You forgot that Steven himself said that his favorite move is "Steel Wing" which he says giving you the TM. Its funny that Beldum and Metagross is his favorite Pokemon, but they are unable to learn Steel Wing.

That's definitely implied of what's about to happen in a conversation between Steven and Wallace at the end of the Delta Episode in ORAS.
No bro, its been explained that Steven left his position as a champion to look up for his beloved rocks and stones. Wallace has just temporarily took care of his place and waited for Steven to return. Then in Pokemon Master, Steven appeared again as a hoenn champion that everyone on the beach would like to join a battle. Heart Gold&Soul Silver is just a remake of gen 2 which means at that time he didn't quit his position yet. It wasnt setted in a different universe like u said lol xD

Honestly, i had completely forgotten he was in the Anime until i saw the special episodes. Now, i had seen XYZ beforehand but this was when it had just finished airing. So there i am, sitting alone in my room at 4 in the morning, falling hard for this character all over again. Then I read the manga and had my heart put through a blender.
this was interesting! i do wish that you went indepth on his personality as i especially think his character development in ORAS did a lot for him as he realizes that he's at the top of a very small world he's made for himself and admits that he needs to grow and learn more.

Wallace decided to not be the champion and became a gym leader instead because he was in love with Winona and wanted to hang out with her more. When the battle with Groudon and Kyogere came around, Steven gave up being the champion because Wallace was supposed to be the champion anyway. ( bigger spoilers) He also did it because he knew he would be killed by using up all his power trying to control the Regis he caught. In the end with the new timeline he was alive again, and it’s been a while so idk if he was champion in that timeline or not, but yeah... It would have been cool if the game explained a bit more.
