The ending was come upon with the idea to make Madoka and Homura enemies. All in all, Urobochi states he doesn't feel very in control of Madoka Magica. The part where Connect was woven into the song, it kind of reminded me of Madoka's point of view in the situation, since it sounds so light compared to the intense lyrics, kinda like signifying hope, but remembering that Connect was sung by Homura and how it explains her actions, to me it signifies that there's that small sense of lingering "hope" that stems from her actions of what happened in the story.

I didn't cry when Mami died. I didn't cry when Sayaka turned into a witch or when Kyoko sacrificed herself. But I did cry when Madoka died and we saw Homura's story, not because it was depressing, because it broke my heart into a million pieces and brought hem all back together again in the best way possible. Exact words of the wish. Madoka wished to eliminate all witches "with her own hands." She couldn't purify Homura's soul gem with her hands restrained like that. Additionally, she probably doesn't have her omniscience when manifesting in physical form.

What I didn't get was how Homura caught Madoka off guard. Didn't she become sort of omnipresent or something?
Katie Schunk nope. Madoka probably couldn't feel that and just gave homura her hand not knowing that she was a bout to be ripped apart.
Exact words of the wish. Madoka wished to eliminate all witches "with her own hands." She couldn't purify Homura's soul gem with her hands restrained like that. Additionally, she probably doesn't have her omniscience when manifesting in physical form.
