Kakashi wasn't trying to make Naruto feel better. He was trying to give Naruto a little dose of reality. In the perspective of Naruto and his team, He's basically out of elementary school. He has learned the basics. Kakashi wants him to realize that Naruto has a long way to go. It has to be remembered that Gato hired Zabuza, his organization is still intact. There's really no way to predict what to expect. They have a long way to go, before they're even back at the village saving cats again.

Sakura hit an extra sore spot, and she was oblivious to it. All she was thinking about was how much she despised Naruto. She didn't stop to think about how similar Naruto and Sasuke were. She was only thinking surface level. It was so superficial, it didn't go beyond how attractive their respective faces were.
