I never even realized that. Everyone knew Bane went psycho and killed his ship's crew by the end but the only people who knew it was really Smith are all dead. At this point only the machines know, since they were presumably aware Bane with Smith because they left him alive after the failed EMP counterattack. RIP any form of decent legacy or remembrance for Bane. short of the machines dropping by Zion one day with an "Oh, by the way..."
Pretty much a late reply but yes, even in this brief scene (which is partially cut out at the beginning here) he intentionally gives his wounded comrade the important file because he willingly gives him the first use of the hardline out in spite of the surreal agent chasing them. Bane was a hero, which is why he's KNOWN by everybody including the crew of the Nebuchadnezzar (ie everyone important). It's also why he's treated as a potential victim in the aftermath of the failed EMP line (although he's admittedly already treated as suspect since he survived out of everyone else). Considering the only people who knew that he was taken over by Smith (Neo and Trinity) died before being able to contact anyone else, Bane probably ends up being considered a looncase and traitor instead of the hero that he actually was.
Considering we saw Neo’s body having a seizure when Smith tried to take over his body later in the movie you’d assume the same thing happened with Bane’s. Add that to the fact Bane’s signal would have changed to whatever Smith’s is I can only assume Bane’s crew are deaf and blind if they didn’t notice all of this
Neo's, like, the one though. And obviously Smith's attempted take over didn't work. So Neo having a more severe irl reaction than Bane is completely believable.

The movie should have explained why nobody saw what happened. Their guardians were observing the matrix closely all the time, but suddenly nobody saw Smith assimilate Bane? It is not absolutely unrealistic, may be the people who called the phone were busy at the moment ... something needed their attention. The movie ought to show that though! But it did not, so it's dumb!
Later on in the movie, that crew says they were under attack. We don't get a lot of info, but some can correlate the attack or impending attack and that Bane was the last one to leave (ergo the crew talking and working amongst themselves) with the operator not looking at the screen for the... 3 seconds? it took smith to assimilate him.

We know that at least some of the programs that get overwritten, like the Oracle and Seraph, return to normal when Smith is finally deleted. So, it seems like they just go dormant. I don't know what would happen to a redpill who had been overwritten, especially one currently jacked out of the Matrix. It's possible they never receive the program to delete Smith (unless they end up returning to the Matrix).

No it's not Smith will, it's will Smith.
We know that at least some of the programs that get overwritten, like the Oracle and Seraph, return to normal when Smith is finally deleted. So, it seems like they just go dormant. I don't know what would happen to a redpill who had been overwritten, especially one currently jacked out of the Matrix. It's possible they never receive the program to delete Smith (unless they end up returning to the Matrix).
Well I think that all smiths are connected so if there was someone like that he would basically start being himself again when the deletion happens.

This is really a big plot hole as the call originates from outside. This means that humans made it and manually and they should see that Bane is dead and there are two Smith now. If it is automatic call then it is even MORE DUMB as the ship would be full of agent like crazy guys in no time!
