Zelda Oracle of Seasons let you blow up a reformed villain. Early Fire Emblem games did NOT have Green Units. Neutral Units were still red, meaning you could attack and kill them. This mechanic pretty much returned in a Gaiden Chapter FE7, where you could attack and even kill a character who you are meant to talk to. Attacking, or killing him both result in a game over.
The Metroid one is interesting. Makes me wonder if a similar defence system is the reason why time limit escapes happen even when the place you flee from isn't blowing up/collapsing/ect.
In Ultima 2, Quest of the Avatar, you can literally kill the villagers in any town, you can even kill the king. If you use the skull of Mondain, you can even kill everyone in a town all at once. Killing them doesn't help you at all, and will lower your progress with the virtues.
In Xenoblade 2 there's a Sidequest in which you're supposed to feed a lvl 1 baby Armu until it grows all the way to lvl 99. The game lets you target the Armu like a regular monster and therefore you can kill it. The NPC next to it is not super happy about it and the Armu won't respawn. In Xenoblade 3 there's a quest you get in Colony Tau about their alliance with the Tirkins. You can either give the Tirkins the materials they requested or you can kill their leader to end the alliance.
The penguin doesn't die. It teleports to the top. The dog didn't die. It's just injured. The dude in Golden Sun didn't die. He isn't injured as stated. The Toad might have died, or landed on a planet. The woman in BotW wasn't dead. The Whacka just left and didn't die. The humans in MP didn't die. The Archaeologist in WL4 didn't die. The rest was about characters actually dying. When you said When you kill innocent characters i expect them actually dying, like the Flying Men.
In Link's Awakening, the Foxes in Mabe Village will immediately retaliate if you attack them. However, sprinkle some Magic Powder on them will cause them to combust.
The easier way to get rid of Cuccos in Breath of the Wild is to just drop them into water. But if you do it too close to their spawn point, you'll discover that they just respawn when you do. Which is presumably what happens when you drop them into lava, except there isn't any lava near enough to a cucco spawn to see.
The cucco in BOTW doesn't die when thrown into lava. It's still alive down there. Its model just made a splash as it sank to the bottom of the magma pool. Sometimes it walks right back out. Also, this is a video about killing INNOCENT characters. Yoshi eating Baby Mario doesn't count. Baby Mario is definitely the enemy in Yoshi's Island.

While hes not a innocent character, Sakon from Majora's Mask can be killed if you shoot him with an arrow during the small event where he steals the Old Woman's bomb bag. He is never ever seen again ingame until you reset time. And I think its mentioned by the Curiosity Shop owner that hes been missing, but I am not 100% sure on that.

I think Whacka only dies in the original paper mario. In TTYD and SPM they are shown to run away instead of dying. The TYD remake shows that Whackas can WELL survive over 8 hits, but 8 hits is the max they will tolerate before leaving

I think you forgot this one. In Legend of Zelda:Link's Awakening, you can kill the cucco(the chicken) and mutt (the dog) in the village using the magic rod or magic powder. They will burn in flames and sometimes drop rupees or hearts like other mobs/enemies. They did allowed that! Is it counted? :)

I think you forgot this one. In Legend of Zelda:Link's Awakening, you can kill the cucco(the chicken) and mutt (the dog) in the village using the magic rod or magic powder. They will burn in flames and sometimes drop rupees or hearts like other mobs/enemies.
They did allowed that! Is it counted? :)
Sadly they took that out in the remake.
