Well, when you consider that Flying Battery Zone was supposed to appear after Carnival Night Zone, it's normal that it's the most "complete" stage from Sonic & Knuckles (also Sonic was supposed to use one of the door of the Flying Battery as a Snowboard in Ice cap Zone)
Magolord not only that but flying battery being not really erased here is good as is in the final game every sonic and knuckles zone you can get sonic 3 via game genie codes crash the game, but flying battery actually does not crash in the final game but the graphics are erased so flying battery is able to survive the erasure.
ChefUTG3 you can’t straight enter flying battery from the lvl select or codes, you need another 2 codes to pull the assets together to truly play the zone

Here’s a theory I have about the music: Maybe MJ and Co. were still working on the music so in the meantime, SEGA just kept on working with the game that had the old music. After they finished with the music, they maybe put it in the game in some later build of the game, and by the time they found out about the allegations of MJ, SEGA couldn’t do much to get rid of any involvement of MJ because they were too close to the release date to be able to swap back to the old music. Which is why we were stuck with the new music.
And of course, further adding, to clear his involvement in the PC rerelease in the 90's they used the music used in those later builds as MIDIs instead.
That’s kinda what I was thinking. I was thinking that the last few weeks were the time frame where they started final testing and inputting the finalized music and that’s why it’s still the old music.
The reason some of the music MJ composed was retained in the final version of the game was because he never requested it to be removed and Sega didn't want to remove all of it. The removal of some MJ music in Sonic 3 wasn't because of the false allegations made against him, it was because Jackson was dissatisfied with the Sega Genesis sound chip. Brad Buxer confirmed this.

My take on the music change: Chances are that Sega had first tried to cut Michael’s music altogether, but due to not having enough time to finish the new music, they decided to keep the original and just scrub his credit. The prototype Hidden Palace found was in the middle of the creation of the replacement music.
My thoughts are that the prototype music is what they wanted to use when Sonic 3 was one big game, but they changed the music to make those zones have darker music since they're going to end the game rather than be the midpoint.
He also could want to piss sonic to make him give chase to end up at the end of act 1 where knuckles just beats the crap out of him as Super sonic always ends after an act or zone
Differences you missed: The Night Mode is in this prototype. You can die in Ice Cap Zone Act 1 while trying to break 4 ice walls in a section. There is one frame that is different from all the rest of Sonic. Using Tails, flying instead of taking the vehicle, you can see some purple letters.
The sprite shrinking and growing looks very similar to Marble Garden Zone Act 2’s Eggman boss. Like how Eggman flies off into the background and shrinks

Games used to be simpler... though they had to work with much more restrictive hardware as consoles and the development tools weren't an iota as powerful as they are these days. Tech has come a long way in a very short time. If you're interested in some of the development tricks that some teams used at the time though, there's a channel called GameHut, the owner of the channel (Jon Burton) puts up videos every so often from projects from back when he used to work on Sonic 3D Blast.
Distilt They often had small teams, and took much less time to finish than newer games, but it still took huge dedication And time from programmers. Megaman 7 on SNES was completed in just 3 MONTHS.
Fun fact: Angel island wasn't the name for the entire island itself until Sonic adventure. The original name for the entire island was "the floating island". Angel island was only the name for the first zone at the time.
There is one other thing. Selecting IceCap Zone Act 2 takes you to just before the act 1 boss and dying in act 2 without a checkpoint takes you to just before the act 1 boss. So you have to fight the boss either way.

I have a theory that the drop dash in this prototype was to test a mechanic in Sky Sanctuary, because there’s a spike hazard that swings around that Sonic can jump into in the final game, and there is one that when it touches the ground with Sonic in it, he will dash out of it in a similar fashion to the drop dash in the prototype.
Here's another thing. In Angel Island, if you get out the water during the drowning theme , the theme will continue, and silence will be heard after. No music whatsoever.
There's also like 30 other reasons for it having different music. I think that they could have simply pushed out a prototype to test the various aspects of the game. They either had the tracks and needed to properly implement them like looping and compression or they were working in parallel and the tracks were on the way still, maybe tied up in some meetings for approval
Note: while the date on EEPROM's says Novermber 3rd, the rom's Header states that it was built earlier than that, sometime in october. so it's more likely that at this point more work was done on the game but people at sonic team just decided to write and older version for the SEGA Magazine because that was the first thing they had at hand and was somewhat functional. EDIT: 14:05. this is also in the final game. it's the graphics used when player enters that big pipe thing at 2:56, you know that effect when you enter it the game shows you what's inside of it? it's for that. it's just that the intro uses a separate tileset for the beach and such then swaps it out with the main tileset when the stage begins. that's why the graphics are garbled.
Hm, maybe that sprite was never edited, and was the same all throughout the prototype. Perhaps the sprite was edited throughout and they just didn't have the main knuckles sprite in angel island.

Prototypes are great. I love seeing unused and unseen ideas, that could actually be made and used. Seeing things not seen before is amazing!
Differences you missed:
The Night Mode is in this prototype.
You can die in Ice Cap Zone Act 1 while trying to break 4 ice walls in a section.
There is one frame that is different from all the rest of Sonic.
Using Tails, flying instead of taking the vehicle, you can see some purple letters.
The sprite shrinking and growing looks very similar to Marble Garden Zone Act 2’s Eggman boss. Like how Eggman flies off into the background and shrinks
18:09 Patience is the key, the tower doesn't colapse but the timer is still programmed to allow the player to move to the next section. Not to mention that the gravity section from Death Egg Zone is used in this boss fight, but I don't think it's the same feature.

Weird how there would be so many differences and unused/unfinished content when the game was just a few months from being on the shelves...I guess cartridge games didn't take long to fix up
Games used to be simpler... though they had to work with much more restrictive hardware as consoles and the development tools weren't an iota as powerful as they are these days. Tech has come a long way in a very short time. If you're interested in some of the development tricks that some teams used at the time though, there's a channel called GameHut, the owner of the channel (Jon Burton) puts up videos every so often from projects from back when he used to work on Sonic 3D Blast.
Distilt They often had small teams, and took much less time to finish than newer games, but it still took huge dedication And time from programmers. Megaman 7 on SNES was completed in just 3 MONTHS.
the “unique theme meant for super sonic” was only used as a super sonic theme in the romhack sonic 3 complete. it’s actual use is unknown.

Fun fact: Angel island wasn't the name for the entire island itself until Sonic adventure. The original name for the entire island was "the floating island". Angel island was only the name for the first zone at the time.

There is one other thing. Selecting IceCap Zone Act 2 takes you to just before the act 1 boss and dying in act 2 without a checkpoint takes you to just before the act 1 boss. So you have to fight the boss either way.

So if Sega has all this non-Michael Jackson Sonic 3 music, can't they just that back in and avoid the (alleged?) legal troubles that prevents it getting ports?
It got ported to the Nintendo DS in the Sonic Classics Collection so I'm not sure why they're claiming now that music rights prevent them from doing ports.
@@r3cycledPl4stic The rights issues may have only come up since those releases. Historically Sonic 3 was ported many times, but more recently it was blocked on mobile and isn't on the Genesis mini. One of the writers went to court, I think.
And another problem is that not everyone likes the Prototype music, so i guess SEGA’s point of view is ‘What’s the point of replacing the music if people are just going to complain about it?’

Basically, this soundtrack is before Micheal Jackson. The final game has Micheal Jackson soundtrack. They used the soundtrack from before Micheal Jackson (this prototype soundtrack) in that collection.

I have a theory that the drop dash in this prototype was to test a mechanic in Sky Sanctuary, because there’s a spike hazard that swings around that Sonic can jump into in the final game, and there is one that when it touches the ground with Sonic in it, he will dash out of it in a similar fashion to the drop dash in the prototype.

Here's another thing.
In Angel Island, if you get out the water during the drowning theme , the theme will continue, and silence will be heard after. No music whatsoever.
Hard Times and Ice Cap Act 1 overlapping each other is pretty dope.
There's also like 30 other reasons for it having different music. I think that they could have simply pushed out a prototype to test the various aspects of the game. They either had the tracks and needed to properly implement them like looping and compression or they were working in parallel and the tracks were on the way still, maybe tied up in some meetings for approval

Note: while the date on EEPROM's says Novermber 3rd, the rom's Header states that it was built earlier than that, sometime in october. so it's more likely that at this point more work was done on the game but people at sonic team just decided to write and older version for the SEGA Magazine because that was the first thing they had at hand and was somewhat functional.
EDIT: 14:05. this is also in the final game. it's the graphics used when player enters that big pipe thing at 2:56, you know that effect when you enter it the game shows you what's inside of it? it's for that. it's just that the intro uses a separate tileset for the beach and such then swaps it out with the main tileset when the stage begins. that's why the graphics are garbled.

Hm, maybe that sprite was never edited, and was the same all throughout the prototype. Perhaps the sprite was edited throughout and they just didn't have the main knuckles sprite in angel island.
