Honestly I though the line where Kyoko says : "Mukuro Ikusaba. The sixteenth student, lying hidden somewhere in this school. The one they call the Ultimate Despair. Watch out for her." was a pretty popular meme because it foreshadowed that Mukoro was indeed lying (dead) somewhere in the school.
There's one more foreshadowing in this game. In the third chapter, Hifumi's dying words: "I remember now... Hope's Peak..." "I remember... everything..." "Before.... I'd met you... all..." "I'd met... you all...* Byakuya mentioned that he had nothing useful to say but it turns out he actually did say something that was useful and no one even remembers it. I hope I'm not the only one who didn't notice that.
Theres 1 more i think when mukuro 1st died monokuma called the mighty spear gungnir whitch in certain norse mythology killed fenrir and its later revealed mukuro is apart of fenrir

I remember doing Yasuhiro's free time saying that their children would have the same mother...and I then I got the bad end just to see what happened, and realised that his prediction was right.
Another thing to note is that he says his predictions are correct 30% of the time. Only 1 of the 3 dialogue options lead to the bad ending. So if your choosing at random you have about 33% chance of getting the bad end.
If im correct the bad ending was in Makoto's head which was why Kyoko died (idk how he knew about the type of execution). I think he remembered what Yasuhiro said about children which lead him to think that. It being in Makoto's head is why there was that last bit of dialogue.
Here are some more interesting ones that I found in TVTropes: - In the fourth chapter, during the third free time slot, you can find Sakura alone in the chem lab, standing next to chemical closet A. She mutters to herself that she's not ready to open up yet, and if you try to hang out with her she explicitly asks Makoto if he's willing to stand by her, but won't initiate a Free Time Event. As it turns out, she later does something funny with poison found in closet C because even if Makoto and Hina will stand by her, the others likely won't ever again, and during the investigation Hina swaps it with a protein can she took from closet A. - An early-game blackboard says it belongs to a "secret beauty". Initially reads like typical blackboard nonsense... except that very accurately describes Junko's takeover and current situation.
If I'm not mistaken, Chihiro saying "did we meet before" isn't foreshadoing, but an easter egg that you get only if you finish the game and reload the prologue.
V3 Spoilers: Good foreshadowing is something thats only obvious in hindsight imo. The Chihiro thing is most definitely foreshadowing and is an example of that. V3 is filled with other examples of that as they constantly do things that only make sense if its being in a show but the ones doing it are Monokuma and his kids, which people on a first playthrough attribute it as nonsense that those characters are known to spew out. Also Tsumugi which players don’t notice because people just attribute the references she makes as her being a weeb, but really she is doing it for the audience.

Also straight up calls you a fictional character. For Shuichi she desperately wants him to think she's plain and warns him about cults and con artists which foreshadows a lot. Looking back she does a lot of great foreshadowing.
For when you do V3, during the first trial gonta says he watched the bug video to prepare himself to fight monokuma, and i think it was Tsumugi who said: were you trying to imagine yourself as a mantis with swords for hands. Which i think is foreshadowing how gonta was killed
I noticed recently, as you are preparing for class trial, there is text appearing on botton of a screen, that looks like from news television. For first time player it looks like just normal summary of what happened thia chapter and describing the murder, and it of surely is that. But if you're replaying the game it hits you like stone that this is heavily linked to fact that all of events are broadcastin and this news text is for people watching the killing game.
Monokuma saying he was hibernating for two years isn’t just talking about the lost memories but the fact that Junko (and Mukuro) were waiting those two years before enacting their plan. They were in hibernation, waiting for the time to set things in motion.
I'm not sure if it's foreshadowing or not, but in one of the monokuma theaters monokuma says that what if we were the last humans and being in a ship, like the noah arc. That's EXACTLY the situation in V3
By the way, I found foreshadowing in free time Miu with Shuichi. When she shows him her inventions, one of them shows how many people have had sex and Miu is very surprised at the result it showed on Shuichi. I lead to the fact that earlier the participants in the Killing Game were other people, and quite bad in Shuichi's pregame may have had frequent sexual intercourse

Monokuma, in his Anger of wating for her, says something along the lines of:"ill make Sure you are sorry for that later". Which is a foreshadow to the Bad Ending, where monokuma executes kyoko. Ergo making her be sorry for it.

There is also reference to danganronpa 2 in the first game. While talking about memories, monokuma mentions messing with the brain (kamakura project) and hypnotism (class 77B - Remenents of despair) in the anime.
Another piece of foreshadowing exclusive to the anime: In certain shots where Mukuro disguised as Junko is the focus, you can see her real hair sticking out from under the wig.

Im gonna put this out there, i dont think the anime opening is a foreshadow to v3, i get that these are stretches however if i am correct the og director for THH and the V3 director are different, and i havent looked this up but i also think the anime was made waaaaay before V3 because it went on to be both a prequel and a sequel to the games.
v3 didn't release until 4 years after THH anime released, they didn't foreshadow character's in the opening. Those are very generic lines.

I always wondered why Mukuro even tried to attack monokuma in the first place even though she was working for Junko
She wanted to get out of the situation she was in.
@Lostblackwolf5 that doesn't make sense she was working for Junko for a long time and she knew about the rules of the killing game so why would she suddenly have a change of heart and try to escape even though she planned this entire killing game with her.
