A minor one you forgot was the Pepsi billboard the group was scheduled to meet Hayato at. In the manga, it was the background of the billboard was white to match Pepsi's label at the time, but in the anime, it was changed to the blue background that began in the late 90s.
It doesn't really mean much, considering it's not like the billboard had a specified color in the first place. That's trivia, not an established difference in the adaptation.
Part 4 is my favorite. It’s hilarious, the color pallet is beautiful, and it’s simple and contained while still having good stakes. That and Kira is legitimately creepy
They changed the super famicom to a N64 because that better resembles the era in which part 4 is. Part 4 takes place in '99 but was written between '92-'95. The N64 released in September 26, 1996.
So the tl;dr is: The anime fixes some of Araki's minor mistakes and adds some foreshadowing that Araki couldn't have known himself because he didn't plan that far ahead. All in all, they did a pretty good job.
The anime just made everything more recognizable and really gave the vibes of a small town, giving minor characters names, repeating them to make it feel like there's not much people anyways, and really just making you feel home.

I actually find it kind of sad that they didn't show those small details about Kira's meticulousness, like wearing gloves when he's inside the school or looking around before revealing his stand. I feel like that adds another aspect of his character that shows he's not one to make mistakes so easily and is completely fastidious in his behavior. But I suppose that anime ending makes up for that.

It never made sense to me why Koichi and Yukako decide it's a good time to make up right after it's revealed there's a serial killer stand-user who can erase evidence in town. Also I love that when everyone gathered, Aya said: He'll probably not go after me or something similar

it might sound weird, but the cut I liked the least is Kira measuring the distance for the air bullet explosion, it was such a great panel (very informative, too), and was even homaged well in the All Star battle fighting game, which may have it's problems, but at the very least was incredible for fanservice
People like to shit on the Part 4 anime because the animation isn't as good sometimes but honestly I love it, it was made with a lot of love with tons of foreshadowing for future events and the direction is really awesome and stylish. Probably my favorite JoJo adaptation so far tbh

its not that he forgets, its moreso that he just has a unique writing style: coming up with shit as he goes along. he's gone on record saying he's had certain concepts and general plots figured out before he's begun writing, but he usually seems to work out most of the details as things go by. that's why certain concepts are brought up a few times and then get ignored afterwards. that being said, david productions generally does an excellent job conveying the same story with minor useful adjustments that "fix" certain minor errors invoked by araki's writing style.

I feel like the worst offence is removing the Kira math. It's such an awesome detail about Kira' mind for preparation and ability. He states he was hoping to use Stray Cat; so it makes sense he had the ability. It adds further depth to Kira himself, while making the differences between Josuke and himself much clearer - as it comes a bit after Josuke beats him in close-range. It cements that Kira is level-headed and uses all advantages he can get.
1:20 I actually liked the part when Josuke walks with Koichi after school discussing what Jotaro had told him and saying that he prefers things like they were before. Little detail but it describes main character well. In manga it was quick cut from Tomoko and Josuke's grandpa to attempt to supermarket robbery 2:04 that added part made sense too. Like that part when Tomoko had left the house *before* Josuke's grandpa's returning from night shift and Jotaro's coming at place 5:24 Ferragamo? Ooooh I thought it would be GiorGio Armani shoes!
I love this act so much because we often see Kira or other person hidden in the crowd but we did not notice them because we did not know who it was it is by watching the act a second time that we can see it and I this is amazing for me
The N64 is such great attention to detail. I think Araki wrote part 4, 5 and 6 before the time they actually took place, so it's nice that the anime makes slight corrections for historical accuracy.
You forgot to point out that the outfit Jotaro uses in the first chapters is different In the Manga is a white trenchcoat with a white T-shirt but in the Anime he has a blue sweater and a yellow/green shirt beneath that same trenchcoat
The color choices aren’t canon per se so generally they aren’t considered when discussing changes AFAIK. The neck area being drawn slightly differently in the anime than in the manga would count though.

Joylne's hair colour is one. Loved that green and blue aesthetic. Also Gyro's bright lime green lips, eyes and steel balls. Those are 2 minor ones, that I really REALLY hope stay the same. Even though like you said, colours are not necessarily Canon. :-(

I love how much foreshadowing and head nodding there is to the audience upon rewatching as long as you’re paying attention. It would make sense that the people later in the series are already in Morioh and can be seen since it’s a small town.

I love how the anime adds lots of unnoticeable but important details, like cheap tricks user and kira both showed with their backs turned in normal scenes before they are used as antagonists, adding to the theme of a small town.

I love this act so much because we often see Kira or other person hidden in the crowd but we did not notice them because we did not know who it was it is by watching the act a second time that we can see it and I this is amazing for me

The N64 is such great attention to detail. I think Araki wrote part 4, 5 and 6 before the time they actually took place, so it's nice that the anime makes slight corrections for historical accuracy.

In the Manga is a white trenchcoat with a white T-shirt but in the Anime he has a blue sweater and a yellow/green shirt beneath that same trenchcoat
The color choices aren’t canon per se so generally they aren’t considered when discussing changes AFAIK. The neck area being drawn slightly differently in the anime than in the manga would count though.

Because although I appreciate some colour changes, like Giorno's switch to a pink outfit instead of navy blue one for example, there are some changes I want to see stay the same. Joylne's hair colour is one. Loved that green and blue aesthetic. Also Gyro's bright lime green lips, eyes and steel balls. Those are 2 minor ones, that I really REALLY hope stay the same. Even though like you said, colours are not necessarily Canon. :-(

I love how much foreshadowing and head nodding there is to the audience upon rewatching as long as you’re paying attention. It would make sense that the people later in the series are already in Morioh and can be seen since it’s a small town.

I love how the anime adds lots of unnoticeable but important details, like cheap tricks user and kira both showed with their backs turned in normal scenes before they are used as antagonists, adding to the theme of a small town.

5:53 I still think it might be Stray Cat. He looks more like the manga appearance, than the anime appearance though. They made it look more like a bri'ish shorthair cat, which is what it's supposed to be, for the anime. In the manga, it's a lot thinner though. I choose to believe it's the same cat and he just found a load of food and got fat.
Also Stray Cat's user is named Tama, which I believe is a common cat name in Japan and means ball.
