in the novelization of Revenge of The Sith, that Anakin rationalized killing the Jedi as a mercy to what he had gone through, this is further exasperated by how he felt he was doing the Younglings a favor even regretting these actions before he ventured to Mustafar.
I think that Anakin didnt have sith eyes at the beginning was because he hadnt committed to it yet. I think inside he still felt unsure of how this will all unfold. But when he is faced with having to kill jedi, kill after kill he eventually got over the initial shock and finally gave into the dark side fully. Lile starting a fire. You dont just flick a lighter and then magically a bonfire appears, you have to kindle it until it roars into a giant fire.

Yah, ANdkin was conflicted for much of that short time, he went with Sidious as it was too late to turn back, so he pushed on in killing the Jedi, "For Padme". Seperatists "Justice for all you've done during the war." calm with Padme there but starting to rationalize his actions, he was drunk on the Dark Side basically, so blind he choked her, then as he dueled Obi-wan his anger grew and grew, culminating when his limbs were cut off, he likely finally snapped and all rationality left him, after that was just constant pain, eihter from the flesh burns, and later the suit it's self, and once he realized Padme was dead, Anakin was barely left, leaving Vader, the shell of the man he used to be, only a sliver remained, occasionally showing it's self whenever Vader had rare moments of compassion or friendship, and at the end when Luke was with him on Endor and the 2nd Death Star. ANakin/Vader is truely one of the most tragic characters, broken from a young age and not mentored in the right way to heal his damage, manipulated by an evil man pushin the right buttons, and broken in the end upon his fall and losing everything, becoming a monster and a broken shell of a man incased in a suit of armor and stewing in nearly non stop pain and anger.
Simply put, Anakin went with it because it was too late to turn back now, but he wasn't enjoying killing his fellow Jedi, but when he went to kill the Seperatists he loved it, the Jedi he was not fully sure of, but when killing the Seperatists it was easier to embrace the Dark Side as he had good reason to hate them, for all they'd done during the war. After doing this he was embraced for a time in the Dark SIde, but t eventually subsided by the time Padme arrived, thus why his eyes were normal, but during the duel with Obi-wan, ANakin did slowly hate his former master more and more, especially as they talked over the lava river, while I couldn't tell when exactly, ANakin's eyes did turn yellow at least after making his jump onto the bank only to get his limbs cut off, as that point he definitly began to hate Obi-wan enough to tap into the Dark SIde, which at least kept him alive long enough to get put into the suit, after that the eyes were lergly permenant as Vader stewed for many years in pain and anger. THe Sith who tap intot he Dark SIde the strongest have permenant yellow eyes, like Maul who was basically always angry on some level, unlike Dooku who rarely tapped into anger and was more focused. THen there's Palpatine, who I assume had a strong enough control that he didn't tap the Dark Side while as Palpatine, and only when as SIdious or needing to fight on rare occasions. After the duel with Mace he kept the yellow eyes as there was no need to hide his true self anymore.
I think with the Separtist it was personal. Besides that Anakin had beef with the leader of the Trade Federation. He was the one that tried to have Padme deleted. I think Anakin had yellow sith eyes when he deleted the separatist because he was totally immersed in the darkside at that point. He was able to unleash all his pent-up rage, fury, hatred, and anger he was feeling all those years on the separatist. At that point I feel he truly became Darth Vader.
Anakin didn't completely committed to the dark side. He killed Jedi,younglings. But didn't want to. Then came Mustafar. He gone fullly over to the dark side. Like you said. He was merely acting both out of self preservation and following the orders of the Chancellor. But on Mustafar , he enjoyed killing the traitorous Separatists. After all they kept trying to kill his wife and conquer the galaxy.
Another aspect to add as well is that Anakin's hatred toward the Jedi was more directed to the High Council and Obi-Wan. His hatred for all Jedi grew later on as he was hunting them down. In the "Revenge of the Sith" Anakin appeared to do things to just appease Sidious at the beginning, until he grew into becoming what Sidious was.
I think the other reason Anakin wanted to let the younglings /padawons go is because the sameones in the jedi cancel room those same children saved Anakin just a few months earlier in a comic book . So when he saw them in the cancle room he wanted them to live. Another thing if he did let them live there was a 50/50 change they would join the Sith which would be fine ,but then the other hand some of the children would most likely would remmber the jedi ways ,and rebel against the Sith.
