I've bought the lastest version and for some reason the game doesn't keep the changes in the options I made. I've tried to save and load them after but still don't work.

No. You can run the Squire difficulty however, this will add more checkpoints through out the game.

If you extract the exe with 7zip, then run the game from the extracted folder I think the options will stick.
