I saw this in theaters and was shocked and confused as a young teen, this scene especially scared and caused me concerns till many years later with much of my own distasteful experience I understood the true horror of this scene.

When Ulysses reveals the taped conversation he skips over the secret that she tells his son but implies she is telling him that she is a Russian spy. I don't think Ulysses has any reason to have her killed, but he just provided Damon's character with a good reason to get her out of the picture.

He used the phrase "cardinal rule" which implies that the Russian fat guy is the "Cardinal" - a nickname for a defector/mole interested in working for the CIA (the phrase "Cardinal's interested" is used earlier in the movie). That's why the Mother has this little smirk when looking at his coworker when the Russians had left - he basically says "he is with us now".
There was a dangerous threat level if she came into the family, and the potential for the father to be compromised, she would bring so much doubt and suspicion with her, there was literally no up side!!?

The film takes place during the start of the Cold War when Russia and the USA are waging constant intelligence warfare. The Russians, in an effort to gain information on one of their major rivals, Edward, aka “Mother” (Matt Damon), have used a mole (the young black woman) to get close to Edward’s son. In the course of events she and Edward’s son fall in love and are to be married. Because of this she ceases cooperation with the Russians so she can have a life with Edward’s son. Since she is no longer of any use to the Russians, they inform Edward that his son’s fiancée is their spy. Presumably through the transaction of the snow globe, Edward consents/affirms he wants her killed. When Edward and his son are at the church and his son realizes something has happened, he basically is asking his father “did you have her killed?” Knowing he would lose his son if he told the truth, he lies to him. Edward has sacrificed and spent his life working to protect his country, and in the process has destroyed his own family.

The film takes place during the start of the Cold War when Russia and the USA are waging constant intelligence warfare. The Russians, in an effort to gain information on one of their major rivals, Edward, aka “Mother” (Matt Damon), have used a mole (the young black woman) to get close to Edward’s son. In the course of events she and Edward’s son fall in love and are to be married. Because of this she ceases cooperation with the Russians so she can have a life with Edward’s son. Since she is no longer of any use to the Russians, they inform Edward that his son’s fiancée is their spy. Presumably through the transaction of the snow globe, Edward consents/affirms he wants her killed. When Edward and his son are at the church and his son realizes something has happened, he basically is asking his father “did you have her killed?” Knowing he would lose his son if he told the truth, he lies to him. Edward has sacrificed and spent his life working to protect his country, and in the process has destroyed his own family.
