I get where Javier was coming from. He credits Dutch for saving his life and looked up to him for it and was loyal until the very end. He was also loyal to John and Arthur. Javier was the only one who pointed his gun up and not at Arthur and John. I think Javier took John coming for him as a betrayal
I like the fan theory of Javier not pointing his gun out of respect and if a shootout would have happened, he would have just ducked because you can seem him never pointing his revolver a Arthur and John
