When Luther is about to confront the Lion and ask for forgiveness. When Perterabo is about to take the Phalanx. When Honsou is finally about to kill Ventriss. When Vect has Yvraine cornered and is about to kill her. I just see him popping up from behind and stabbing the crap out of them with his spear and then laughing hysterically before running.
Fool, The Alpha Legion have prepared for this! Every legionary is trained to respond with “then I am Rogal Dorn”, shoot the guardsmen, and then cry a little. This backfired spectacularly when Rogal Dorn actually killed Alpharius and now they just skip that first part and shoot the guardsmen/ their own agent, it’s a bit easier
There are three Alpha Legion Factions: 1st is the guys who still follow the word of Alpharius, wanting to destroy both Chaos and Imperium 2nd is the guys who follow Omegon, doing everything they can to keep away from Chaos and save the Imperium. 3rd is the failed batch who fell to Chaos and occasionally get manipulated by Omegon to help beat off enemies of the Imperium.

My theory: Omegon is Alpharius from a slightly future time frame, and warp shenanigans ended up with him meeting himself and changing their own destinies.
I have a better one, Omegon is actually Alpharius from another doomed reality, he downloaded his consciousness into a newborn primarch and send him to the past or another reality to do what's need to be done ir order to achieve humanity survival, that's why they only appeared in specific Battles and that could explain why he kept a low profile during the great crusade because he knew his intervention could screw everything up

Now this screws half of humanity, theoretically he could have killed Abandon and stop the station from crashing into the planet. Head Canon: Alpharius isn't truly dead. He somehow dispersed his soul after Dorn slew him among the geneseeds of his sons and into Omegon. Thus when Alpha Legion Marines say that they are Alpharius, then they ain't joking.
Considering Alpharius and Omegon are twins, and share a primarch soul between them, it would be similar to the clone fulgrim scenario. Clone fulgrim had more claim to his soul than slannesh or the original fulgrim, resulting in said soul being torn from the warp and put into clone fulgrim. In the case of the Alpha legion primarchs, if one dies, the other is empowered with the full primarch soul rather than half shared between them. Alpharius and Omegon also had the ability to transfer their primarch mojo to their gene sons, so it's possible their sons could function as a clone would, a new vessel for that soul. You can only truly slay the twin primarchs by killing the entire Alpha legion quite possibly, or both primarchs at the least. This is a half baked theory of mine on the nature of the Alpha legion and the Twin Primarchs based on some lore and speculation, so it could be incorrect.
One of my favourite theories about the Alpha Legion is that if you look at their badge icon, it resembles a three-headed hydra. What if the Primarchs weren't just twins, but triplets.

Or Fulgrim being a tragic figure that got soul-raped by a demonic sword in one book, and then becoming an asshole that was actually okay with falling to chaos and was just fucking with the daemon sword all along in another book? And lets not even get started on Magnus being a noble and conflicted son who was basically forced to turn to chaos by circumstance, and then becoming a cartoon villain in the latest books? Not only do I think the writers are shitty, I also think they don't even bother to read the books in which their assigned characters have already shown up before. I suspect they are all a bunch of insecure twats pursuing personal validation by forcing "their totally original take on an established character" rather than trying to do a good, coherent work.

So the Emperor's spy legion has a muddy history, has a hidden twin Primarch and maybe in the longest deep cover mission ever conceived for the Imperium= makes sense. I would have loved if they had just stated that Alpharius had further ''heretical'' cloning experiments done on him resulting in Omegon.

Listening to the new Alpharius novel on Audible. Has really made me start liking Alpharius and the Alpha Legion and wow did Majorkill get a lot right. Or rather... the lore finally caught up with him.

Omegon is loyal, but has to regularly purge his ranks of the chaos corrupted, thus he sends them into no-win situations. He makes them the grindstone upon which he sharpens the blade of the Imperium.

Alpharius & Omegon - Spoilers and Discussion Alpharius is alive, Omegon is dead. - Source: Alpharius' Primarch novel (Alpharius: Head of the Hydra) 1a. Alpharius was the first Primarch found. 2a. Only the Emperor, Malcador, and Valdor knew of his existence. 3a. Malcador personally trains Alpharius, and teaches him more so than any other Primarch. They thought he was the only surviving Primarch 4a. The Emperor created each Primarch with a specific purpose to fulfill 5a. Alpharius was tasked by the Emperor with one purpose: To ensure the Imperium survives no matter the cost. Alpharius required no discretion or permission from anyone in regards to the actions he performed to fulfill his purpose. 6a. Alpharius was given the Beta as his capitol ship 7a. The Emperor's gift to Alpharius was a grey, unmarked suit of power armor. 8a. Alpharius was tasked with infiltrating each legion shortly after they were created, and was present for nearly all of the Primarch discoveries (Except for Angron). 9a. Alpharius was able to infiltrate all of the legions to the highest positions, including the Thousand Sons and Dark Angels. None were able to detect him. 10a. Alpharius has the same power as the Emperor in that he is able to force anything and everything to perceive him how he wants them to perceive him or not perceive him. It allowed him to infiltrate every legion to the highest level, including deceiving Magnus. 11a. Alpharius invented the Imperial Palace blood games. Alpharius wanted the Lion to become Warmaster, even helping him during the Rangdan Xenocides. 13a. He was leader of the ghost legion prior to the official reveal of the Alpha Legion. They were responsible with killing anyone and anything that was a threat to the survival of the Imperium. They had more anti space marine legion equipment and combat techniques than any other legion. 14a. Alpharius' primary suit of armor was an unmarked suit of grey power armor. 15a. When Alpharius discovered Omegon, Omegon was wearing the python scales and was wielding the Pale Spear. 16a. Upon meeting Omegon, Alpharius decides that they will set up a scenario for Horus to discover Omegon. 17a. Omegon becomes Alpharius in-name and in-character upon being discovered by Horus. 18a. Alpharius (actually Omegon) purposely died at the hands of Dorn for specific reasons in order to help the loyalists defeat Horus. 19a. The prologue starts "I am Alpharius. This is a lie." The epilogue ends with "I am Alpharius. This was a lie." TLDR: 1. The actual Alpharius (first primarch found) switched names and places with Omegon (last found twin) upon his discovery. 2. Omegon purposely died at the hands of Dorn to save the Emperor. 3. The Alpharius (actually Omegon) that died at the hands of Dorn was wearing the python scales, and was wielding the Pale Spear, and was using the Alpha as his capitol ship. All of these Omegon had prior to Alpharius finding him, the Alpha capitol ship was given to him upon his discovery. 4. Omegon (actually Alpharius) in one of the novels is in a secret room, reflecting upon his original Emperor-forged armor. It is noted to be unmarked, and grey, the same armor that the real Alpharius wore prior to finding Omegon, he also uses the Beta as his capitol ship. The Emperor gave these to him as his gifts prior to any other Primarchs being found. The Alpharius we have known in 30k, is actually Omegon (the second found twin). Omegon is actually Alpharius (the first found primarch). Note 1: Alpharius (actually Omegon in 30k) refers to Omegon (who become Alpharius upon discovery) as a plural, he addresses him as one of multiple. But refers to himself as singular and the only. Note 2: Why the two of them switching identities is massive in what it means: 1a. The real Alpharius (first primarch found by the Emperor) was given a grey, unmarked suit of power armor, and the Beta as his capitol ship. 1b. Omegon during the Horus Heresy has a secret room, and in it he stares at a suit of Grey, unmarked power armor. 1c. Omegon's capitol ship during the heresy is the Beta. 2a. The real Alpharius upon finding Omegon refers to Omegon in the plural, and observes that Omegon is wearing the python scales, wielding the Pale Spear, and his given the Alpha as his capitol ship. 2b. Alpharius (actually Omegon) during the Horus Heresy wears the python scales, wields the Pale Spear, and uses the Alpha as his capitol ship. 2c. When Alpharius was killed by Dorn, he pulls himself close to his face, and says something to him that no one else can hear. Dorn then finishes killing Alpharius after that, it is likely whatever he told Dorn is what helped the loyalists win the war. 3a. Alpharius infiltrated the Dark Angels, but had more difficulty than most other legions. 3b. Alpharius aided the Lion in defeating the Rangdan. 3c. What does it all mean? Alpharius is alive. Now as for who Cypher is...I wont speak on that here. All of this aligns with the information regarding the Alpha Legion in Forge World Book 3 Note 3: Alpharius has the same power that the Emperor has, he can forcefully control how all (can tailor it for each individual) perceive/see and do not perceive/see him. EVEN MORE SPOILERS!!!! To give you a summary: The book opens with Alpharius and his motley crew of space ships fighting off against Horus and the Luna Wolves. This is the official original discovery of Alpharius. Here, Horus will have his ship infiltrated, and meet Alpharius as the young primarch boards his ship, and learns of the Imperium for the first time. Then the whole book jumps back to before this.... The Emperor finds Alpharius first, but keeps him a secret. Alpharius becomes the secret assassin and surprise weapon the Emperor is saving for a rainy day. He is present when Horus and The Lion are discovered, but hides among their legion of marines. He is tutored by Malcador on how to hide his thoughts and feelings. One day, without authority, he leaves the Imperial Palace, re-infiltrates it, kills a Custodes, and plans to make a mock assassination attempt on the Emperor's life. He technically succeeds, inspiring Valdor to create the blood games. Though he succeeds, the author paints an impression of the Alpha Legion's flaw, without truly highlighting it: Alpharius likes to over-complicate things. Alpharius talks about how he feels amidst his other brothers. All the while, he never truly fits in. The writing here is superb, showing his social awkwardness, arrogance at being their superior, assumptions that he knows everything, but also whilst showing the reader some great insights to his brothers. Alpharius does an amazing job of speaking to the reader in catch22-isms. He does not trust Dorn, because Dorn never lies, would be a favourite of mine. He exists in a realm of contradiction, where a false can be true. An example is when he says the Emperor is never wrong, for if he says something is untrue, reality must shift to make it true. Very 1984. Alpharius and his legion, unknown to anyone but Malcador, The Emperor, and Valdor, fly ahead of the Imperial Fists, and use assassination and insurrection to weaken systems before the Imperial Fists arrive, making it easier for them to conquer. The first time we see this, they kill a dictator, and trigger an insurrection from the culture's history that was long thought stamped out. Unknowingly, it is briefly implied, Alpharius has awoken a Khornate cult. Here, we see an example of him thinking he has thought of everything, but overlooked something.... Alpharius is not as perfect as he thinks he is. Alpharius hears rumours of a missing primarch, and follows rumours of it. He comes to a planet and asks refugees fleeing from an alien invasion what they saw. There's a brief bit of commentary here about the plight of refugees, but as ever, Alpharius makes things worse without realising it. All in all, this is the weakest part of the book, as not a lot happens, but it eats up a few too many pages. Alpharius meets The Lion in the warzone where Omegon is rumoured, but poses as a regular tactical marine. The Lion suspects nothing, but this is the first time the whole XX legion appears, and the rest of the Imperium is aware of their existence. As far as the Imperium (minus the Emperor and Malcador and Valdor know), The Alpha Legion still don't have a primarch, and this will be their first battle. The Lion allows them to act in his warzone. Alpharius and a team of Terminators and Headhunters goes to an alien warzone, only to be ambushed by the Slaught, a sort of Kronenberg, body horror bunch of fat maggot people who eat the mass of sentient races. Immense firepower causes the Alpha Legion fleet to disengage, and so only Alpharius and his coterie make it planet-side. The monsters are able to harm Alpharius, kill his Librarian, and murder most of his squad. Alpharius moves on alone, and finally meets Omegon, armed with the Pale Spear. They seem to understand one another perfectly, and finally, fighting side by side, murder a ton of the Slaught before fleeing off world and reuniting with the fleet. It's awesome to see them meet. AND THEN... Alpharius and Omegon agree to keep Omegon a secret until all the other primarchs are found. This allows them to understand the role they must fill in the Imperium at large. When only Alpharius remains to be discovered (even though he was here all along), he pretends to run into the Luna Wolves, and resist them. Now we come to the canonical discovery of Alpharius. Alpharius* really Omegon, boards the Vengeful Spirit, fights his way to the bridge, meets Horus, and Horus rejoices with excitement at finding his long lost brother. He embraces Omegon, and asks him his name. Then, the most beautiful closing line of the book hits. "I am Alpharius. This was a lie" So Alpharius was first but never announced. Last was Omegon, posing as Alpharius, who was announced. Nobody outside of the legion knows they both exist, not even the Emperor. To clarify, Omegon and Alpharius probably swap places all the time. Omegon agreed to be the one discovered by Horus to make his first reaction of seeing Horus more authentic and believable.
My theory: They're guided uniquely by the emperor or some extreme higher up, and they're called "chaos but maybe not" just so they can accomplish any objective, even ones other primarchs might oppose
Alpharius Omegon is a walking talking SCP-001 article. "Maybe I exist, maybe I don't. Maybe that's a Ultra Marine, maybe that's an Alpha Marine. Might even be a Primarch hmmm?"
Okay so Alpha legion. Alpharius represents the beginning and Omegon represents the end. The Emperor had extreme foresight. So when he created the Primarchs, he knew they would be spread across the galaxy. He planned for this as he planned for the Heresy. Alpharius was warped away and Omegon grew up with him. Alpharius was a traitor because he was supposed to be. He was the beginning and the final piece to make sure that the Horus Heresy went the way that it did. Because the Emperor was brought to the brink of death he was unturned upon the Golden Thrown. The Emperor being unturned on the Golden Thrown and has, over the course of 10,000 years, has slowly been becoming a god in the warp himself because of the mass amount of worship as a god. He knew that he couldn’t just walk around claiming to be a god and have it last. He had to become a martyr that gave up his life to save humanity and then continues to watch over them and keep them safe from the confines of the Golden Thrown. Eventually he will become strong enough to defeat all of the Chaos Gods by becoming a God within the warp himself. Omegon represents the end as he is the one making sure that the emperors plan goes as it should. Omegon, being the primarch of secrecy and espionage that he is, and who grew up with the emperor and who was the closest one of his sons, he knew his plan and has a plan laid out for him by the emperor that he must, from the shadows, make sure that it goes the way it should. Aplharius was the beginning, and Omegon was the end. Alpharius made sure that the start of the emperors gestation upon the Golden Thrown went to plan, and Omegon is the end, making sure that his gestation ends the way the emperor intended it too.
It’s the same with Conrad, his emoness came from the fact that he was the only primarch that truly knew that he was made by the emperor to be and evil traitor. It drove him to madness because he loved his father and wanted the dream to happen, but knew that he had to do the things he did to make his fathers dream come true. It drove him to madness, which is exactly what the emperor intended to happen.
Just like the Thunder Warriors, the primarchs are just a means to and end and a tool to be used. The traitors did exactly as they were created to do and all of them were expendable for the right price, and tools to make him become a god was what they were forged for.
the alpha legion might as well be one of the most interesting and (at the same time) one of the most underdeveloped traitor/loyalist legion by games workshop.

another thing that Wolf Lord Rho did a video on was an Alpha legion warband sneaking into an imperial holy world to snatch a "beacon" (some psyker who acted like a mini astronomican) while it was under siege by world eaters who also wanted it. When they got to it, it was being defended by saint celestine and some SoBs who then helped the Alpha legion take the beacon cos the Emperor told them to in a vision. Now the ALs are delivering it to someone. I like the idea of it being delivered to Omegon, who will come to Imperium Nihilus' aid and also lead it like Roboute leads the main one, using the "beacon" as a knock off astronomican due to the great rift cutting it off from Terra. Also, of course GW will do this as it will be another primarch model to sell as well as being able to have separate chaos currupted Alpha Legionnaires, as well as loyal uncorreupted "Omega" Legionnaires.

You know, I'd really like to see a new storyline about Omegon where the entire plot is a super spy style thriller that the alpha legion's place this entire time as entirely according to big E's plan. Even throw in going so far as to redeem Alpharius himself in that they new about the chaos corruption so Alpharius took the entirety of the chaos gods influence leaving Omegon "clean" to fulfill a precisely timed purpose, something like a big plan by one of the gods or even failbaddon where Omegon finally reveals himself, completely turns against them destroying their plans in that grand, long planned "the hydra strikes" style move with all of the truly still loyal alpha legionnaires, striking back at a critical moment, declaring their loyalty to the emperor in front of other legions or even big smurf himself that this was the moment they waited 10,000 years for that was the emperors plan all along, to completely destroy a chaos gods dark plan that big E predicted and did what he always does, try to outsmart even the gods themselves. This, in my personal opinion, if written well in the real style of a "never know what's going to happen next thriller" would finally make all the pieces fall in place about the Alpha Legion and completely bring them onto the main stage as the actually quite unique legion that they always were based on the whole "subterfuge" type of purpose by big E.
Everytime when there are twins involved, the leader is always portrayed as the second in command. I believe Omegon was always the boss, Alpharius was only the face primarch of the legion, a target for enemies and this is why Alpha Legion uses infiltration tactics, even allying themselves with chaos, becoming chaos, just like some spies that are triple-agents.
Maybe there was never actually an Omegon - and it was always just Alpharius, pretending to be Omegon, and his first demi-primarch, pretending to be Alpharius. In order to insinuate Alpha Legion into the ranks of chaos, its leader "Alpharius" had to be convincingly corrupted; his death fighting a loyalist chapter's primarch ultimately left no doubt, nor questions about "Omegon" taking over... But it was all Alpharius. And now unbeknownst to everyone, the Imperium controls an entire chaos legion.

The Lions special ability is to be able to sense Warp Taint when it's in close proximity. That's how he was able to survive on Caliban in the great forests even as a child, he was able to sense the Warp Beasts and avoid them. Incase anyone was curious since he named off a few Primarch's special traits.

When I first heard about them, my guess would be that they were chaos redeemers, redeeming themselves to the emperor by a holy betrayal of their own chaos allies, ironically also feeding their own chaotic nature.

When Vect has Yvraine cornered and is about to kill her. I just see him popping up from behind and stabbing the crap out of them with his spear and then laughing hysterically before running.

Fool, The Alpha Legion have prepared for this! Every legionary is trained to respond with “then I am Rogal Dorn”, shoot the guardsmen, and then cry a little. This backfired spectacularly when Rogal Dorn actually killed Alpharius and now they just skip that first part and shoot the guardsmen/ their own agent, it’s a bit easier

There are three Alpha Legion Factions:
1st is the guys who still follow the word of Alpharius, wanting to destroy both Chaos and Imperium
2nd is the guys who follow Omegon, doing everything they can to keep away from Chaos and save the Imperium.
3rd is the failed batch who fell to Chaos and occasionally get manipulated by Omegon to help beat off enemies of the Imperium.
And I'm guessing all three factions aren't entirely sure which parts of their legion are which.

My theory: Omegon is Alpharius from a slightly future time frame, and warp shenanigans ended up with him meeting himself and changing their own destinies.

Head Canon: Alpharius isn't truly dead. He somehow dispersed his soul after Dorn slew him among the geneseeds of his sons and into Omegon. Thus when Alpha Legion Marines say that they are Alpharius, then they ain't joking.

Considering Alpharius and Omegon are twins, and share a primarch soul between them, it would be similar to the clone fulgrim scenario. Clone fulgrim had more claim to his soul than slannesh or the original fulgrim, resulting in said soul being torn from the warp and put into clone fulgrim. In the case of the Alpha legion primarchs, if one dies, the other is empowered with the full primarch soul rather than half shared between them. Alpharius and Omegon also had the ability to transfer their primarch mojo to their gene sons, so it's possible their sons could function as a clone would, a new vessel for that soul. You can only truly slay the twin primarchs by killing the entire Alpha legion quite possibly, or both primarchs at the least. This is a half baked theory of mine on the nature of the Alpha legion and the Twin Primarchs based on some lore and speculation, so it could be incorrect.

Alpharius & Omegon - Spoilers and Discussion
Alpharius is alive, Omegon is dead. - Source: Alpharius' Primarch novel (Alpharius: Head of the Hydra)
1a. Alpharius was the first Primarch found.
2a. Only the Emperor, Malcador, and Valdor knew of his existence.
3a. Malcador personally trains Alpharius, and teaches him more so than any other Primarch. They thought he was the only surviving Primarch
4a. The Emperor created each Primarch with a specific purpose to fulfill
5a. Alpharius was tasked by the Emperor with one purpose: To ensure the Imperium survives no matter the cost. Alpharius required no discretion or permission from anyone in regards to the actions he performed to fulfill his purpose.
6a. Alpharius was given the Beta as his capitol ship
7a. The Emperor's gift to Alpharius was a grey, unmarked suit of power armor.
8a. Alpharius was tasked with infiltrating each legion shortly after they were created, and was present for nearly all of the Primarch discoveries (Except for Angron).
9a. Alpharius was able to infiltrate all of the legions to the highest positions, including the Thousand Sons and Dark Angels. None were able to detect him.
10a. Alpharius has the same power as the Emperor in that he is able to force anything and everything to perceive him how he wants them to perceive him or not perceive him. It allowed him to infiltrate every legion to the highest level, including deceiving Magnus.
11a. Alpharius invented the Imperial Palace blood games. In order to improve the Emperor's safety, he infiltrated the Imperial Palace,
custodes, and took up a sniper position where he could have killed the Emperor. Valdor finds him, but then it is revealed that the real trap was that he hacked the Imperial palace defenses and could have had all the anti air guns atomize the Emperor's landing craft mid air.
12a. Alpharius wanted the Lion to become Warmaster, even helping him during the Rangdan Xenocides.
13a. He was leader of the ghost legion prior to the official reveal of the Alpha Legion. They were responsible with killing anyone and anything that was a threat to the survival of the Imperium. They had more anti space marine legion equipment and combat techniques than any other legion.
14a. Alpharius' primary suit of armor was an unmarked suit of grey power armor.
15a. When Alpharius discovered Omegon, Omegon was wearing the python scales and was wielding the Pale Spear.
16a. Upon meeting Omegon, Alpharius decides that they will set up a scenario for Horus to discover Omegon.

TLDR:
1. The actual Alpharius (first primarch found) switched names and places with Omegon (last found twin) upon his discovery.
2. Omegon purposely died at the hands of Dorn to save the Emperor.
3. The Alpharius (actually Omegon) that died at the hands of Dorn was wearing the python scales, and was wielding the Pale Spear, and was using the Alpha as his capitol ship. All of these Omegon had prior to Alpharius finding him, the Alpha capitol ship was given to him upon his discovery.
4. Omegon (actually Alpharius) in one of the novels is in a secret room, reflecting upon his original Emperor-forged armor. It is noted to be unmarked, and grey, the same armor that the real Alpharius wore prior to finding Omegon, he also uses the Beta as his capitol ship. The Emperor gave these to him as his gifts prior to any other Primarchs being found.
The Alpharius we have known in 30k, is actually Omegon (the second found twin). Omegon is actually Alpharius (the first found primarch).
Note 1: Alpharius (actually Omegon in 30k) refers to Omegon (who become Alpharius upon discovery) as a plural, he addresses him as one of multiple. But refers to himself as singular and the only.
Note 2: Why the two of them switching identities is massive in what it means:
1a. The real Alpharius (first primarch found by the Emperor) was given a grey, unmarked suit of power armor, and the Beta as his capitol ship.
1b. Omegon during the Horus Heresy has a secret room, and in it he stares at a suit of Grey, unmarked power armor.
1c. Omegon's capitol ship during the heresy is the Beta.
2a. The real Alpharius upon finding Omegon refers to Omegon in the plural, and observes that Omegon is wearing the python scales, wielding the Pale Spear, and his given the Alpha as his capitol ship.
2b. Alpharius (actually Omegon) during the Horus Heresy wears the python scales, wields the Pale Spear, and uses the Alpha as his capitol ship.
2c. When Alpharius was killed by Dorn, he pulls himself close to his face, and says something to him that no one else can hear. Dorn then finishes killing Alpharius after that, it is likely whatever he told Dorn is what helped the loyalists win the war.
3a. Alpharius infiltrated the Dark Angels, but had more difficulty than most other legions.
3b. Alpharius aided the Lion in defeating the Rangdan.
3c. What does it all mean? Alpharius is alive. Now as for who Cypher is...I wont speak on that here.
All of this aligns with the information regarding the Alpha Legion in Forge World Book 3
Note 3: Alpharius has the same power that the Emperor has, he can forcefully control how all (can tailor it for each individual) perceive/see and do not perceive/see him.

EVEN MORE SPOILERS!!!!
To give you a summary:
The book opens with Alpharius and his motley crew of space ships fighting off against Horus and the Luna Wolves. This is the official original discovery of Alpharius. Here, Horus will have his ship infiltrated, and meet Alpharius as the young primarch boards his ship, and learns of the Imperium for the first time.
Then the whole book jumps back to before this....
The Emperor finds Alpharius first, but keeps him a secret. Alpharius becomes the secret assassin and surprise weapon the Emperor is saving for a rainy day. He is present when Horus and The Lion are discovered, but hides among their legion of marines.
He is tutored by Malcador on how to hide his thoughts and feelings. One day, without authority, he leaves the Imperial Palace, re-infiltrates it, kills a Custodes, and plans to make a mock assassination attempt on the Emperor's life. He technically succeeds, inspiring Valdor to create the blood games. Though he succeeds, the author paints an impression of the Alpha Legion's flaw, without truly highlighting it: Alpharius likes to over-complicate things.
Alpharius talks about how he feels amidst his other brothers. All the while, he never truly fits in. The writing here is superb, showing his social awkwardness, arrogance at being their superior, assumptions that he knows everything, but also whilst showing the reader some great insights to his brothers.
Alpharius does an amazing job of speaking to the reader in catch22-isms. He does not trust Dorn, because Dorn never lies, would be a favourite of mine. He exists in a realm of contradiction, where a false can be true. An example is when he says the Emperor is never wrong, for if he says something is untrue, reality must shift to make it true. Very 1984.
Alpharius and his legion, unknown to anyone but Malcador, The Emperor, and Valdor, fly ahead of the Imperial Fists, and use assassination and insurrection to weaken systems before the Imperial Fists arrive, making it easier for them to conquer. The first time we see this, they kill a dictator, and trigger an insurrection from the culture's history that was long thought stamped out. Unknowingly, it is briefly implied, Alpharius has awoken a Khornate cult. Here, we see an example of him thinking he has thought of everything, but overlooked something.... Alpharius is not as perfect as he thinks he is.
Alpharius hears rumours of a missing primarch, and follows rumours of it. He comes to a planet and asks refugees fleeing from an alien invasion what they saw. There's a brief bit of commentary here about the plight of refugees, but as ever, Alpharius makes things worse without realising it. All in all, this is the weakest part of the book, as not a lot happens, but it eats up a few too many pages.
Alpharius meets The Lion in the warzone where Omegon is rumoured, but poses as a regular tactical marine. The Lion suspects nothing, but this is the first time the whole XX legion appears, and the rest of the Imperium is aware of their existence. As far as the Imperium (minus the Emperor and Malcador and Valdor know), The Alpha Legion still don't have a primarch, and this will be their first battle. The Lion allows them to act in his warzone. Alpharius and a team of Terminators and Headhunters goes to an alien warzone, only to be ambushed by the Slaught, a sort of Kronenberg, body horror bunch of fat maggot people who eat the mass of sentient races. Immense firepower causes the Alpha Legion fleet to disengage, and so only Alpharius and his coterie make it planet-side. The monsters are able to harm Alpharius, kill his Librarian, and murder most of his squad.
Alpharius moves on alone, and finally meets Omegon, armed with the Pale Spear. They seem to understand one another perfectly, and finally, fighting side by side, murder a ton of the Slaught before fleeing off world and reuniting with the fleet. It's awesome to see them meet.
AND THEN...
Alpharius and Omegon agree to keep Omegon a secret until all the other primarchs are found. This allows them to understand the role they must fill in the Imperium at large. When only Alpharius remains to be discovered (even though he was here all along), he pretends to run into the Luna Wolves, and resist them. Now we come to the canonical discovery of Alpharius. Alpharius* really Omegon, boards the Vengeful Spirit, fights his way to the bridge, meets Horus, and Horus rejoices with excitement at finding his long lost brother. He embraces Omegon, and asks him his name. Then, the most beautiful closing line of the book hits.
"I am Alpharius. This was a lie"
So Alpharius was first but never announced. Last was Omegon, posing as Alpharius, who was announced. Nobody outside of the legion knows they both exist, not even the Emperor.
To clarify, Omegon and Alpharius probably swap places all the time. Omegon agreed to be the one discovered by Horus to make his first reaction of seeing Horus more authentic and believable.

Okay so Alpha legion. Alpharius represents the beginning and Omegon represents the end. The Emperor had extreme foresight. So when he created the Primarchs, he knew they would be spread across the galaxy. He planned for this as he planned for the Heresy. Alpharius was warped away and Omegon grew up with him. Alpharius was a traitor because he was supposed to be. He was the beginning and the final piece to make sure that the Horus Heresy went the way that it did. Because the Emperor was brought to the brink of death he was unturned upon the Golden Thrown. The Emperor being unturned on the Golden Thrown and has, over the course of 10,000 years, has slowly been becoming a god in the warp himself because of the mass amount of worship as a god. He knew that he couldn’t just walk around claiming to be a god and have it last. He had to become a martyr that gave up his life to save humanity and then continues to watch over them and keep them safe from the confines of the Golden Thrown. Eventually he will become strong enough to defeat all of the Chaos Gods by becoming a God within the warp himself. Omegon represents the end as he is the one making sure that the emperors plan goes as it should. Omegon, being the primarch of secrecy and espionage that he is, and who grew up with the emperor and who was the closest one of his sons, he knew his plan and has a plan laid out for him by the emperor that he must, from the shadows, make sure that it goes the way it should. Aplharius was the beginning, and Omegon was the end. Alpharius made sure that the start of the emperors gestation upon the Golden Thrown went to plan, and Omegon is the end, making sure that his gestation ends the way the emperor intended it too.
It’s the same with Conrad, his emoness came from the fact that he was the only primarch that truly knew that he was made by the emperor to be and evil traitor. It drove him to madness because he loved his father and wanted the dream to happen, but knew that he had to do the things he did to make his fathers dream come true. It drove him to madness, which is exactly what the emperor intended to happen.
Just like the Thunder Warriors, the primarchs are just a means to and end and a tool to be used. The traitors did exactly as they were created to do and all of them were expendable for the right price, and tools to make him become a god was what they were forged for.
Omegon was the only one of The Emperors sons to truly understand this. That is the third option and the only option that could have ever happened.

another thing that Wolf Lord Rho did a video on was an Alpha legion warband sneaking into an imperial holy world to snatch a "beacon" (some psyker who acted like a mini astronomican) while it was under siege by world eaters who also wanted it. When they got to it, it was being defended by saint celestine and some SoBs who then helped the Alpha legion take the beacon cos the Emperor told them to in a vision. Now the ALs are delivering it to someone.
I like the idea of it being delivered to Omegon, who will come to Imperium Nihilus' aid and also lead it like Roboute leads the main one, using the "beacon" as a knock off astronomican due to the great rift cutting it off from Terra.
Also, of course GW will do this as it will be another primarch model to sell as well as being able to have separate chaos currupted Alpha Legionnaires, as well as loyal uncorreupted "Omega" Legionnaires.
What if the alpha legion just bamboozled saint celestine and pocketed the beacon for some heretical reasons? With this legion nothing is ever certain.

I like the Alpharius Space Pirate Theory. He probably met Horus as they used to hang out and skype a lot during the heresy.
You know, I'd really like to see a new storyline about Omegon where the entire plot is a super spy style thriller that the alpha legion's place this entire time as entirely according to big E's plan. Even throw in going so far as to redeem Alpharius himself in that they new about the chaos corruption so Alpharius took the entirety of the chaos gods influence leaving Omegon "clean" to fulfill a precisely timed purpose, something like a big plan by one of the gods or even failbaddon where Omegon finally reveals himself, completely turns against them destroying their plans in that grand, long planned "the hydra strikes" style move with all of the truly still loyal alpha legionnaires, striking back at a critical moment, declaring their loyalty to the emperor in front of other legions or even big smurf himself that this was the moment they waited 10,000 years for that was the emperors plan all along, to completely destroy a chaos gods dark plan that big E predicted and did what he always does, try to outsmart even the gods themselves.
This, in my personal opinion, if written well in the real style of a "never know what's going to happen next thriller" would finally make all the pieces fall in place about the Alpha Legion and completely bring them onto the main stage as the actually quite unique legion that they always were based on the whole "subterfuge" type of purpose by big E.

Watching now with the perspective of the Primarch Alpahrius is an experience.
Everytime when there are twins involved, the leader is always portrayed as the second in command. I believe Omegon was always the boss, Alpharius was only the face primarch of the legion, a target for enemies and this is why Alpha Legion uses infiltration tactics, even allying themselves with chaos, becoming chaos, just like some spies that are triple-agents.
Maybe there was never actually an Omegon - and it was always just Alpharius, pretending to be Omegon, and his first demi-primarch, pretending to be Alpharius. In order to insinuate Alpha Legion into the ranks of chaos, its leader "Alpharius" had to be convincingly corrupted; his death fighting a loyalist chapter's primarch ultimately left no doubt, nor questions about "Omegon" taking over...
But it was all Alpharius. And now unbeknownst to everyone, the Imperium controls an entire chaos legion.

The Lions special ability is to be able to sense Warp Taint when it's in close proximity. That's how he was able to survive on Caliban in the great forests even as a child, he was able to sense the Warp Beasts and avoid them.
