Other talk show hosts would likely demand to know the secret, and other performers might compromise on the entertainment value in order to ensure they get a spot on TV, but Conan always puts the show first, while Penn and Teller don't need someone to give them airtime.

I think they used a complex system of thin ropes, something similar in principle to a fishing rod and Teller was secretly operating it when the audience was focused on Penn and Conan. I know it sounds like it would be too hard to disguise, but you'd be amazed what a good craftsmanship can do to make things invisible.
If you look very, very carefully in the background around that 6:26 (you may need to increase the brightness) you can see Teller preparing his rod and rope assembly, and then around 6:35, you can see Penn performing the switch. It's a real blink-and-ya-miss-it ordeal
