I found on many blogs to use the actual numbers on block 004 and check if the numbers are within the limits. Have you cleared the fault codes for the engine and everything else? If the fault codes have never been cleared then the engine will sound rough even if the fault is not there anymore.

I will guess that it is your fuel temperature sensor under the diesel pump cover. The fuel temperatures are way too low in the graph.
Your figures seem fine... if you have no fault codes then Im stumped.. I got mine to run smooth after I cleared the fault codes.
