I actually went kind of late, but I took a bus from Shinjuku Station (they have a lot that go to the Fuji area that you can search for online), and then at Kawaguchiko Station I got a day pass for the red bus, which goes to all the sightseeing places

For the thrifting spots, just search for those common stores (BookOff/HardOff, Second Street, etc) outside the metro Tokyo area that is still accessible by train, prices are usually cheaper. For Mt. Fuji, I didn't have much time, but I did three of the spots on the Kawaguchiko Sight Seeing Bus [Red line] (Oishi Park, Ubuyagasaki and Chureito Pagoda) My hotel did the luggage forwarding through the front desk, the company they used was Airporter. I shipped it from my hotel to the Airport and they held it for the days I was in Osaka.
