If I wanted to give my subwoofer a higher crossover than 125hz could I theoretically set the pre-out to rear and then and just the crossover on my aftermarket amp?

Yes, that's correct. On Pioneer AVH-290BT, when you set the rear RCA output to the REAR setting you have created a full range output with no crossover. You can send that full range signal out to an external amplifier and use an HPF or LPF on the external amp as needed. What is the model number of your Pioneer in-dash receiver? You can usually find the model number near the corner of the face of the in-dash receiver. It will start with the letter DEH, or MVH, or AVH. You can find more videos on Pioneer's You Tube Channel here: ua-cam.com/users/pioneerelectronics

If your receiver stays on after you have switched the vehicle off, your receiver is wired incorrectly. Focus on the Red Wire and Yellow Wire. Do not wire Red and Yellow together.
