Windows 95/98/ME are built with a dos base, you can reboot into MS-DOS mode because of that and also run dos apps from there if you wanted.

Make backup images! You will never have to reinstall Windows, just go back to that image! (If you have VMWare)
And if you use VirtualBox, they're called "Snapshots".
Make sure your VM is not connected to the same network where your real PC is.
