The Were Bane is kind of like an upgraded Rapier, but, the Rapier is indeed a fantastic early game weapon! I think that the Holy Rod needs to get some consideration alongside the Holy Sword. What makes both of those weapons so effective is that there are a lot of enemies that are weak against holy. However, the Holy Rod can be swung faster.

You forgot to show the other special ofnthr shield rod. The gradius-like shield thingies that float in the air. And muramasaay not be the #1 since you to grind it to power it up. :) but over all damage, it will he the number 1 if it's fully powered up.

Where is it located?

I've always wonder if it is worth to have Damascus weapons, they offer a bit better base dmg, but the PP are largely reduced. I tested it with Rompahia and the dmg numbers are virtually the same, less than 1% difference. Idk, does the max PP affect dmg? Say, 75 vs 120 PP? The on advantage is DP tho...

How did you manage to get your character all the way to level 99, condsidering that even the strongest enemies in the game only give you 1 exp after level 70 or so? Did you use gameshark or something?

once you got the crissaegrim, the game is 100x easier. as if the game is not very easy already. they need to remake this, increase the difficulty and add more areas.

By sheer raw stats, the Muramasa takes the #1 spot... however, I am firmly in the camp that the Crissaegrim is the #1 sword, when you take every factor into account. You can dual wield the Crissaegrim, which (by frames) can keep your attack rate at a solid 100% of the time you are attacking, doesn't root you in place for the attack, and does comparably high damage with the Masamune, rendering any enemy that gets into range (besides high HP bosses) dead on arrival, and even that said, the bosses will go down in sheer seconds, compared to the Masamune, which requires time between swings. While the Masamune is more powerful by sheer damage/DPS, the primary killer of it taking the #1 spot is the length of time necessary to get the sword up to snuff to top out the Crissaegrim. Plus, as far as personal preference goes, the Crissaegrim is more easily obtained as a drop, by swinging on the same Schmoo repeatedly after stepping through a door in the Forbidden Library. The Masamune is somewhat more difficult to obtain (due to the placement of the enemies which drop it).
